Changing design for a client. SEO concerns.

Hi there!
A client requested me to change the look of his website entirely. It currently ranks #16 on Google with one of their main keywords.
My problem is:
The current site was made in a CMS I'm not familiar with and all of its pages urls are not SEO friendly (EX: http://www.mysite.com/index.php?option=com_content&view=article&id=49&Itemid=95).
It is the first time I have come up with this situation so I would appreciate any tips or links to useful information. I tried searching in SEOmoz and came up with nothing. I'm sure this is a common problem though.
Since they want a static website, for starters their page extensions will change from .php to .html I'm not 100% sure but I think this will be a problem for their current ranking in Google.
Any ideas?
Edit: I forgot to mention that all of the backlinks this site has points to their hompage as www.mysite.com, I guess this is good.

Eblan, 301 redirects are the way to go.
Be aware that when doing 301 redirects you might temporarily lose rankings (if the internal pages rank), but in your case I would expect not only a quick recovery, but a rankings improvement due to a better URL format.

I know it doesn't sound very good but they only have 10 backlinks, and I doubt they are paid.
It seems the previous designer used a template, I am not familiar with the CMS they are using. It's not Drupal, Joomla or Wordpress (I forgot the name but has a sun in the logo).
I will follow your advice on the 301 redirects for sure and erasing the extensions using .htaccess.

What is the type of CMS? Sometimes small sites that are manageable and not constantly updated are easier just to handle as html pages. Drupal for instance is a nightmare for a layman to work on and overkill for a small site.
You should be able to make SEO friendly URLs in the CMS without changing the CMS though. I would look into that first.
Don't add the html extension you don't need it. All the old URLs should 301 to the new URLs. Also the CMS might be able to handle that or you can do it in .htaccess. It should cause no drop in rankings.
It's actually not really good that all of the pages are linking to the homepage, but it's OK as long as they aren't paid links. You should look at the backlink profile.

I'm seeing http://www.mywebsitex.com/pa_keyword/indexed in Google, but it cannot be properly optimized, and I would prefer to have a WordPress Page indexed for that keyword instead, which also lists those products and can be fully seo optimized. Woocommerce SEO plugin by Yoast lacks documentation and I have no clue if that would even fix this. I do have the Taxonomy (pa_keyword) set to not include these in the sitemap, but there doesn't seem to be a way to noindex/nofollow product attributes.

SSL, SEO, and Site Migration question
When migrating a site to a new url and one where the old url had no https and the new url will be full https does it matter if the 301 redirect points at http://thisisthenewsite.com ? Meaning, should the new site have the ssl / https up prior to redirecting the old site? Does it matter if you redirect the old site to http://thisisthenewsite.com or https://thisisthenewsite.com? Since the site will force to https anyway?

what seo benefit does setting up a photo gallery where each photo is a separate web page? My old SEO guy set up my photo gallery like that claiming that because each photo was a separate page, it added a big seo benefit and i never understood what he was talking about. Maybe alt text on the photo with key phrases in it pointing to my other pages to give my site a theme for google? I'm not really sure. He has since moved away and i am considering redoing the photo gallery to multiple images on one page to be more user friendly to my users. This photo gallery is 3 years old and the photos might have some page rank to them helping my site so i don't want to remove this gallery if there really is a benefit to it and it will hurt my site. I once removed four static page rank 3 pages from my site that weren't used for my site anymore and my rankings dropped 5 positions. Thoughts anyone? Thanks! Ron

Feedback on a banner design
I was hoping to get some feedback from you guys regarding some banner redesign we are working on for our website. We are currently using the blue one, but we werent happy with the logo we had of the hat and hands shaking. So once we started working on a new logo, that logo doesnt match at all with the current design so we were messing around with the banner and came up with these ideas. Changing Links that Show Up when I Google Brand (Site) Name
Hi SEOmoz Community, A quick question for you all. I've added an attachment for reference. When I google my brand name, say for example, Applied StemCell, I see six links as well below the description. Oddly though, these links seem to be chosen at random, or at least I'm not sure how Google decides on them. When I click on one of the links that is the company's name, Applied StemCell it brings me to a PDF document! Is there any way I can choose which ones to display there? Thanks! OF2oVVN.png

Technical SEO Question about TLD combined with SubDomain
I am making a new website but need to figure out the best way to do this in terms of SEO. I would like the website to have functionality of brochure website combined with an online store. My issue is that I will be using software called prestashop for my online store and CMS called MODx to develop my brochure site. (These can not be combined into one CMS). I can create brochure site with MOdx = www.example.com & then from that a subdomain using prestashop for my online store = store.example.com Can I get Google to index these as one site or would I be better off trying to get everything under the TLD. Ideally I would like just one site without subdomain Bacially what I am asking is... What are the effects of having subdomains in terms of SEO? Am I better of having everyhitng under TLD? Can I get Google to view TLD and Sub as one site? Hope this makes sense, thank you.
