301 Redirect Showing Up as Thousands Of Backlinks?

Hi Everyone,
I'm currently doing quite a large back link audit on my company's website and there's one thing that's bugging me.
Our website used to be split into two domains for separate areas of the business but since we have merged them together into one domain and have 301 redirected the old domain the the main one.
But now, both GWT and Majestic are telling me that I've got 12,000 backlinks from that domain? This domain didn't even have 12,000 pages when it was live and I only did specific 301 redirects (ie. for specific URL's and not an overall domain level 301 redirect) for about 50 of the URL's with all the rest being redirected to the homepage. Therefore I'm quite confused about why its showing up as so many backlinks - Old redirects I've done don't usually show as a backlink at all.
UPDATE: I've got some more info on the specific back links. But now my question is - is having this many backlinks/redirects from a single domain going to be viewed negatively in Google's eyes? I'm currently doing a reconsideration request and would look to try and fix this issue if having so many backlinks from a single domain would be against Google's guidelines.
Does anybody have any ideas? Probably somthing very obvious.

in relation to my earlier point about not all redirects showing as backlinks, I found out earlier that our developer has been migrating our old domains over to a new server (which subsequently removed the 301 redirect) and therefore the reason some of my 301 redirects weren't showing as backlinks was because they had been removed! (I've put them back in place now). So thanks for your response as It encouraged me look further into this, resulting in the above findings!

I sincerely hope not, as I am about to redirect most of my main website.
It is a common thing for websites to do a wholesale redirect of pages, whether to change domains or better structure the site. Matt Cutts said a few years back that there is no problem with this, even with sites of 100,000 pages and I have not heard anything to contradict this.

It seems only some 301 redirects show up on my websites backlink profile. Perhaps this is an issue with these 301 redirects thats causing it, rather than the backlink software!
I've done some more digging in terms of the specific URL's and I now have more of an idea why there are so many there. My question now is; Is having so many URL's redirected like this a negative thing in Google's eyes?

My redirects from old domains show up as back links, which makes sense--it is a case of a link from one domain to a different domain. So if you redirected all of those pages to your new site, you'd see a lot of links. As far as why it would be more pages than you had, take a look at the links and see what they are. Maybe you had different versions of pages that are showing up as separate links?

1 duplicate I have recently transfered my old html site to wordpress.
To keep the urls the same I am using a plugin which appends .htm at the end of each page. My old site home page was index.htm. I have created index.htm in wordpress as well but now there is a conflict of duplicate content. I am using latest post as my home page which is index.php Question 1.
Should I also use redirect 301 im htaccess file to transfer index.htm page authority (19) to www.example.com If yes, do I use
Redirect 301 /index.htm http://www.example.com/index.php
or
Redirect 301 /index.htm http://www.example.com Question 2
Should I change my "Home" menu link to http://www.example.com instead of http://www.example.com/index.htm that would fix the duplicate content, as indx.htm does not exist anymore. Is there a better option? Thanks0 -
Several 301 Redirects to Same Page
Hi, I have 3 Pages we won't use anymore in our website. Let's call them url A, url B and url C. To keep their SEO strength on our domain, I've though about redirecting all of them to url D. For what I understand, when 301 redirecting, about 85-90% of the link SEO juice is passed. Then, if I redirect 3 URLs to the same page... does url D receive all the link SEO juices for URLs added up? (approximately)

Multilingual Site and 301 redirection
Hey there awesome people of Moz I have this site that has many languages in it. The main language is English and my developer did the following www.example.com ( is the main site ) which redirects with a 301 to www.example.com/en if your geo location is supported by our languages then you will automatically be redirected to whatever language you have in your country but does the first language with is english have to 301 redirect to www.example.com/en ? I thought that the right way is to just leave /en at the root file. Thanks in advance

Is it a problem to use a 301 redirect to a 404 error page, instead of serving directly a 404 page?

When we detect that an URL is matching some valid patterns, we serve a script which then may detect that the combination of parameters in the URL does not exist. If this happens we produce a 301 redirect to another URL which serves a 404 error page, So my doubt is the following: Do I have to worry about not serving directly an 404, but redirecting (301) to a 404 page? Will this lead to the erroneous original URL staying longer in the google index than if I would serve directly a 404? Some context. It is a site with about 200.000 web pages and we have currently 90.000 404 errors reported in webmaster tools (even though only 600 detected last month).0 -
.htaccess 301 Redirect Help! Specific Redirects and Blanket Rule
Hi there, I have the following domains: OLD DOMAIN: domain1.co.uk NEW DOMAIN: domain2.co.uk I need to create a .htaccess file that 301 redirects specific, individual pages on domain1.co.uk to domain2.co.uk I've searched for hours to try and find a solution, but I can't find anything that will do what I need. The pages on domain1.co.uk are all kinds of filenames and extensions, but they will be redirected to a Wordpress website that has a clean folder structure. Some example URL's to be redirected from the old website: http://www.domain1.co.uk/charitypage.php?charity=357 http://www.domain1.co.uk/adopt.php http://www.domain1.co.uk/register/?type=2 These will need to be redirected to the following URL types on the new domain: http://www.domain2.co.uk/charities/ http://www.domain2.co.uk/adopt/ http://www.domain2.co.uk/register/ I would also like a blanket/catch-all redirect from anything else on www.domain1.co.uk to the homepage of www.domain2.co.uk if there isn't a specific individual redirect in place. 301 Redirection and apostrophes in URLs
Hi I am experiencing trouble getting any redirects with apostrophes in the URLs to 301 redirect in order to eliminate 404 errors. I have tried replacing the instance of the apostrophe in the source URL field to %27 and variations of this but to no avail. The site is a wordpress site (the old URLS are legacies from the old Business Catalyst site) and I am using the redirection plug in. I have gone into some detail with a helpful soul here http://wordpress.org/support/topic/how-to-deal-with-apostrophes-in-source-url but unfortunately to no result. If anyone has any idea how to solve this puzzle I would be grateful for the help. Are there any negative effects to using a 301 redirect from a page to another internal page?
For example, from http://www.dog.com/toys to http://www.dog.com/chew-toys. In my situation, the main purpose of the 301 redirect is to replace the page with a new internal page that has a better optimized URL. This will be executed across multiple pages (about 20). None of these pages hold any search rankings but do carry a decent amount of page authority.
