Best strategy for category filtering links eg by colour

I hope you can help with some basic on page seo questions!
I have an ecommerce site which allows users to filter/restrict the view of a category by one or more colours.
This is done by appending a querystring value to the url ie to view blue, green and purple widgets the link might be:
www.example.com/my-widgets-category/?colors=123,92,64
On each category page is a group of coloured boxes with links to filter by that colour, (only if there are available coloured widgets in that category).
Each category has rel=canonical set to be the appropriate unfiltered category url ie:
www.example.com/my-widgets-category/
I used to have these colour filter links all nofollowed- but am not sure that this is a good idea.
So my questions are:
1/ what are the implications of these colour links that can generate a lot of different urls (as you can keep on adding colours to the filter) and how can i enure that i am not shooting myself in the foot- my customers love it!
2/ I also have page=1 etc appended for paging through results- the canonical url is set in all instnaces to be the plain category page as above- do i need to add the rel=prev and re=next?
3/ all of these links can really bump up my total page link count- at the moment i have colour filtering boxes in my main menu drop downs so that users can filter all the products that exists in all of the nested child categories of top level categories by colour. Should i remove these to reduce my total link count, nofollow them or leave as is?
Its a great site feature for users- i just don't want to be shooting myself in the foot unecessarily.

Well following on from Dr Petes timely blog i have done the following:
For all faceted navigation by color I have added noindex,follow meta tags to remove these pages- i also removed the rel canonical tag from these pages as I was not sure that having a noindex and pointing to a vanilla category page as the canonical version was too clever.
I have modified my rel canonical to point to the correct page for all paginated pages.
Assuming the above is better than my previous state of affairs how can i solve the following?
My main category navigation has faceted filter by color links for each category. Tnis adds around 100 extra links on each page sitewide. How can i reduce the negative impact of having so many links in my global nav short of removing them? Can in use some sort of javascript to perform the navigation?

Advice urgently needed on best practice for handling multiple product categories on Magento website
I have an ecommerce site built using Magento and urgently need advice on best practice for handling multiple product categories (where products appear in more than one category on the site creating multiple URLs to the same page). In April this year, based on advice from my SEO who felt that duplicate content issues were causing my rankings to be held back, I changed about 25% of the product categories to 'noindex, follow'. This has made organic traffic fall (obviously) as these pages fell out of Google's index. But, contrary to what I was hoping for, it didn't then improve rankings - not one iota, nothing - which was the ONLY reason why I did this. This has had a real negative impact on sales, so I'm starting to think this was actually an a terrible idea. Should I change them back? And to ask a wider question, what is best practice for this particular scenario?

Internal followed links only 5
Dear members, As I understand the importancy of Internal Followed Links I want to increase them for www.ruijters.nl. What I do not understand that Open Site Explorer only counts 5 Internal Followed Links. These 5 Internal Followed Links must be the hypelinked images on the homepage? Removing links - Best practice
Hi I have noticed on webmaster that I have a lot of links to my sites from link building directories. Either I did this many years a go or somehow they've linked to me. Would links to link building directories harm my site? i.e linkspurt.com pingerati.net I have quite a few and just wondering what to do with them. Also I have some customer sites which are massive one site has 38,000 links coming to my site as I have put a credit that I built the site with a link back to mine. It has a low score in Google would this also harm my site? Any advise would be appreciated.

Link Indexing Thoughts
We have have several promotional Articles put out for a few client sites, (posted on sites - not article directories) That was in Sept, it looks like they have not yet been indexed - any ideas on best to get them indexed? Not just these, but a lot of external links indexed quickly -Google seem to be slowing getting to them (big web after all....)

Hiding H1 with background colour
Will the H1 tag be visible to the bot if it is hidden from the human eyes using background color. Will Google penalize my website if I hide the H1 tag using the background color so it is visible to the search engine bot but not visible to the human eye. If I place the H1 tag in the footer (front-end location) for the human eye but at the top of the page in HTML for the bots, will the search bot still consider this as the H1 tag and rank it accordingly Finally will you categorize this under blackhat ( I think it is not too sure)
