OpenSiteExplorer is not seeing all my inbound links

I know I have back links to my site from about 5 or 6 websites and most of them even show in my Google webmaster account but according to OSE I only have 1 inbound link. Is it normal for the OSE stats to be wrong?
I really want to use it but am worried the info isn't going to be accurate.

Thumbs up to Anthony - definitely good advice.
In addition, though, I'd think of OSE and Linkscape as a good representative sample. The metrics and side-by-side with other sites/pages are a really good way to compare, but yeah - it can't catch every link on the web. We suspect Google keeps between 100-150 billion pages in their main index and our last index update was 51 billion URLs, so there's obviously a lot of the deep, dark corners missing.
Another thing you might check, though, is Blogscape - http://www.seomoz.org/labs/blogscape - which shows our fresh web crawl and can be used to monitor new links/mentions we've seen. These URLs are starting to go into every Linkscape index soon, so we'll have all that data in the larger index with all the metrics, etc. in the next few updates.

OSE has a tough job - they have to crawl every corner of the web, index it, and make the results available to thousands of users a day. It's natural that some links get left out, particularly if they are located very deep on a domain with thousands of links (directories, for example). You may be able to get these links noticed by building links to these links.
A better idea, however, is to just build higher quality links. Focus on obtaining links from relevant, authoritative websites in your niche. It's better to build one great link every day than a thousand mediocre ones.

Links don't show in MOZ

Question on redirect and internal link count
After crawl I saw that dup content came from domain.com/index.php and domain.com. I was going to redirect one of them but im curious which way to go. The /index.php has domain auth of 19, the other 17, so not big difference. Domain.com has 2 external linking domains and index.php has 1. The big difference is in the internal link counts where index.php has 76 and the other only 4. So should I direct index.php to / or the other way around?

What are Spammy Back Links
My site was hit by Penguin 2, where I lost 40% of traffic. People keep talking about spammy links but I've made none of those for my site. So how can I analyse my site and find out which links are hurting me. Can it be done with SEOMOZ software? What do I look for? I used Site Explorer and most of my links are to relevant websites. Is there a penalty for being in somebody else's blogroll even if I was added naturally and their site is a high ranking (PR4) and relevant site? All the links to my site coming from forums are no-follow. Could it be my own website? How do I check that? I have no clue what to look for. Thanks

Broken links in the pdf of the On Page Report
Hi, I run an individual On Page report for a particular URL, then I export as pdf. The URL appears in the pdf and looks fine but when you click on it it goes to a 'page not found'. I know the URL is correct. When I hover over the URL in the pdf i notice that the word 'Good' is at the end of my URL but I did not put this in there. if I give the report to a client it doesn't look so good. http://www.narellanpools.com.au/local-contact/narellan-pools-alburywodongaGood Is this a bug? Is Opensiteexplorer.org missing a lot of backlink data?
I was checking a few of my clients backlinks that recently got hit by the "penguin" update to possibly try and remove some of the potentially spammy links. I ran reports in both opensiteexplorer.org and majesticseo and majesticseo brings back a ton more links, and these are sites that don't even have the max 10,000 backlinks that OSE should be bringing back. Does OSE bring back reliable backlink data? I'm starting to wonder.

What are followed vs non-followed links in Domain Analyis report?
I'm new to SEOMoz and wondering if some nice person can put this into plain English for me? 🙂 On the Competitive Domain Analysis report there are green follow / no-follow links and blue followed / non-followed linking root domains? what is the context of the green & blue circles? is there a better or worse visual representation that I should aim for - more dark green, more light green or about half & half. thanks in advance
