Site was infected with spam webmaster tools still reporting it

I have recently been working with a site that was hacked. It suffered from a pharma injection into Joomla. The site has been cleaned for several months, but WMT is still reporting "pharmacy" as occuring 421 times. The url it gives reports a 500 error. I also removed it in Google. Can this still be hurting the site? How can I clean this up?

Question: When you say WMT reports 421 instances of "pharmacy" - where do they report this? In your inbound anchor text, content keywords, or somewhere else?
Also, does Google report any malware on your site? I couldn't tell from the question.
Regardless, if you're unsure about any lingering hack, I'd use a tool like Securi to do a site check. If you're site is indeed clean, I wouldn't worry too much about the latent data in Webmaster Tools. But if you're site was infected for a long time, you can try filing a reconsideration request which might prompt a set of human Google eyeballs on the site. If you site is clean, you can also perform a "crawl as google" and submit all linked pages to the index.

Hi John,
I agree with Martijn. A client's website suffered from Malware infection a couple of weeks ago. As a result GWT reported a Malware infection on the site aswell as all search results on Google are marked with a note that this website is infected.
After I cleaned the website up, I went back to GWT and clicked on the error message. I marked all errors as fixed. This tells Google to check your website ASAP. Just fyi: ASAP is in this case a definition which can't be precise as it's up to Google.
Anyway, I think the reason why it takes so long for you ould be:
- You still have infected files. Make sure your website is really clean!
- Your website is clean by the crawling algorythm is very long so it takes ages until you get rid of the error message. Best solution here: Mark your errors as fixed.

Overall my experience is that Google Webmaster Tools is sometimes really slow with refreshing the data and mostly when your problems occurred a couple of months ago. You could try to mark the items as fixed in GWT, this sometimes makes it easier to see new errors.

Redirecting old html site to new wordpress site

Why are my 301 redirects and duplicate pages (with canonicals) still showing up as duplicates in Webmaster Tools?
My guess is that in time Google will realize that my duplicate content is not actually duplicate content, but in the meantime I'd like to get your guys feedback. The reporting in Webmaster Tools looks something like this. Duplicates /url1.html /url2.html /url3.html /category/product/url.html /category2/product/url.html url3.html is the true canonical page in the list above._ url1.html,_ and url2.html are old URLs that 301 to url3.html. So, it seems my bases are covered there. _/category/product/url.html _and _/category2/product/url.html _ do not redirect. They are the same page as url3.html. Each of the category URLs has a canonical URL of url3.html in the header. So, it seems my bases are covered there as well. Can I expect Google to pick up on this? Why wouldn't it understand this already?

Links in Webmaster Tools that aren't really linking to us
I've noticed that there is a domain in WMT that Google says is linking to our domain from 173 different pages, but it actually isn't linking to us at all on ANY of those pages. The site is a business directory that seems to be automatically scraping business listings and adding them to hundreds of different categories. Low quality crap that I've disavowed just in case. I have hand checked a bunch of the pages that WMT is reporting with links to us by viewing source, but there's no links to us. I've also used crawlers to check for links, but they turn up nothing. The pages do, however, mention our brand name. I find this very odd that Google would report links to our site when there isn't actually links to our site. Has anyone else ever noticed something like this?

Duplicate Content Reports

SEOMOZ and Webmaster Tools showing Different Page Index Results
I am promoting a jewelry e-commerce website. The website has about 600 pages and the SEOMOZ page index report shows this number. However, webmaster tools shows about 100,000 indexed pages. I have no idea why this is happening and I am sure this is hurting the page rankings in Google. Any ideas? Thanks, Guy

How to handle mobile site with less pages than the main site?
We are developing a mobile version of our website that will utilize responsive design/dynamic serving. About 70% of the main website will be included in the mobile version. What (if anything) should be the redirect for pages not included in the mobile version of the site? Also - for one specific section users will be redirected from that page to the homepage, what is the redirect that should be used for this? Thanks!

How do i Organize an XML Sitemap for Google Webmaster Tools?
