CMS generating thousands of links, will it hurt my SEO?

I've shifted my static (HTML) eCommerce website to Magento. I am facing serious problem, my website has total 20 products (each product has canonical URL) , I was surprised to see thousands of links indexed in Google as well as in my webmaster Crawler stats, later on I removed all from webmaster tool and marked as fixed, also blocked crawlers to crawl on those specific directories through robots.txt file.
Now my question is will these urls still effect my website's SEO? As they still exist and accessible but blocked for crawlers. And is there any better way to block them other than robots.txt.Thanks

I completely agree with Alan's views. Use of Canonical tags is most preferable.

i would nott use robots.txt to block, as this means that the links now pointing to those pages are wasting their link juice. i would use a canonical on the pages to avoid duplicate content.

Link building strategy
Hello Moz Community, For the last couple of months we have been trying to improve our ranking in Google UK for the keyword "church candles" http://www.wattsandco.com/church-supplies/church-candles.html We’ve been contacting relevant interiors/lifestyle blogs to feature our candles including anchor text linking back to our page. Our anchor text has been predominately our brand (Watts & Co) but also other key search terms (Watts and Co church candles, Watts and Co pillar candles). We have been tracking our ranking for the keyword “Church candles” using the Moz “ Rank Tracker” and we started on position 15 in Google UK. We went up to 12 briefly before moving down every week to 15, 17, 19 and 22. We checked today and we have moved back up slightly to 19. Our progress seems to be a bit slow and inconsistent. We wanted to reach out for any advice on how we can move up? If there was any way we can improve our strategy? Onsite SEO vs Offsite SEO
Hey I know the importance of both onsite & offsite, primarily with regard to outreach/content/social. One thing I am trying to determine at the moment, is how much do I invest in offsite. My current focus is to improve our onpage content on product pages, which is taking some time as we have a small team. But I also know our backlinks need to improve. I'm just struggling on where to spend my time. Finish the onsite stuff by section first, or try to do a bit of both onsite/offsite at the same time?

Linking to urls with Query Parameters good for SEO?
Hey guys, I am currently buying link ad spots on sites (hardcoded, not using ad networks). I track the each link I buy and the sales they generate with query parameters such as : http://www.mydomain.com/?r=top_menu_nav_on_seomoz My question is : do these links still pass link juice? I have my canonical already set to http://www.mydomain.com Also, in Webmaster tools I have it set to ignore anything after /?r= The way I see it, a link is a link. Naturally I would prefer to send directly to my root domain, however, these links cost a lot of money and I like to track my results. Does anyone have experience with SEO and working with query parameters?

Video SEO
Hello All! I'm wondering about the best way to link build and carry on my video trend. I love to create video's with all of my articles as I feel it adds an extra element to just boring old text! The problem is that my current 25 links from Youtube are all NoFollow. This didn't originally bother me, but it's starting too. Is there a couple of websites that I could upload my article/ video to and gain a link from in a similar manner? Come to think of it, is this a good SEO tactic to use?

The missing link?
Hello and Welcome Moz friends! Thanks for taking the time to look at my problem. On my website I've optimized our content to match the keywords I have selected for the site. I constantly am Re-writing articles, reading SEOMoz on tips and tricks how to make link juice flow. Yet only one of my keywords ranks decently, the rest never show up.
