I disagree with some of your advice. "Submit manually your website to all search engines" is unnecessary. "do social bookmarking" to build a bunch of backlinks could actually hurt your site, as most do-follow social bookmarking sites are low quality spammy sites.

In my experience, sometimes sites jump around a lot in the rankings when they are new. I don't know exactly why they do this, but I just keep working hard on quality backlinks and things always settle down.

Alan's answer is spot on.
Avoid javaScript or carefully follow best-practices so Google can crawl all content without reading javaScript. Alan is exactly right when he said: never count on Google crawling through your JavaScript to find content, but also never count on being able to hide anything from Google via JavaScript.
Whether you use PHP or not is not directly relevant. PHP is executed server-side, so Google never sees your PHP code and doesn't care. What matters is whether your programmer writes PHP code that will generate search friendly HTML code, url structure, etc.

A few suggestions:
- Google can show different results based on your location - even for users in different areas of the same country.
- I doubt the SEOmoz rank tracker even calculates where your location is. If anything, results are probably given for wherever SEOmoz's servers are.
- When you do a Google search, you can change your location manually to see results for a different location than where you are.
- Clearing browsing history and restarting their browser may not be enough. They should also be signed out of Google.

OSE Backlink results - reported link not actually there?
Not a complaint, but a question to understand how the research tool operates:
When I run backlink checks on websites, often the reported link is not only not on the page, but it's not found anywhere on the site.
I use several tools to search for the link url as well as for the keyword. Why does the tool report a link is there, but I cannot find the links in some cases? Is there a lag in the information the tool is using, making it not quite up to date, or is it something else?

I wouldn't worry about it:
- I trust SEOmoz not to sell the data
- Any data SEOmoz has on my campaigns pales in comparison to the data Google already has
- SEOmoz doesn't have any data on my campaigns that could hurt me if Google got it
- Ethics aside, selling customer campaign data to competitors would be far too risky of a strategy for SEOmoz - news would leak out and that would be the end of SEOmoz

We have some clients that would fit into this category. I can't share the URLs due to non-disclosure setups, but I can share the basic strategy we use.
Basic strategy is to brainstorm interesting topics that are at least tangentially related to the topic at hand.
For "elevator doors in chicago" we could use topics like:
- Top 10 Most Epic Movie Scenes That Take Place In An Elevator
- 10 Smartphone Apps To Make Your Visit To Chicago A Breeze
- 7 Videos Of Elevator Pranks, Bloopers, & Accidents

Between profile links and article marketing, it sounds like you'll be building a pretty low quality link profile - one that could be susceptible to penalty.
If your client has a very limited budget, I'd suggest that they write and provide you quality content that you can use to gain some higher quality backlinks (i.e. guest blogs, etc.).
Perhaps they could also get links from partners, vendors, etc.
I'm not saying you shouldn'tpick up a few links from user profiles on established sites, but I would keep that a small portion of your link building efforts.

I think it depends on your site, the content, how intuitive it would be to split the article, etc.
I think SEOmoz had done an analysis awhile back that looked at which blog posts got the most links. Length of article was one of the factors they looked at, I think. Alas, I can't find that article now, though. Anyone else have the URL?

Hmmm. Their situation is further complicated by a less than clean link profile (not counting the spam links). They have very few high quality links. Makes me think that a new domain is a possibility to consider.

I did a super-quick review of your backlinks in OSE. What I saw was mainly press releases, with a few links from sites you own, and links from pages full of spam like http://www.alivincent.com/blog/post/2010/04/28/Work-Weeke280a6e280a6-when-the-reality-show-becomes-a-REALITY!.aspx
I also notice that your backlinks are overwhelmingly using your target keywords as anchor text, so you may be suffering for anchor text over-optimization.
My recommendation would be to focus more on higher quality, natural backlinks. Focus on SEO strategies that build your brand and focus on users. You might find http://www.seomoz.org/blog/why-big-brands-get-all-the-breaks helpful.

Unwanted spam pharmacy links
Somebody has been building spam pharmacy links to one of our client sites. I presume they hacked the site and were trying to get their injected pages to rank for pharmacy keywords. The hack appears to be gone now, but we will check more code to be sure.
However, we're still left with a bunch of really spammy links, with pharmacy related anchor texts.
Anyone had any experience dealing with this? Did the links hurt your rankings? How did you get rid of or mitigate them?

Anyone have insight into what specific factors penguin is targeting and how it works?
Matt Cutts seemed to infer that the site was targeting things such as spun content, keyword stuffing, etc. but most of the sites that have been hit that I've seen aren't doing any obvious content spamming like that.
For example:
- Is penguin looking primarily at onsite or backlink factors?
- Does Penguin just discount spammy backlinks, or does it apply an additional penalty to sites that have poor quality backlinks?
- Anyone noticing specific onsite or offsite factors that correlate with whether a site has been hit or not?

I once saw a tool (from Distilled, I think?) where you would input your blog post or page URL, and it would give you a table showing how many Facebook likes, Tweets, etc that page has gotten. Does anyone have the URL for this or a similar tool?

That's just a fraction of a percent difference.
Google's count of results is not that accurate. You can demonstrate this on smaller sites. Google might say "200" results but once you start digging down its only 154 for example.
The count of results is only an approximation of the actual number.

However, I would suggest that you include the part name, too, like:

Doing a link: search in Google will only show you a very small number (sometimes none of the links) that Google has indexed. Use Google Webmaster Tools to see all (or at least most of ) the links that Google has indexed for your site.
Don't worry - Google still counts the links that they don't show for a link: search.
Bottom line: ignore the results you see from doing a link: search - they are too incomplete and don't matter.

"incoming link" is not as common of a term to use, but it does mean the same thing as backlink.
Google search and Bing search will not show you all your backlinks - just a selection.
Google Webmaster Tools is the most complete and accurate data you can get on how many backlinks you have. Open Site Explorer (SEOmoz) is also very helpful, as it helps you analyze your backlinks.
