Another way is through using StatCounter - a free competitor to Google Analytic.
It has a pre-built external link tracking, which I use on a number of client sites to track exit links. This may be handy for affiliate tracking too. Attached is a screengrab of the exit link tracking dashboard

I've encountered the same issue on clients websites before. They had a wordpress site and as it turned out a hidden virus - that was showing different results to Google, than to users. So the virus couldn't be detected.
I ended up using this WP Plugin " Anti-Malware & Brute Force Security" to scan enter website. It should vulnerable files - which were removed everything cleaned up.
And as previous posters mentioned, Google/Sucuri may not see the malware know but when they do you're at risk of the site being blacklisted - so best to take care of it now.

Have you reviewed your website traffic through Stat Counter as well as Google Analytic?
In the past I've found Stat Counter can help clear up some of the discrepancies between Organic & Direct.

RE: How to SEO to make "phones-ring"
Making phone rings - is the goal most clients want from SEO.
Here are the SEO related steps I take to ensure the most calls, and the ability to track them back to SEO and website efforts:
- Add Phone Number in Top Right Header of All websites
- Setup a Dedicated 'Conversion' Landing page with a big call to action and phone number. The phone number should be setup using a call tracking service like https://calltrackingmetrics.com/ (that one's my favorite $5/number per month)
- Run a Google Adwords campaign to the landing page above
- Report to Client OR your internal business team the result each month. Tweak and tune to get better results.
Those are the main steps I do for each of my client accounts to get the phone ringing, and make sure it's tracable back to the SEO/online marketing efforts.
The end goal of course is to show clients that an increased investment in SEO leads to more calls! Than everyone wins

Thanks Carlos! The **ONE filter that only includes real hostnames **works like a charm. That spam traffic is really getting bad lately.

I've installed Google custom search engine (CSE) on multiple client websites. The $100 option is a good place to start, that gets you 20K queries.
Plus, over the past year Google has updated the features and UI allowing to easily customize the look and feel of the CSE. Attached is a screengrab showing the CSE UI.

Yes, Google should allow you to use that landing page for you PPC Campaign. In fact you can use almost any landing page for a PPC campaign as long as it doesn't violate Trademarks and follows Google content policies.
The only drawback to using a landing page you don't own/control is you likely cannot embed remarketing or conversion tracking codes, which limits some of Adwords features.
