How do I get my unindexed links indexed?

I've been building links consistently to our site for the past three months. At first, some of my tactics were rather shady. As I learned more, I started to get more quality links. I have noticed that a very small percentage of my active links are currently indexed.
- Should I do something to get these older links indexed or just keep building new links?
- Will building shady links to unindexed links get them indexed? Will this get my site penalized?
- Does pinging help? What resource should I use to ping these unindexed links?
Forgive me if this is a really basic question. I'm still learning the ropes.

Thanks for the detailed response. I had a feeling the answer would more or less be "get quality links." It's kind of a bummer to think that all that time I spent creating or buying those junky links has gone to waste. I guess it's all part of the learning process.

I have a clean main site that I use to link to unindexed pages with links on. Google picks up those pages by following the links from my clean site

Your earlier shady links, if they are from really junky sites, might not ever be indexed. Sites that are full of junk like that do get dropped from the index, or they may be indexed but don't pass on any link value. You could check to see if those are indexed by doing a Google search for the url with "site:" in front of it like "site:http://www.shadylinksite.com/shadylinkpage.html" You could also try checking their PageRank. If it is 0, don't bother trying. Even if it isn't 0, it could be that Google has decided not to pass any "link juice through them.
If the page where you link is doesn't show up, do the same with just the site's home page to see if the whole site is banned.
It probably isn't worth the trouble, really.
I wouldn't waste time getting more bad links to point to your fist batch of bad links. Google will find them eventually if they are not already dropped from the index. Actually, you probably shouldn't call attention to them if they are particularly shady.
If you are absolutely intent on getting those old junk links indexed, you could try pinging with something like linklicious. I have't used it as I have no need for that sort of thing, but I have seen it recommended here and elsewhere so I assume it is probably useful in some way.
To sum up, I think your time would be better spent working on your site's content and getting some good quality links.

I have done the whole moz open exploer and I am not understanding why my site wouldn’t have more links registering to my website.. I have lots of sites(directorys and 3rd party) with my website domain in them. The only one that is linking to my site is BBB.com and my advertsing with saint paul press. www.somerersetautodealer.com But if I have links with all kinds of automotive directories why wouldn’t they register? I am sure this a simply answer or that I am not understanding something. Thanks for your help! Scott

GWT Lists URLs with links to my site, but those URLs don't have links to my site
There are a number of URLs that show up for my website in Webmaster Tools as having links to my site when in fact they don't. I know this to be a fact because I actually wrote some of the sites that Google is saying are linking to my site and I know there isn't any links on the specific pages to that site. For example, the site in question is: https://www.liftproducts.com/ As an example, Google is saying that about 100 URLs from https://www.lift-tables.net/ are linking to it when, I'm fairly confident that there is only 1 link to it found here: https://www.lift-tables.net/info.php?countrytabs=3 Yet Google says links exist on this (and many more) page: https://www.lift-tables.net/liftproducts/max-lift/lpt4w-030-48.php I thought at first it might have been due to linking to a image file directly instead of locally hosting it, but after checking the source, that's not the case. I am also seeing this type of non-linking being reported on sites I have no clue what they are. For example, some Spanish site about tandem bicycles is being listed as linking to liftproducts.com: http://206-225-85-34.dedicated.abac.net/tandem/inc Yet I can find no evidence of an actual link existing. Am I missing something here? Any insight of why this is happening and how I can clean up my link signature would be appreciated.

Will short linking to my site affect SERPs attribution of inbound link?
Some brand partners are using their short links to link back to our site (like bit.ly but they have their own). They have a high domain authority and trust so we want that link back to be read by Google. When I downloaded all inbound links from Moz, this brand's site was not listed, making me worried that the inbound link isn't being seen or considered! Haven't been able to find any info on this...
