Incoming links which don't exists...

I believe our site is being penalized/held back in rankings, and I think this is why...
We placed an advert on a website which they didn't make "no follow" so we had hundreds of site-wide links coming into our site. We asked them to remove the advert which they did. This was 4 months ago, and the links are still showing in GWMT. We have look into their pages which GWMT is saying still link to us, but these a number pages aren't being indexed by Google, and others aren't being cached.
Is it possible that because Google cant find these pages, it can tell our link has been removed? And/or are we being penalized for this?

If these are all coming from one site, and you're worried about them, this is actually a good case for the disavow tool. You can disavow an entire domain in a single line:

As Michael said, getting Google to actually recrawl/recache all of those pages can take quite a while. With the ad gone, it's probably a non-issue and they'll eventually clear out, but disavow would remove any lingering doubt.
Unfortunately, there's no way to tell if you've been penalized without knowing more about the site, traffic, etc. I'd say its unlikely for a paid link from a single site, especially if that link was subsequently removed. Googles isn't usually that aggressive about it, especially if your site generally has solid authority/reputation.

As soon as you place a link on a site that is site wide you have to wait potentially months for Google to crawl every page on that site, which is why GWT might still be showing the detail. GWT is not the decider as to whether Google takes some action.
As long as you have rectified with either a no-follow or removal you are fine and have done the right thing.

Why isn't there a browser tab title AND meta title?
Personal opinion; as a user, it makes sense for me to want a full 50+ character meta title which displays in a search engine that helps me determine if I want to click that link AND a concise browser tab title that tells me which page and brand I have open. As a search engine, I would (possibly wrongly) suppose that having one more piece user-facing of information would be helpful in understanding a page and that page's relation to the rest of the website. Do you guys think having a guest post close to the root domain has more link juice that being in subfolders? example.com/123 vs example.com/nov/123 Both pages have the same amount of internal links and both pages don't have external links

Over-optimizing Internal Linking: Is this real and, if so, what's the happy medium?
I have heard a lot about having a solid internal linking structure so that Google can easily discover pages and understand your page hierarchies and correlations and equity can be passed. Often, it's mentioned that it's good to have optimized anchor text, but not too optimized. Why isn't Google indexing this site?
Hello, Moz Community My client's site hasn't been indexed by Google, although it was launched a couple of months ago. Error reports showing pages that don't exist on website
I have a website that is showing lots of errors (pages that cannot be found) in google webmaster tools. I went through the errors and re-directed the pages I could. There are a bunch of remaining pages that are not really pages this is why they are showing errors. What's strange is some of the URL's are showing feeds which these were never created. I went into Google webmaster tools and looked at the remove URL tool. I am using this but I am confused if I need to be selecting "remove page from search results and cache" option or should I be selecting this other option "remove directory" I am confused on the directory. I don't want to accidentally delete core pages of the site from the search engines. Can anybody shed some light on this or recommend which I should be selecting? Thank you Wendy

Does link equity to a page that is 301'd to a new domain pass juice on?
If we build some quality inbound links to certain pages, that are a later date 301'd to another domain, does any equity or juice get transferred across? Or is the inbound link's value wasted? Thanks

Do I have any harmful links? If so, what should I do?
URL in question: www.nasserilegal.com/criminal.html I'm using OSE and see some questionable backlinks. At first glance, if you look at the page authority and domain authority, they look great. Once you go to the actual pages, they look spammy. If the links are hurting the rankings for the site, should I try to remove the links manually or just ignore and continue to build good quality links or even build a new site? I noticed for the last couple of weeks, the rankings started to slip. Thanks in Advance, Lucas

Link equity of ifram
If I link an iframe to pull its content - does that count as inbound link for the iframed content? Am I passing linklove to that page? I am on x.com and have an iframe pull content from z.com. Does this give linklove from x to z.com? (I am NOT asking if the z context is indexed in x, although I am weary to follow the most frequent statement that they do not. Google states that they will try to pull the content from the iframe, but don't guarantee it.)
