Hey,
I'm in the process of learning SEO, or attempting to, for my company and am chipping away at the process ever so slowly!
How can I tell if a site that links to my company's site, www.1099pro.com, has a negative effect on my page/domain authority?
Also, if a page doesn't show up in the search rankings at all for it's keywords when it really should (i.e it has the exact keywords and page/domain authority far surpasses even the top results) how can I tell if Google has removed the page from its listing and why?

Ah my apologies! If those pages have a canonical tag pointing to the main site then you're ok with them.
I'd say to just noindex the unnecessary pages.
I'm really not sure on the pagerank sculpting question. I likely would not worry about nofollowing outgoing links, but I'm not an expert in that area.

Thanks so much for the in answer - it helps a lot. Just to be clear, I don't buy links but always hear about bad ones and wanted to double check. Also, I don't use the other domains, i.e 1042-t.net, to rank for more terms (they are all canonicalized to my main website). Our company purchased the domains to keep competitors from using them or if new types of taxes came out in the future then we could use them.
I've got a few more questions that I'm hoping you can help with!
- Because these pages are already canonicalized, should I still meta noindex them?
- Should I list the unnecessary URL's in my robots.txt and disallow them or metanoindex them (or both)? What are the benefits.
- Because I have so many links on a page, would it benefit me to put the "nofollow" tag on the links that I don't need any pagerank to flow through?

There really isn't a quick answer to this question. A link is a good link if you didn't create it or pay for it. Otherwise, there's a good chance it's unnatural. There are some exceptions to that rule though.
I had a quick look at your link profile and I do have some concern over what looks like a bunch of microsites. For example, are 1042-t.net, 1042s.net, 1097-btc.com and other similar sites all yours? On a quick look they all look very similar. These can be called doorway pages by Google and can get you a thin content penalty. Also, if all of them are linking to your site then this can invite a manual unnatural links penalty. At this point those links are probably not being devalued by the Penguin algorithm, but it's possible that this might happen with the next Penguin refresh. If these are pages that you set up so that you can rank for more terms in Google then I really would remove them or incorporate them all into your main site. If they're landing pages for PPC campaigns then noindex them so that Google doesn't see them as an attempt to manipulate your rankings.
You could have issues other than bad links though. You've got a bunch of pages indexed that you probably don't want to have indexed such as

Google's got 1410 pages of your site indexed and I think that a lot of them are ones that probably would be viewed as thin content by the Panda algorithm. Take for example this page: https://www.1099pro.com/taxforminfo.asp?pid=157. It's unlikely that it is useful to searchers to have a page like this in the Google index. If you've got lots of thin pages indexed then Panda is a big concern.
Unfortunately it looks like there are quite a few issues for you to deal with!

Our home page doesn't have any problems but my individual software pages, listed below, don't show up for their keywords at all. I can't figure out why they wouldn't show up in the first 50 listings when they used to show up as number 5 or 6.
Keyword: "1099 Printing Software" (https://www.1099pro.com/prod1099pro.asp)
Keyword: "1099 eFile Software" (https://www.1099pro.com/prod1099proEnt.asp)

The site appears to be okay. When I searched "1099 pro" on Google, www.1099pro.com was the first result. Using the Moz plugin for Chrome, I found that the site has Domain Authority of 39 and Page Authority of 48, both of which are decent scores. The Moz plugin also shows that www.1099pro.com has 34 +1's on Google+, which is a good sign of the company's validity and their trustworthiness as a link.

Pharma Hack/Grey hat SEO. Cannot get site to rank, tons of incoming bad links
I have been working on a website trying to get it to show up in the SERPs again. It is being indexed which is great, it has some errors that I'm fixing now. But for the most part it should be ranking. It don't show any penalties going on, but when I did a backlink search we keep getting the cialis, viagra etc inbound links. First thought was Pharma Hack. But it's not a WP site and I recently rebuilt it. So whatever bad code could have been there it's not anymore. It doesn't show up in google either for the search site:www.mysite.com viagra cialis etc... So I'm wondering if anyone has any insight in a direction to point me? I don't understand what would be causing this to still not rank. Only thing it ranks for is it's name. Any suggestions would be very appreciated.

Is guest posting good for main link-building tactic for eCommerce site
Hello, Is guest posting going to be devalued? We've been offering a guest post with one link in the body pointing towards one of our articles, and one home page link in the bio. We're looking at doing this as the main link building strategy. Is this still a good idea now and in the future? Thanks!

Cross-Site Links with different Country Code Domains
I have a question with the penguin update. I know they are really cracking down on "spam" links. I know that they are wanting you to shift from linking keywords to the brand name, unless it makes sense in a sentence. We have five sites for one company in the header they have little flag images, that link to different country domains. These domains all have relatively the same domain name besides the country code. My question is, linking these sites back and fourth to each other in this way, does it hurt you in penguin? I know they are wanting you to push your identity but does this cross-site scheme hurt you? In the header of these sites we have something like this. I am assuming the best strategy would probably be to treat them like separate entities. Or, just focus on one domain. They also have some sites that have links in the footer but they are set up like:

How to stop links from sites that have plagurized my blogs
I have been hit hard by Penguin 2.0. My webmaster explains that I have many links to my articles (a medical website with quality content) from "bad sites." These sites publish my articles with my name and link to my site and it appears I have posted my articles on their site although I have not posted them-theses sites have copied and pasted my articles. Is there a way to prevent sites from posting my content on their site with links to my site?

Help required as difficulty removing Google algorithmic penalty
I am not an SEO expert but I am trying to recover my company's ranking on Google. We are a UK based baby shower company. Been established since 2003. We have used SEO companies a few years ago. On September 28th 2012 our rankings in Google dropped significantly on certain landing pages, others like our baby shower gifts page has remained position 1 for UK Google searches . Bing and Yahoo were unaffected. Searches for baby shower and baby shower decorations has gone from position 1 or 2 (behind wikipedia ) to these 2 landing pages being unranked in Google. I have for the first time ever gone through our back links, tried to locate bad or low quality links, emailed where possible, and set up in webmaster tools a dissavow file ( currently not acted upon by Google). I have also amended the text in the baby shower department so it does not read as keyword stuffed. It has been two and a half months now and sales has dropped significantly and me and the staff are getting very concerned. Our site is www.showermybaby.co.uk . We have not received a manual penalty. Any suggestions or help in removing this Google penalty would be greatly appreciated.

Too many links with the same Anchor-text?
My first question at SeoMoz: Recently my gambling site has been experimenting a subtle yo-yo effect for our most sought-after keyword. A month ago we legitimately added a PR-6 inbound link with that keyword (tragamonedas) from an institutional site of our own development. We are worried that google might have regarded that move as an illegitimate link acquisition, since those apparent troubles with our keyword appear to have started right after that link was processed. Is it too late to change the anchor text, in case that action might deliver positive results? Also, we might have focused too much on the very same keyword in our link building campaign. Can a constant repetition of the same anchor harm our indexing reputation? Thank you in advance and good SEO luck, Andi.
