How to save links from an old website when building a new website even if the site map changes?

I have a client that needs a new website with better navigation, etc. The site has been up for a number of years and has backlinks that I would like to keep when building the new site in WordPress.

I've used this Redirection plugin a couple times on smaller sites, makes it about as easy as possible.

Great answer Ryan. One more important note, If you also going to change the domain name it is important to let google know about it in google webmasters tools.

If its possible to fix the site without altering the directory and URL structure, that's going to be your best option.
However, I'm guessing you're going to be fixing URLs as well, and if that's the case you'll want to use 301 redirects to tell search engines where the content has gone. See http://www.tamingthebeast.net/articles3/spiders-301-redirect.htm
Finally, wherever possible try to get the owners of the sites with backlinks to update their links to you.

Has your site ever been targeted by malicious link building executed by a competitor?
I'm pretty sure one of my client's sites has been targeted by malicious black hat link building tactics employed by a competitor site. Over the last few weeks we've gotten 100s of super low quality spammy backlinks. No one has been doing link building, so the only thing I can think of is that competitor entered our URL into some spammy backlink building sites. Has anyone else experienced this? It's the real estate industry, so I wouldn't be surprised considering how competitive it is, but I'd love to hear your experiences.

Should I build internal links to my homepage?
Ive done a lot of internal linking before but its always been for other inner pages but now I need to do it for a websites homepage but this got me thinking if its even worth doing and should I be doing it at all? For the first question I was thinking that surely the homepage has more authority than any of my inner pages so how would internal links from inner pages help and for the second question Ive read a few posts like this Kissmetrics one here where it says you shouldnt do it. There are two types of links you should avoid using in your content: Homepage. Most sites have too many links to the homepage as it is. Inbound links from porn sites into a professional business services site - remove help?
The website in question was hacked four years ago and there was porn on the servers. It was used as a peer to peer torrent streamer. The images were deleted.
