Have you built any links to it? Roger bot is a bit slower at getting around the web that Google etc. so it can take a bit longer especially if you have had much of a link building effort etc. You can also try magestic seo & ahrefs if you want to double check numbers etc.

Directories can be alright if they are niche and you think users will find your site helpful in there, so its good if your looking to list your self for the user and not the link. e.g. yell.com etc.

Yes PDF do pass link juice, they are not the most optimum links however there is a nice pro's and cons on it over at search engine land

Google can crawl pdfs so it does count as a link however it's not the strongest link in the world.

Hello,
if you search the page URL (exact) in Google at the end of the Google search URL type "&as_qdr=y15"
This can also be used with the inurl command on searches for a whole domain, whilst not 100% its a start it also sometimes shows last cached version (don't forget there is a date filter on searches!)
