Search Analytics update in Google Webmasters Tools? Where can we find search queries bringing traffic to website?

I just got up and see Search Analytic's being updated today totally. Their is no option to see old reports. As Search Analytics only share 999 keywords.
Whats next now?
How can a webmaster finds all search queries bringing traffic to his website?
Any paid or free tool?
Google Analytic's > Acquisition > Search engine optimization > search queries will this area helps?Whole question revolves around. Any good tool that will help you find all the queries bringing traffic to my website?

For what it is worth, I'm in the US and seeing the 999 limit on all my accounts and domains. So, I guess that means the clock is ticking and if you don't have that limit yet, then you better get downloading fast!

Charles - google have killed off the old search queries on search analytics in WMT's.
I assume it is a midnight rollout - ticking over on 0001 am on 1 September in whatever country you are in.
ie in Australia it has gone. If you are in the US you probably still have it until midnight, so yours may not have changed. I was working on it - when it disappeared!

You are correct that the Search Analytics queries report does limit down to 999 queries. However, when you load the Acquisition -> Search Engine Optimization -> Queries report in Google Analytics, you may be able to see more than 999 terms. I just double checked in a dozen or so accounts and all reports in Google Analytics were plus 999, though that may or may not be changing based on Google's new updated to the Analytics report. Also, keep in mind though that there is a limit to how long the data would stick around - for clients I work with ongoing, I export the reports monthly just so I don't lose the limited data you do have.
As Charles said, though, this data about queries isn't always reliable and it is limited in what you can get out of this data. That said, if you are using it for a general idea of what terms people found you for and what pages were related to which term, it can be helpful. Certainly not as good as the pre-"not provided" days and you obviously can't rely on it to calculate ROI, but it at least gives you an idea of terms and a relative idea of performance.

On tools - none are accurate to the level of webmaster. You could try similarweb, ahrefs etc. but I would not recommend.
I suggest you still use WMT's - Though 1000 is the limit - you can partially get around it, on the actual keyword. If you go to queries and look for any keyword ie a keyword containing "travel" - your limit is still 1000. So the 1000'th word for travel would likely the 20,000 word for the website. Does that make sense, so it has to be done by keyword category now.

Not sure what you're talking about, since my Search Console (GMT) is the same as last week.
To see queries there, go to Search Traffic -> Search Analytics.
And yes, the Google analytics does tell you the same data. However, this data on queries is very inaccurate. I'd never use it.
About tools - ahrefs has that. Under positions explorer -> organic keywords.

Personalised Geo-targeted results - How does Google pass link juice?
Hello, Many websites now serve specific home page offers based on the location of the customer, my question is, how does link juice flow around a site when the links (this case from the homepage) are served up based on a visitors location? Internal links from your homepage are valuable for ranking that product well in the SERPs so how does Google deal with this? So, for example, a car hire website based in the UK. If you arrive on the care hire website sat in Manchester (Northern UK city), on the homepage the website serves offers of car hire deals in Manchester, Leeds, London and international destinations. If you arrived on this website from London (Southern UK City), you would not see the Manchester link at all but London, and other cities in the South. In this case, when Google crawls the car hire website, it will see internal links but a)which version and b) is there any way of sharing this link value around? Basically, we want to understand if Manchester in this case will get the benefit of an internal homepage link from Google even though we only show Manchester to people FROM Manchester, OR, do Google only give juice based on one version of the website, a generic UK version? Or to put it another way, is there any way of cashing in on both geo-targetting the customer based on their location AND getting link juice from those geo-specific home page links? Perhaps there is some code or way of telling Google that people from Manchester (a certain % of our visitors) will see a homepage internal link for Manchester that will pass some small % link value?

When Googling site:mydomain.com what does listing order tell us?
To find all the pages on my site that are indexed by Google I can search using site:mydomain.com and it gives pages of results. But what does the order of results relate to? Is it page rank or strength? My list of pages doesn't appear to be in order of strength. And it's definitely not by age or alphabetical...

Google PageRank and google keyword ranks
Hi, I manage around 13 Clients for SEO and this last two weeks i have been having problems with google keyword ranking some of my clients went down almost 40 positions for some keywords other 15 other stayed the same and some just went down 1 or 5 positions. Somebody know what is happening with google? is it shuffling around positions of people? Using Google Analytics to See What Time of Day Visitors View My Site

Does Google recognise locality
We have been undertaking some website work recently and have identified that within our own geographical location of Hull, the www.styletech.co.uk website is first on page one. However, when moving approximately 30 miles away we are on Googles fourth page. We are in an independent network area e.g. Kingston Communications rather than BT, would this have an impact on how Google responds?

Google Webmaster Tools notice of detected unnatural links to our website
Hi, We have been using SEOmoz for a good few months now and have found it incredibly useful. Unfortunately however I think we may have slipped up a little bit as we have just received the following message in our Google Webmaster Tools: Google Webmaster Tools notice of detected unnatural links to http://www.refreshcartridges.co.uk/ I have a funny feeling I might know what the problem is but I'd like a confirmation before I potentially go off on a wild goose chase. We also own the domain name www.computerarticles.co.uk and recently started introducing the author at the bottom of the post along with both a link to the website homepage and a link to a deep, popular page on our website. For example, check out http://www.computerarticles.co.uk/twitter-time-saving-tools/ We genuinely didn't realise this was a bad thing and thought it would just provide Google with a way of deep linking straight in to popular areas of our site. I would really appreciate advice as to whether you think it might be these links that are causing the problem or whether there is something else that could be causing the problem. In the event it is these links that are causing the issue would you recommend removing the entire 'about the author' page (as we have published around 500 pages on that site) and simply put a link in the blog roll or simplify it to just link to the homepage. Google slow to index new domains and subs?
Anyone finding Google slow to index new websites at the moment? Made a new site on Thursday and posted a number off high quality, relevant, backlinks to it the same day and now on Monday it is still not indexed. Have see the same with a couple of sub domains I have created off a website with a moz score of 40. Normally can get new sites indexed within hours but this seems super slow.
