We have used Popup Domination in the past. Had no issue at all with SERP ranking. There was a few minor issues in the code (nothing major we are just picky) that we needed to address to increase website performance. But overall, love the Popup Domination plugin is amazing. It helped increase our email subscribers.
Haven't used WpLeadMagnet before. I wonder if the 'content blocker' feature on WpLeadMagnet hurts SEO.

I would agree with Mike.
Search Engine Land and Moz are looking at it from an outside view and crunch a ton of numbers to figure out what sways SEO. Matt Cutts wants to get rid of spammers, if he clearly comes out and states it does make a difference and effects your ranking. I can see a ton of spammers flooding a Google+, which would be great for the company from a birds eye view.
I wouldn't be overly concerned about the specifics in SEO ranking. Focus more on developing a great website with Google Webmaster guidelines in mind (clean code is super important!), make sure your website looks great to consumers (lowers bounce rate and increases brand awareness) and have your website load within 2 seconds. Don't forget to add great and valuable content to your site. It will naturally start to get ranked (reach out to journalists to get mentions + link backs!).
As a golf lover, this is a neat site.
I find search result pages Google eventually indexes but i find it takes awhile. What we did for a client was create several local landing pages and kept them at the bottom. Essentially would would have "LA tee times" or "San Francisco tee times" and we would link those terms to the actual landing page (the link you provided was for San Diego so we would have done "San Diego tee time"). We did this more to rank for that keyword and if any consumers actually landed on it, provided them with a very local experience from a national brand.
I would also recommend cutting some parameters from your permalink structure. Permalink structure doesn't really need date or date picker. You can place more local keywords in your search result permalink structure to help rank better (even the YELP link you provided does that very well).
Did your client change there website or hosting at all when the dip occurred?
If the client hasn't made any changes to there website during that time period where there was a dip and a week prior (MOZ crawl is once a week on Wednesday). I'd say it would be a crawl error.
Rafflecopter is a great service and we use it often when conducting sweepstakes that need to be hosted on websites instead of Facebook apps. Easy to setup and manage the giveaway.

We haven't used Raffelcopter giveaways as a way to link to our sites before. But if the sites that are linking to you are all low quality sites and Google doesn't give them much weight. I can't see it helping your SEO out. Google gives more weight to sites that are related, trustworthy and experts and most sites like that wouldn't join a Rafflecopter sweepstakes. Well I can't imagine New York Times or The Boston Globe doing it...
If you plan on using this data for other projects internally, I wouldn't do it. But if your boss just wants a rough idea and the data isn't being used towards anything. I would take the 2 weeks from the previous month. There is no exact size and doing it any way will create an inaccuracy.
If you use another SEM software like Marin, you can find out how much traffic was pushed through by the number of 'clicks' during that time. It should give you a good idea on traffic which will allow you to calculate the an estimate on pageviews and other KPI's.
If you are doing SEM and not running another program to assist you, get on it quickly. It will save you a ton of time and increase ROAS.

If this is for a client website. I'd be honest and come clean to your clients, let them know that your Analytics broke.
Your clients might be using the SEM report for other projects internally and inaccurate estimates might effect other projects they are working on.
I would agree also. Creating Sub-Folders is the best way to go.
I would add just a few quick points:
1. Include schema.org geocoordates to your pages: http://schema.org/GeoCoordinates
2. Sign up for Yelp if it is applicable for your client's business locations.
3. Make sure your Meta Description for each page mentions a city/town name.
4. Pretty simple one but more related to the site overall - Setting Geographical targeting in Google webmaster
5. Sign up for Google+ Local (mentioned above), Bing Places and Yahoo Local
6. If your business is related to Yelp, your most likely able to handle other review sites. Submit the business to reviews sites which will help generate more exposure for the brand. The reviews can also be used in Google - increase CTR% (if you have good reviews)
