Anchor text penalties and indexed links

Hi! I'm working on a site that got hit by a manual penalty some time ago. I got that removed, cleaned up a bunch of links and disavowed the rest. That was about six months ago.
Rankings improved, but the big money terms still aren't doing great. I recently ran a Searchmetrics anchor text report though, and it said that direct match anchors still made up the largest part of the overall portfolio.
However, when I started looking at individual links with direct anchors, nearly every one had been removed or disavowed. My question is, could an anchor text penalty be in place because these removed links have not been reindexed? If so, what are my options? We've waited for this to happen naturally, but it hasn't occurred after quite a few months. I could ping them - could this have any impact?

Did you file for reconsideration after the work? If so, did you get any kind of useful response, or was it just the default "Thanks for playing!" message.

Thanks Pete! The penalty was manual, with a message in WMT. It was more than six months ago too. I guess this means either the work wasn't good enough or we are waiting on a manual refresh. We'll carry on cleaning up then - it's all we can do!

Unfortunately, this can be a time-consuming and mostly manual process. If the link was actually removed, you can check the cached page directly through Google search, which may be the best bet. With disavow, though, you're really just left with Google saying "Yep, we got it." Six months should be plenty for disavow.
When you say it's manual, how did you verify this? Was it a message in Google Webmaster Tools? In the absolute worst-case scenario, you could have a combo manual/algorithmic penalty. If it was Penguin, you're still stuck waiting for a refresh.
More likely, the changes did take, but Google doesn't think it's quite enough yet. Have you filed for reconsideration? When you did, did you lay out all of the link removal steps you took (the more details, the better, in most cases)?

Hi! Do you mean the submit URL feature? That doesn't give that status, I'm afraid. I have added a handful though - it's just that we cleaned up over 800. It's a massive job!

Have you tried manually submitting a few of the links to see what their 'status' is in webmasters? I find this topic so vague as there is nowhere to actually get a solid answer from Google. It would be great if there was a facility to test these exact kind of issues.

How do we decide which pages to index/de-index? Help for a 250k page site
At Siftery (siftery.com) we have about 250k pages, most of them reflected in our sitemap. Though after submitting a sitemap we started seeing an increase in the number of pages Google indexed, in the past few weeks progress has slowed to a crawl at about 80k pages, and in fact has been coming down very marginally. Due to the nature of the site, a lot of the pages on the site likely look very similar to search engines. We've also broken down our sitemap into an index, so we know that most of the indexation problems are coming from a particular type of page (company profiles). Given these facts below, what do you recommend we do? Should we de-index all of the pages that are not being picked up by the Google index (and are therefore likely seen as low quality)? There seems to be a school of thought that de-indexing "thin" pages improves the ranking potential of the indexed pages. We have plans for enriching and differentiating the pages that are being picked up as thin (Moz itself picks them up as 'duplicate' pages even though they're not. Using CSS to hide anchor text
Hi all, In my website, I would like to use CSS to set the anchor text to "website design service"(my company provides web design service) but show the button text as "website", due to some artistic reasons. Therefore, the anchor text for the link is "website design service" but what users see is "websites". Does this sound spammy to Google? Is it a risky move that might hurt my SEO? Can links be hidden?
I was wondering if anyone can help me with some advice on agency work. We have just employed a new SEO agency to conduct work on one of our websites. I took a look on OSE and GWT to see if we had any new links since the agency started working (1 month ago) but there's was nothing new. When l asked for an update as to what link building efforts had been completed last month, l was told they don't give out a list of links as it could compromise the agencies techniques. They told me that they use software to hide links form link aggregators so that our competitors don't know what we are doing. Can anybody confirm that such software exists or is this agency just taking us for a ride? If there is such a software, could this not hinder what links the search engines could see? Any comments would be greatly appreciated.

How to Index Faster?
Hello, I have a new website and updated fresh content regularly. My indexing status is very slow. When I search how to improve my indexing rate by Google, I found most of the members of Moz community replied there is no certain technique to improve your indexing. Apart from this you should keep posting fresh content more and more and wait for Google Indexing. Some of them asked for submitting sitemap and share posts on Twitter, Facebook and Google Plus. Well the above comments are from the year of 2012. I'm curious to know is there any new technique or methods are used to improve indexing rate? Need your suggestions! Thanks.

Link Building
I have to develop a strategy for link building. The SEO guy I have been speaking with has started putting links on .edu sites etc . To me - this "stinks" of manipulating the search engines - which I know we will get stung by at some point. I hope this isn't standard practice - but I don't know what the best way to improve rankings in terms of links etc. We sell health products and are starting to put out 3-4 high quality articles per week. Alrogthimc penalty due to pharma hack that created drug links to home page. What to do?
Our site: Starcitylimo.com got destroyed by a pharma styled hack to their wordpress site. After having to re build the site from scratch to remove the virus, it was found that hundreds or even thousands of pharma links from overseas sites point to his home page (so we can't just 404 the pages). Contacting the sites for removal does nothing. Added to dissavow 4 months ago did nothing. He's page 5 for every keyword he was position 5 or better for. Is this one of those situations where its time to move on to a new domain?

Links with Parameters
The links from the home page to some internal pages on my site have been coded in the following format by my tech guys: www.abc.com/tools/page.html?hpint_id=xyz If I specify within my Google Webmaster tools that the parameter ?hpint_id should be ignored and content for the user does not change, Will Google credit me for a link from the home page or am I losing something here.
