Webmaster Tools (Urgent)

So yesterday google webmaster tools has over 5,000 links linking to my site. I get in this morniing and now i have 16 links linking to my site and no rankings minus brand terms. I do not believe that I have been penalized but I might have been.
After digging further into this it seems that my www.domain.com and domain.com are separated and webmaster tools is tracking www.domain.com and majority of links are to domain.com. Is this possible or am I wishing to see something that is not there.
Any help and recommendations would be absolutely appreciated.

Hi Jason,
I have a site in GWT where it was wrongly setup minus the www and it was showing no links, adding the www version solved the problem. So in that regard it is possible, although it is very odd that it would change from one day to the next. By all means add the non www domain to GWT to see what data you get, but the switch from yesterday and the loss of rankings is worrying and you should definitely dig deeper... any chance there was a server setup change recently that might have thrown a spanner in the works?

Question. If you wanted to use the Google Demote this sitelink URL - will another sitelink appear to replace it? There is a sitelink I feel doesn't belong and hoping another one that is beneficial appears. Disavow straightaway? - Urgent
Is there any implication with disavowing straightaway from Google's perspective? I know good practice is to request removal from the web host, however I don't have the time to contact and process the requests. Any thoughts?

How to find all 404 deadlinks - webmaster only allows 1000 to be downloaded...
Hi Guys I have a question...I am currently working on a website that was hit by a spam attack. The website was hacked and 1000's of adult censored pages were created on the wordpress site. The hosting company cleared all of the dubious files - but this has left 1000's of dead 404 pages. We want to fix the dead pages but Google webmaster only shows and allows you to download 1000. There are a lot more than 1000....does any know of any Good tools that allows you to identify all 404 pages? Thanks, Duncan

What exactly is an impression in Google Webmaster Tools search queries with the image filter turned on?
Is it when someone does an image search? Or does it count a regular search that has images in it? On an image search does the picture actually have to be viewed on the screen or can it be below in the infinite scroll?

Urgent Site Migration Help: 301 redirect from legacy to new if legacy pages are NOT indexed but have links and domain/page authority of 50+?
Sorry for the long title, but that's the whole question. Notes: New site is on same domain but URLs will change because URL structure was horrible Old site has awful SEO. Like real bad. Canonical tags point to dev. subdomain (which is still accessible and has robots.txt, so the end result is old site IS NOT INDEXED by Google) Old site has links and domain/page authority north of 50. I suspect some shady links but there have to be good links as well My guess is that since that are likely incoming links that are legitimate, I should still attempt to use 301s to the versions of the pages on the new site (note: the content on the new site will be different, but in general it'll be about the same thing as the old page, just much improved and more relevant). So yeah, I guess that's it. Even thought the old site's pages are not indexed, if the new site is set up properly, the 301s won't pass along the 'non-indexed' status, correct? Thanks in advance for any quick answers!

Webmaster Tools: Total Indexed VS Ever Crawled
Ok, In WMT's under health > index status I have both total indexed and ever crawled ticked - It also looks like the data is broken up weekly. As an example say you have the following: Total Indexed: 1000 Ever Crawled: 5000 What is this say? It found 5000 pages but only indexed 1000 (20%). Thanks
