Can our white hat links get a bad rap when they're alongside junk links busted by Panda?

My firm has been creating content for a client for years - video, blog posts and other references.
This client's web vendor has been using bad links and link farms to bolster rank for key phrases - successfully. Until last week when Google slapped them. They have been officially warned on WMT for possibly using artificial or unnatural links to build PageRank.
They went from page one of the most popular term in Chicago for their industry where they had been for over a year - to page 8 - overnight. Other less generic terms that we were working on felt the sting as well.
I was aware of and had warned the client of the possibility of repercussions from these black hat tactics (http://www.seomoz.org/blog/how-google-makes-liars-out-of-the-good-guys-in-seo#jtc170969), but didn't go as far as to recommend they abandon them.
Now I'm wondering if one of our legitimate sites (YoChicago.com), which has more than its share of the links into the client site is being considered a bad link. All of our links are legitimate, i.e., anchor text equals description of destination, video links describe the entity that is linked to. Our we vulnerable?
Any insight would be appreciated.

Hi Mike,
I'm glad that you had the foresight to warn the client ahead of time. A lot of people are learning the hard way that quick-and-cheap link building methods can indeed cause penalties. My inbox is full of examples
Worry about links coming into your site that aren't legit, and links going out of your site that are irrelevant to low-quality sites. The fact that YoChicago.com happens to link to a site that has an unnatural link profile should be no problem.

I dont believe Google punishes sites for external links, they cant. If they did my competition would be F'd.
All the warnings and fuss is about "over stuffing keywords" on a page or doing other unnatural activity on a page.

Was hit with panda in 2012, what to do now?
Hi Folks, back in june 2012 when link building was the thing and I had no idea how to do it and hence outsourced link building. Company 1 would write a post and distribute it on multiple different domains after spinning it. Company 2, after company 1 was fired did directory submissions on PR0 websites for two months before i discontinued the service with them. I still have the excel file of the links they built. It goes without mentioning that the links were junk. When panda came about our website was hit. Back then i let it slide and we stopped link building and started doing things "white hat". Genuinely doing good things so to say. I never however did anything to fix the penalty. Now i would like to look back at that issue and see if the penalties are still holding us back and if I can do anything to fix it. Should I address this issue now or is it too late to matter? How would i do it, a link audit through a freelancer? What do you SEO mozters recommend?

What to do with these toxic links?
Back in July I had posted here that I thought someone was doing negative SEO against us. We monitor our links on a daily basis, and a lot of toxic links came in quickly within a few days. So we were pro-active and ended up disavowing those links soon after we saw them. Shortly after that our ranking start to drop and we lost a good amount of traffic, though I do not know if its really connected since we only disavowed those toxic links and we weren't ranking FROM those links since they were disavowed so quickly. Now, its happening again. 20 new inbound domains linking to us from complete crap websites with crap content and not done by us. I want to disavow them, but I am thinking that maybe the first time we disavowed the links, it hurt us, and maybe disavowing now will hurt us further? I think Google should be able to filter out this crap but who knows, too much depends on this being handled correctly. Still Battling On With Link Profile Audit
I'm getting there, I can see the light! 🙂 I have covered one complete audit of the link profile and I am now going back over it looking at the links I had 'question marked' - I should have this completed by the end of this week and I will then focus on using DISAVOW for the links that I am really struggling with, the foreign sites that are in Chinese or Russian, the sites that have absolutely no 'contact us' information and have been privately registered (in WhoIs) I have come across this domain which links to our site about 8 times and although I cannot find any contact info I can't quite make my mind up, to be honest I would rather get rid of it BUT I'm trying to avoid taking the easy option of disavowing where I can; http://www.askives.com/ Fo anyone who has gone through what I am currently going through, please help me just this once and tell me 'should it stay or should it go'?! 🙂 Many thanks! Removing/ Redirecting bad URL's from main domain
Our users create content for which we host on a seperate URL for a web version. Originally this was hosted on our main domain. This was causing problems because Google was seeing all these different types of content on our main domain. The page content was all over the place and (we think) may have harmed our main domain reputation. About a month ago, we added a robots.txt to block those URL's in that particular folder, so that Google doesn't crawl those pages and ignores it in the SERP. We now went a step further and are now redirecting (301 redirect) all those user created URL's to a totally brand new domain (not affiliated with our brand or main domain). This should have been done from the beginning, but it wasn't. Any suggestions on how can we remove all those original URL's and make Google see them as not affiliated with main domain?? or should we just give it the good ol' time recipe for it to fix itself??

Can somebody tell me if this is a black hat tactic??
I'm new to SEO, so somebody needs to explain to me what is kosher or not. Playing around with opensiteexplorer I came across a network of websites that all link together from a page of links, only the linking page is hidden to the viewer, with an empty anchor tag or something small like a period. example http://zinasdayspa.com/ links to http://zinasdayspa.com/links_baltimore_hair_salon_day_spa_fells_point_federal_hill_canton_maryland.phpwith a tag at the very bottom, that links to http://www.6611111.com. It's interesting because some of these websites rank high with google, but when I do link:http://www.6611111.com, google shows no results! Something very strange is about this, and I wanted to know how http://www.6611111.com ranks so high for such a competitive keyword such as stop smoking, and if this is blackhat. My intuition tells me it is, but I'm also curious how it ranks high.

Can i send a disavow if a detect a spam link
I have detected than one web domain is generating 2400 links to my site should a use a disavow tools, as it is imposible to have contact from webmaster and no response to your emails My web as not been warned or penalized, but i dont like this link, and i want to inform google of that,. If google acepts the disavow file, should i still see on my webmaster tools that web links, or will they desapear thanks

Feedback on link building idea
We came up with this idea at work for a client but before I initiate it I was wanting to get feedback on if this would be considered whitehat and alright to use. It is for an ecommerce site. On the order confirmation and thank you page (not email cause they are on some old system that does not send out emails) we are wanting to put a thank you for your order message and continue with a statement about how they can save money on future purchases with a link that takes them to a page with info on how to do so. That new page will have info about linking to the site from a blog or website. And will say if you link back to us and send us an email with that link as proof we will give you a promo code for your next purchase. Is this alright?
