Should sitewise links always be branded

Hello,
A client has 8 sitewide links with the same anchor text - their main keyword. They have 84 linking root domains total. 3 of the 8 are his own sites. 4 of the sitewide links are in the footer (all 3 of his own sites interlink in the footer) In the last 5 months, rankings for the the top 2 short-tail keywords have dropped even though they should rank higher.
In a few days they're going to do some major rearranging with one of the 8, adding nofollows sitewide because of a partnership disagreement.
Would there be any negative consequences, do you think, to right away changing all of the footer links of the 3 sites that the site owner owns to branded anchor text (domain.com)?
Should we change all the sitewides to branded anchor text?
There have been no problems in GWT.

It's not an exact match domain. The domain contains part of the main keyword phrase

Branded sitewide footer links should be ok as long as your domain isn't an EMD. If you do have an EMD then I would not use site-wides and go with advice of Irving about making them homepage only.

yea you can definitely do that, I would still get them homepage only since that is the page that passes the most PR anyway and sitewides are dangerous. There is a higher threshold for anchor text with your brand name because Google expects people to link to you that way and it's the name of your company right, your domain name isn't your main keyword I am assuming.

I'm thinking branding to clean up the anchor text profile.
We wouldn't want to get suppressed for searches for our brand though.

I would definitely not use anchor texts you don't want to be suppressed for. Branding is safest but you could use very long tail with main anchor text so you still have the main keywords but if you get penalized it won't be for the main term.
I would ask the webmaster to make them homepage only and not sitewide.

How would you build links to this page?
Hi i have ecommerce store and currently we are looking to build links to category pages like: http://www.theiconic.com.au/womens-clothing-dresses-party-dresses/ What are some natural ways to build links to a page like this? Our SEO agency has done guest posting and forums but these are not natural link building methods and against Google policy. Any suggestions on how to build natural links to these pages? Cheers.

Link juice through URL parameters
Hi guys, hope you had a fantastic bank holiday weekend. Quick question re URL parameters, I understand that links which pass through an affiliate URL parameter aren't taken into consideration when passing link juice through one site to another. However, when a link contains a tracking URL parameter (let's say gclid=), does link juice get passed through? We have a number of external links pointing to our main site, however, they are linking directly to a unique tracking parameter. I'm just curious to know about this. Thanks, Brett

Spammy Inbound Links
Hello, We have been using Zendesk to manage our customer support tickets for approx 2 years. We recently noticed that the attached forum had lot's of spam comments attached to it. Promoting Viagra and the like. The system was installed as a subdomain of my site support.mysite.com We have since deleted our account with Zendesk but Moz and Google are reporting loads of inbound links to that subdomain that are all total spam with Viagra in the anchor text etc. The subdomain no longer exists and now throws a 404. Can these links still hurt me? Is there other steps I need to take? I have disavowed all the links.

Website architecture and sitewide link
Hello, I was reading this article about website architecture http://www.seomoz.org/blog/site-architecture-for-seo and I have a question about site wide link... I don't think site wide link are good if you want your homepage to have the most " juice " can someone confirm that to me. What I mean by site wide link is let's say I have a page about golf in califorina and I create a link to another page of my website which is about golf in florida that a good practicee to do that or not ? I just used this calculator http://www.webworkshop.net/pagerank_calculator.php and and if I do site wide links the juice doesn't go to my most important page ( the homepage ) which is the one I currently want to have the most juice. However, I noticed that website like amazon do site wide link let's say you are looking at a book and they have lots of links for other books or categories and they still rank very well for the word "textbooks" so I am kind of lost and don't understand why they still rank even though to me their juice goes away by doing site wide links to other books or categories ( even though it is related ) Can someone tell me more about site wide links are they good , bad etc... and is this calculator I use right or wrong ? How should i best structure my internal links?
I am new to SEO and looking to employ a logical but effective internal link strategy. Any easy ways to keep track of what page links to what page? I am a little confused regarding anchor text in as much as how I should use this. e.g. for a category page "Towels", I was going to link this to another page we want to build PA for such as "Bath Sheets". What should I put in for anchor text? keep it simple and just put "Bath Sheets" or make it more direct like "Buy Bath Sheets". Should I also vary anchor text if i have another 10 pages internally linking to this or keep it the same. Any advise would be really helpful. Thanks Craig

Google is not Indicating any Links to my site
We built a new store on another ccTLD and linked to it from some of our other domains in a few locations. I am noticing that with the Google operator command "links:" we are seeing nothing linking to our site anywhere. Some things to clarify: These are not no-follow links These pages linking to our new domain are indexed The pages being linked to on our new domain are indexed This is not a flash site or heavy in JavaScript The links existed the day the site was launched so when the new pages were crawled they existed. "Site:" command in Google shows me that my new site is indexed. What could potentially be causing this? I am trying to get these newer ccTLD's to begin ranking and I understand that I need to get links going to these pages since they are fairly new (2.5 months) so I can outrank the .com in the SE's in those locales. (Like Google.co.uk)
