301 Redirect Showing Up as Thousands Of Backlinks?

Hi Everyone,
I'm currently doing quite a large back link audit on my company's website and there's one thing that's bugging me.
Our website used to be split into two domains for separate areas of the business but since we have merged them together into one domain and have 301 redirected the old domain the the main one.
But now, both GWT and Majestic are telling me that I've got 12,000 backlinks from that domain? This domain didn't even have 12,000 pages when it was live and I only did specific 301 redirects (ie. for specific URL's and not an overall domain level 301 redirect) for about 50 of the URL's with all the rest being redirected to the homepage. Therefore I'm quite confused about why its showing up as so many backlinks - Old redirects I've done don't usually show as a backlink at all.
UPDATE: I've got some more info on the specific back links. But now my question is - is having this many backlinks/redirects from a single domain going to be viewed negatively in Google's eyes? I'm currently doing a reconsideration request and would look to try and fix this issue if having so many backlinks from a single domain would be against Google's guidelines.
Does anybody have any ideas? Probably somthing very obvious.

in relation to my earlier point about not all redirects showing as backlinks, I found out earlier that our developer has been migrating our old domains over to a new server (which subsequently removed the 301 redirect) and therefore the reason some of my 301 redirects weren't showing as backlinks was because they had been removed! (I've put them back in place now). So thanks for your response as It encouraged me look further into this, resulting in the above findings!

I sincerely hope not, as I am about to redirect most of my main website.
It is a common thing for websites to do a wholesale redirect of pages, whether to change domains or better structure the site. Matt Cutts said a few years back that there is no problem with this, even with sites of 100,000 pages and I have not heard anything to contradict this.

Hi Linda,
It seems only some 301 redirects show up on my websites backlink profile. Perhaps this is an issue with these 301 redirects thats causing it, rather than the backlink software!
I've done some more digging in terms of the specific URL's and I now have more of an idea why there are so many there. My question now is; Is having so many URL's redirected like this a negative thing in Google's eyes?

My redirects from old domains show up as back links, which makes sense--it is a case of a link from one domain to a different domain. So if you redirected all of those pages to your new site, you'd see a lot of links. As far as why it would be more pages than you had, take a look at the links and see what they are. Maybe you had different versions of pages that are showing up as separate links?

Would You Redirect a Page if the Parent Page was Redirected?
Hi everyone! Let's use this as an example URL: https://www.example.com/marvel/avengers/hulk/ We have done a 301 redirect for the "Avengers" page to another page on the site. Sibling pages of the "Hulk" page live off "marvel" now (ex: /marvel/thor/ and /marvel/iron-man/). Is there any benefit in doing a 301 for the "Hulk" page to live at /marvel/hulk/ like it's sibling pages? Is there any harm long-term in leaving the "Hulk" page under a permanently redirected page? Will 301 Redirects Slow Page Speed?
We have a lot of subdomains that we are switching to subfolders and need to 301 redirect all the pages from those subdomains to the new URL. We have over 1000 that need to be implemented. So, will 301 redirects slow the page speed regardless of which URL the user comes through? Or, as the old urls are dropped from Google's index and bypassed as the new URLs take over in the SERPs, will those redirects then have no effect on page speed? Trying to find a clear answer to this and have yet to find a good answer

Hacked website - Dealing with 301 redirects and a large .htaccess file
One of my client's websites was recently hacked and I've been dealing with the after effects of it. The website is now clean of malware and I already appealed to Google about the malware issue. The current issue I have is dealing with the 20, 000+ crawl errors which are garbage links that were created from the hacking. How does one go about dealing with all the 301 redirects I need to create for all the 404 crawl errors? I'm already noticing an increased load time on the website due to having a rather large .htaccess file with a couple thousand 301 redirects done already which I fear will result in my client's website performance and SEO performance taking a hit as well.

Changing URL structure of date-structured blog with 301 redirects
Howdy Moz, We've recently bought a new domain and we're looking to change over to it. We're also wanting to change our permalink structure. Right now, it's a WordPress site that uses the post date in the URL. As an example: http://blog.mydomain.com/2015/01/09/my-blog-post/ We'd like to use mod_rewrite to change this using regular expressions, to: http://newdomain.com/blog/my-blog-post/ Would this be an appropriate solution? Can an incorrect 301 redirect or .htaccess code cause 500 errors?
Google Webmaster Tools is showing the following message: _Googlebot couldn't access the contents of this URL because the server had an internal error when trying to process the request. These errors tend to be with the server itself, not with the request. _ Before I contact the person who manages the server and hosting (essentially asking if the error is on his end) is there a chance I could have created an issue with an incorrect 301 redirect or other code added to .htaccess incorrectly? Primary Domain or Redirect?
We are starting a new travel guide for a resort town. I have bought an expired domain with decent related links and PR (which seems to have survived the transfer (4 months ago). Beofre we launch the new site I am trying to decide if we should use this expired domain as the primary URL for the new site or just do a permanent redirect and buy a new domain that better matches the theme of the site. I am obviously concerned with starting from scatch with a new domain. I am confident we can build some good rellevant links in a short time but this space is very competetive. Any input would be greatly appreciated.

DNS or 301 Website Redirect
We are running a marketplace site, so we have thousands of vendors selling their products on our site. Each vendor has a Profile page and we are soon to launch a premium store-front that is white label. Many of these vendors will want to point a custom url to their premium store-front (which is a sub domain of the marketplace) and we are trying to get an understanding of how we should instruct them to point their url in a way that will give the main marketplace site the seo juice. We also want to understand what will show up in the address bar. Will it be their url or our sub domain? Will any of the marketplace seo juice boost their url local listing status?

301 Redirects After Company Acquisition
We recently acquired a company, and now we are going to redirect all of the pages on their site to their respective pages on our site. Do we need to keep the original pages on their site active? For how long? Ideally, we would like to redirect everything and remove the old site entirely so we don't have to pay to keep hosting it. Is this possible? Thanks!
