Thanks for the response!
Yes the links are gained naturally. No efforts are taken for link building in our case. It was a useful file which users linked previously.
I have attached screenshots of the inbox message and the manual actions tab. Please have a loom and let me know, if the link removal needs to be done for the whole site or just the URL.
In my opinion i feel just the url as the penalty is only on the url and clearly google mentions that in both the messages
"As a result, Google has applied a manual spam action to ixx.xxxxxxxxxxg.info/node/view/54. There may be other actions on your site or parts of your site."
and
"Some links may be outside of the webmaster’s control, so for this incident we are taking targeted action on the unnatural links instead of on the site’s ranking as a whole."

Hi Robert,
I agree and will do the clean up act, disavow and reconsideration. But now the question is do i have to clean the links pointing to the whole site or just the url? As i have received manual penalty just for the url which is a sub-domain on the site and not the whole site.
have a look at the screenshot for the warnings received in both inbox and manual actions tab!
It clearly states it is just for the sub-domain url

Partial Manual penalty to a URL
Hi Mozers,
I have a website which has got a partial manual penalty on a specific url. That url is of no use to the website now and is going to be taken off in 3 months time as the website is going to be completely redesigned. Till then I dont wont to live with the partial manual penalty for this url. I have few things in mind to tackle this:
1. take out the url from the website now (as the new redesign will take 3 months)
2. take out internal links pointing to this url in question
3. file for reconsideration with google stating we have taken off the url and have not generated any backlinks and the backlinks are organic. (no backlinking activity has been done on this website or the url)
Please let me know if this works or i will have to get the backlinks removed then the disavow then the reconsideration.

I am implementing rel alternate codes on my website but had few doubts with the same.
1. Can I have the same URL www.mysite.com as "x-default" and for "en-us" like below:
2. Will all the URL contain its own referencing code. For example, will the URL www.uk.mysite.com have
code on it or not with the other codes

Hi Mozers
I have a multi regional website which serves uk, india, china, usa and more.
I want to increase my rankings for the specific country. I dont have a physical address at the UK and in am thinking of getting a PO box address and have it placed on the UK version of the site and also at google places/+.
Will having a PO box address against physical address help me in getting better ranks and will i be penalized in any way.

I have a website targeting multi language and multi regional users.
For example, my main site is www.abcd.com which is in English and targeting US. I have the same content in English which is targeting UK and India with www.uk.abcd.com and www.india.abcd.com.
I want to avoid content duplication and help search engines to show the right pages on the country level searches. I have researched a bit and have come to conclusion of using re alternate tag. Can someone help me with how to place the codes for the same.

shop. pages are simply new pages which are added for products to be sold with ease. I think that i might move shop.uk.xyz.com pages to uk.xyz.com/shop/product as in a sub folder. Do you think this will help in passing on the link juice to those pages after the change and would be easy for me to include them in the sitemap as well??

I have already created separate profiles for the subdomains, but my only worry is where to place the sitemap on the server eg in the root directory of the root domain or in the root directory of the sub domain.
Coming to the (2) the pages which i want to include in the site map are my product pages. so want to know if shop.uk.xyz.com can be included in the sitemap which will be for uk.xyz.com and also if does that count as a internal page of uk.xyz.com

I will try to implement this and let you know how I have done on this. Also I had few more things on this:
1. do i require a separate sitemap and robots file for all the sub domains and where shall i place it on the server?
2. in the sub domain there are pages like shop.uk.xyz.com/product1. so can i include that in the sitemaps as those are the pages which i really want to rank for.

I have few doubts on this:
1. is rel canonical like a 301 redirect? As my concern is if my user goes to www.uk.xyz.com/productx , will he be redirected to to www.xyz.com/product
2. my sub domain pages are ranking in the country specific search engine. For ex, www.uk.xyz.com is ranking for keywords in google.co.uk. So if i noindex then i will loose my search engine presence in the country specific search engine.
PS the content on the pages is all same apart from the product currency.

I have a site www.xyz.com and also geo targeted sub domains www.uk.xyz.com, www.india.xyz.com and so on. All the sub domains have the content which is same as the content on the main domain that is www.xyz.com.
So, I want to know how can i avoid content duplication.

Hi Guys! I have two websites which link to each other but are on the same server. Both the sites have a great PR and link juice. I want to know what steps shall I take in order to make google feel that both the sites are not owned by me. Like shall i get different IP and different servers for both or something more?
