Do Com Junct links affect your site with Google and Penguin

We received the dreaded letter from google in reference to "unnatural or artificial links" Our site has affiliate programs through Commission Junction and Link Share and between the two programs we have over 8000 affiliates or advertisers. Our site has been very successful, but our organic search traffic is down as our rankings in the search engines have dropped. My question is do the affiliate links have an effect on our site with Panda or Penguin?

Penguin: those links aren't your problem. As Matt states in this video, they're already handling all of the major affiliate programs automatically (and in most cases, you'll see the affiliate program implemented as non-301 redirects anyway).
Panda: Panda is not a link-based measurement--it's a measurement of site quality based on on-page content, layout, etc. You're talking about inbound links from your affiliates, through an affiliate program, TO your site....so not an issue. Having said that, if on YOUR site you had a ton of OUTBOUND links that was occupying a lot of the above-the-fold real estate on your pages, now that COULD affect how Panda sees your site (in a negative way).

Redirecting .edu subdomains to our site or taking the link, what's more valuable?
We have a relationship built through a service we offer to universities to be issued a .edu subdomain that we could redirect to our landing page relevant to that school. The other option is having a link from their website to that same page. My first question is, what would be more valuable? Can you pass domain authority by redirecting a subdomain to a subdirectory in my root domain? Or would simply passing the link equity from a page in their root domain to our page pass enough value? My second question is, if creating a subdomain with a redirect is much more valuable, what is the best process for this? Would we simply have their webmaster create the subdomain for us an have them put a 301 redirect to our page? Is this getting in the greyer hat area? Thanks guys!

My sites just disappeared from google last night. there is no manual action in webmaster.
can it the penalty if so how do i find out if i was hit with a penalty i keep checking my webmasters but there is no alert for penalty. this is very sad but once i make sure it was a penalty i can move on for a safer seo. Sites are indexed i checked. there is no other indexing issue or robots issue either. Please help

Manual Action - When requesting links be removed, how important to Google is the address you're sending the requests from?
We're starting a campaign to get rid of a bunch of links, and then submitting a disavow report to Google, to get rid of a manual action. My SEO vendor said he needs an @email domain from the website in question @travelexinsurance.com, to send and receive emails from vendors. He said Google won't consider the correspondence to and from webmasters if sent from a domain that is not the one with the manual action penalty. Due to company/compliance rules, I can't allow a vendor not in our building to have an email address like that. I've seen other people mention they just used a GMAIL.com account. Or we could use a similar domain such as @travelexinsurancefyi.com. My question, how critical is it that the domain the correspondence with the webmasters be from the exact website domain?

Paid Links - How does Google classify them?
Greetings All, I have a question regarding "Paid Links." My company creates custom websites for other small businesses across the country. We always have backlinks to our primary website from our "Dealer Sites." Would Google and other search engines consider links from our "dealer sites" to be "paid links?" Example:

http://www.atlanticautoinc.com/ is the "dealer site." Would Google consider the links from Atlantic Auto to be a "paid link," and therefor have less of an impact for page rankings, due to it not being organic? Any insight on this matter would be greatly appreciated. Thank you!!!0 -
Really stuck guys. how do you earn links for an ecommerce site?
Hi seomoz guys So I read a lot on seomoz and other sites, and see a lot of info about earning links, but this all seems to be aimed at blogs and brochure sites. Being blunt, we sell stuff. Our competitors sell the same stuff. We are limited on what we can do product description content wise as our suppliers expect us to use the content they supply. We are now putting together q and a pages based on a great article in the seomoz blog. Does anyone have any great ideas for developing link bait or just getting links to an eCommerce site? We know our service is good, and our product is good, but that's not enough to convince someone to link to us. Help Thanks Paul

How to block/notify google that your domain has been added to sites with very low trustworthiness?
Hey Guys, I am writing to SEOmoz community because a problem occurred which I do not know how to solve: My domain (xyz.com) occured on very strange sites with very low trustworthiness (even blocked by google). Checking the site, I found out that all of the pictures were ALT=xyz.com. Could this hurt my position of my site on google rankings? How to prevent such actions, what should I do? Should I 301 redirect my country specific sites, or use them as linking root domains?
I have loveelectronics.co.uk, but I also own 10 other country code specific domains. I am short on links (i'm actually still setting up the website) and wondered that until i have country specific content, should I 301 redirect these websites to the homepage of my main site, or could I use them as links which would mean I have more linking root domains? Sorry if this is a beginner question, but it would be good to know so I can sort this.
