Linking Domains in Open Site Explorer Report No Longer Exist. Help.

Hello to all,
I have a number of Linking Domains on our Open Site Explorer Report that no longer exist.
I've run URL checks on just a sample of the list, and found that approx. 35% of that sample are from now dead Linking Domains.
Can someone help? If these Linking Domains are defunct, how can I remove these? Does Google reflect negatively on these dead Linking Domains in our SERPs?
Has anyone experienced this before? What action did you take?

This is the case as far as I'm aware, and Keri seems to have confirmed it below.
Chances are that Google has already taken note of some of the links so I would imagine you will be seeing changes over the next few weeks / months as it finds out these links no longer exist.
If the domains have expired, removing them isn't something you can do as they already don't exist.

Hi! These domains that no longer have links to a site should drop off the report in a couple of crawl cycles. Our data isn't live, but can take a few weeks to crawl, process, and display. I suggest re-running your report, since we just pushed out a new index yesterday, and seeing if anything looks better. You can also look to see what Google and Bing report in their webmaster tools for your website.

Ben - The 35% was taken from a small sample, I'm guessing that the actual figure will be much lower. However, it's still worrying.
I'm not too sure when the domains expired, or whether there is a common cause, I'll have to do some more digging on that front. I suppose the more pressing issue is that we do remove them if they are having a negative impact on our rankings.
Are you saying the linking domains will simply fall off once opensite discover they no longer exist?

I think it may be the case that open site explorer will update when it discovers the links no longer exist. How long ago did they expire?
35% of your backlinks dropping seems like quite a big chunk. Is there a common cause for these domains expiring? If they all dropped off quite recently I would image there would be some fluctuation in terms of rankings

We switched the domain from www.blog.domain.com to domain.com/blog.
We switched the domain from www.blog.domain.com to domain.com/blog. This was done with the purpose of gaining backlinks to our main website as well along with to our blog. This set us very low in organic traffic and not to mention, lost the backlinks. For anything, they are being redirected to 301 code. Kindly suggest changes to bring back all the traffic.

Moving to old site to new domain sub directory
Hi, we've moved our old site to a new domain but in a subdirectory (the shopping site has been consolidated into overarching company website's shopping section, thus the move to sub dir). Are 301 redirects from old URLs to new domain's subdirectory ex newsite.com/shopping/page-1/ sufficient for site migration? I wasn't able to use Google's site address change tool since we're moving to a subdirectory on the new domain. Thanks

Will unused/dead pages within my site that is non-linked hurt my seo?
For example my website has mysite.com/randomunusedpage.html No links go into that page from the website but it is published (came with the WP theme). Will that hurt my SEO and should I delete the page or is it harmless? Thanks

Open Site Explorer Question
In OSE I have 3 of my top 5 pages as store.com, store.com/Default.asp, and store.com/default.asp -- I have a canonical version of at store.com/default.asp. I have inbound links coming to all three urls -- b/c OSE is listing these as seperate pages does that mean the link juice is not being consolidated? Or is this not something to worry about?

Paid directory links--good or bad thing to do for Prof. Services sites?
Yes, I am pretty darn new to SEO and have heard that Google doesn't like Paid directory links. I have looked at some of my competition and they must have paid to get in certain directories as I don't see any backlinks posted on their home pages (usually a badge or icon must be placed on the homepage to avoid a fee.)

I changed the domain and structure of my site,is there anything I can do to help speed the recovery in SERPs?
I change the domain of my site in March (pretty much exactly when Panda hit, by coincidence). Our search traffic has dropped by 90% in that time with little recovery. In webmaster tools it shows about 400,000 pages on the new domain and about 85,000 still indexed on the old domain. I set up custom 301 redirects to all of the new pages on the new domain so everything that was moved has a good one hop redirect. I've been told that the only thing I can do is sit back and wait for everything to finish transitioning. The problem is that it has been 5 months of poor traffic, which means 5 months of slow sales. Is there anything I can do the speed up the transition?
