Linking from & to in domains and sub-domains

What's the best optimised linking between sub-domains and domains? And every time we'll give website link at top with logo...do we need to link sub-domain also with all it's pages?
If example.com is domain and example.com/blog is sub-domain or sub-folder...

It is still advisable that most websites out there rather rely on pages and subdirectories for regular pages and content than subdomains, but nowadays it is a highly subjective thing, basically suit yourself on it.
But keep in mind the simple formula for decision making: Pros v Cons... which outweighs which and why.
subdomains can certainly cause you, the owner and web dev, more work and impose a higher "moving parts" risk under most typical circumstances where /page is a viable alternative.

Thanks for the response.
We have 6 sub-domains like blog, etc. Our blog is a sub-domain but configured as example.com/blog (wordpress). Others are left as same. sub-domain.com, etc. We have thousands of visits on these sub-domains with hundreds and thousands of pages. So, we are not sure whether these will be treated as individual websites by Google or all together as same website. If they treat as individual website, will there be any link juice passing from and to domain and sub-domains? And my doubt is, what's the best way to link these sub-domains from our domain. I have gone through some posts saying too many links from sub-domain to domain may turn as spam for Google.

You really need to understand these terms correctly
sub.domain.com < this is a subdomain
domain.com/page < this is a page and it could also be a folder of your site depending on your config
The answer to your question depends on the need here. Why are you needing subdomains? for multi-lingual site? e.g. us.xyz.com or FR.xyz.com? or just for something like a shop or blog and you are having a debate between making them into a page or a subdomain?
I recommend you spend more time studying what you are attempting to accomplish here. Subdomains should be avoided unless absolutely necessary, each subdomain is treated separately for ranking purposes than pages on the top domain
so domain.com will be treated as one site by google and sub.domain.com will be a whole nother page receiving next to no authority or juice or anything from the main domain short of your internal links. I would roll with a page wherever applicable and possible instead of a subdomain.

How Can I Redirect an Old Domain to Our New Domain in .htaccess?
There is an old version of http://chesapeakeregional.com still floating around the web here: http://www.dev3.com.php53-24.dfw1-2.websitetestlink.com/component/content/category/20-our-services. Various iterations of this domain pop up when I do certain site:searches and for some queries as well (such as "Diagnostic Center of Chesapeake"). About 3 months ago the websitetestlink site had files and a fully functional navigation but now it mostly returns 404 or 500 errors. I'd like to redirect the site to our newer site, but don't believe I can do that in chesapeakeregional.com's .htaccess file. Is that so and would I need access to the websitetestlink .htaccess to forward the domain? Note* I (nor anyone else in our organization) has the login for the old site. The new site went live about 9 months before I arrived at the organization and I've been slowly putting the pieces together since arriving.

If I nofollow outbound external links to minimize link juice loss > is it a good/bad thing?
OK, imagine you have a blog, and you want to make each blog post authoritative so you link out to authority relevant websites for reference. In this case it is two external links per blog post, one to an authority website for reference and one to flickr for photo credit. And one internal link to another part of the website like the buy-now page or a related internal blog post. Now tell me if this is a good or bad idea. What if you nofollow the external links and leave the internal link untouched so all internal links are dofollow. The thinking is this minimizes loss of link juice from external links and keeps it flowing through internal links to pages within the website. Would it be a good idea to lay off the nofollow tag and leave all as do follow? or would this be a good way to link out to authority sites but keep the link juice internal? Your thoughts are welcome. Thanks.

Sitewide Footer Links & Sister Sites
Hi We have a number of sister sites across Europe - the sites are under a different domain name, but have a very similar layout & product offering. When looking at duplicate content, they are flagged as being a moderate risk with similar content - we don't duplicate product content, however it's similar. We also link to them in the footer in a drop down - not anchor text links - however this is still seen by Google. I don't think I'll be able to remove links to our sister companies, but should I implement the Href lang if the sites are slightly different? Or find another way to link to them? Community inside the domain or in a separate domain
Hi there, I work for an ecommerce company as an online marketing consultant. They make kitchenware, microware and so on. The are reviewing their overall strategy and as such they want to build up a community. Ideally, they would want to have the community in a separate domain. This domain wouldn't have the logo of the brand. This community wouldn't promote the brand itself. The brand would post content occassionally and link the store domain. The reasoning of this approach is to not interfere in the way of the community users and also the fact that the branded traffic acquired doesn't end up buying at the store I like this approach but I am concerned because the brand is not that big to have two domains separated and lose all the authority associated with one strong domain. I would definitely have everything under the same domain, store and community, otherwise we would have to acquire traffic for two domains. 1. What do you think of both scenarios, one domain versus two? Which one is better? 2. Do you know any examples of ecommerce companies with successful communities within the store domain? Outbound link to PDF vs outbound link to page
If you're trying to create a site which is an information hub, obviously linking out to authoritative sites is a good idea. However, does linking to a PDF have the same effect? e.g Linking to Google's SEO starter guide PDF, as opposed to linking to a google article on SEO. Thanks!

How to do geo targeting for domain and sub directories in Webmaster tool?
Hello All, How can i do geo targeting in multiple countries on my ** root domain and sub **directories in Webmaster tool. My domain is "abc.com" and i want to target three countries UAE , Kuwait, Saudi arabia. Merging Domains... Sub-domains, Directories or Seperate Sites?
Hello! I am hoping you can help me decide the best path to take here... A little background: I'm moving to a new company that has three old domains (the oldest is 10 years old), which get a lot of traffic from their e-letters. Until recently they have not cared about SEO. So the websites have some structural, coding, URL and other issues. The sites are indexed, but have a problem getting crawled and/or indexed for new content - haven't delved into this yet but am certain I will be able to fix any of these issues. These three domains are PR4, PR4, PR5 and contain hundreds of unique articles. Here's the question... They want to move these three sites **to their main company site (PR4) and create sub domains for each one. ** I am wondering if this is a good idea or not. I have merged sites before (creating categories and/or directories) and the end result is that the ONE big site, is much for effective than TWO smaller, less authoritative sites. But the sub domain idea is something I am unsure about from an SEO perspective. Should we do this with sub domains? Or do you think we should keep the sites separate? How do Panda and Penguin play into this? Thanks in advance for the help! SD P.S. I'm not a huge advocate in using PR as a measurement tool, but since I can't reveal the actual domains, I figured I would list it as a reference point.
