Google WMT Turning 1 Link into 4,000+ Links

We operate 2 ecommerce sites. The About Us page of our main site links to the homepage of our second site. It's been this way since the second site launched about 5 years ago. The sites sell completely different products and aren't related besides both being owned by us.
In Webmaster Tools for site 2, it's picking up ~4,100 links coming to the home page from site 1. But we only link to the home page 1 time in the entire site and that's from the About Us page.
I've used Screaming Frog, IT has looked at source, JavaScript, etc., and we're stumped. It doesn't look like WMT has a function to show you on what pages of a domain it finds the links and we're not seeing anything by checking the site itself.
Does anyone have experience with a situation like this? Anyone know an easy way to find exactly where Google sees these links coming from?

Without more data it is hard to answer this. I will ask a question and it is simply to check for the info - is the link in any way a footer link? sidebar? etc.? If there were a way to look at the link we might could help, but I can understand if not.

Reporting Webspam to Google
We are in ecommerce, and there are a few review sites that are dominating the rankings for our products. The sites are very good - very well written content (2000+ words) and visually appealing sites. The 2 main culprits are clearly black hat. One site's backlinks are pure spam, and the other is buying footer and sidebar links. Will ratting them to Google have any impact? If not, any suggestions on how to compete? Our competing pages are product descriptions, and creating a 2000 word product description seems inappropriate. Also, all of these products are brand new, and due to extensive media spends, the search volume is very high. Since they are beating us to the punch by getting good content posted first, they are proving difficult to displace.

Google not taking Meta...
Hello all, So I understand that Google may sometimes take content from the page as a snippet to display on SERPs rather than the meta description, but my problem goes a little beyond that. I have a section on my site which updates everyday so a lot of the content is dynamics (products for a shop, every morning unique stock is added or removed), and despite having a meta description, title and receiving an 'A' grade in the MOZ on page grader, these pages never show up in Google. After a little research I did a 'site:www.mysite.com/productpage' in Google and this indeed listed all my products, but interestingly for every single one Google had taken the copyright notice at the bottom of the page as the snippet instead of the meta or any H1, H2 or P text on the page... Does anyone have any idea why Google is doing this? It would explain a lot to me in terms of overall traffic, I'm just out of ideas... Thanks!

Google and JavaScript
Hey there! Will an inbound follow link on a site be devalued by an inbound affiliate link on the same site?
Hey guys, quick question I didn't find an answer to online. Scenario: 1. Site A links to Site B. It's a natural, regular, follow-link 2. Site A joins Site B's affiliate program, and adds an affiliate link Question: Does the first, regular follow link get devalued by the second affiliate link? Cheers!

Are links that are disavowed with Google Webmaster Tools removed from the Google Webmaster Profile for the domain?
Hi, Two part question - First, are links that you disavow using google webmaster tools ever removed from the webmaster tools account profile ? Second, when you upload a file to disavow links they ask if you'd like to replace the previously uploaded file. Does that mean if you don't replace the file with a new file that contains the previously uploaded urls those urls are no longer considered disavowed? So, should we download the previous disavow file first then append the new disavow urls to the file before uploading or should we just upload a new file that contains only the new disavow urls? Thanks

Google + under Google business domain email account
Hello there, I have a quick and straight question and I am hoping to find answer here. What do we do with a G+ profile that was set up through a business domain's email account that is used by more than one person? We want to use the company name, but we can't as it is considered personal email account although it is under business domain verified by Google. Is there a way that we ask Google to change it and allow us to use the name of the company or should we just deactivate it? Thanks in advance!

SEO from links in frames?
A site was considering linking to us. Their web page is delivered entirely via frames. Humans can see the links on the page, but it's not visible in source. I'm guessing it means Google can't detect the links, and there is no SEO effect, but I wanted to confirm.
