there is lots of product in my website

now in paging total paging is 1000 pages

i just search seomoz tooll

it say duplicate content for

www.mysite.com

and

www.mysite.com/index.php

should i use canonical url for this ?

from last 3 - 4 months our ranking is down

i don't know why this happen
