Linking shallow sites to flagship sites

We have hundreds of domains that we are either doing nothing with, or they are very shallow. We do not have the time to build enough quality content on them since they are ancillary to our flagship sites that are already in need of attention and good content.
My question is...should we redirect them to the flagship site? If yes, is it ok to do this from root domain to root domain or should we link the root domain to a matching/similar page (gymfranchises.com to http://www.franchisesolutions.com/health_services_franchise_opportunities.cfm)? Or should we do something different altogether?
Since we have many to redirect (if this is the route we go), should we redirect gradually?

Your first link didn't work.
Links from these shallow sites probably won't help much for passing link juice (low authority presumably) but if they're getting traffic then you might want those visitors to see your flagship brand where you have the bulk of your content. In that case, it would benefit the visitor and therefore would be worth doing.
As always be careful with linking to your flag ship site if the shallow sites are linked to by spammy sites. It seems to already doing pretty well so taking chances for minimal benefit probably wouldn't be worth it.

Your flagship site seems to have pretty good stats. Depending on the quality and traffic going to your other sites i'm not sure i would do anything with them.
If the hundreds of site you have are not ranking and are say PR0 with little to no incoming links I would just leave them as dead and move on without linking or 301ing to your main site as it may look like link spamming or other black hat tactics.
On the other hand if they are more worthwhile useful sites with traffic and ranks etc I would either pick the best few and work on them and make them better or 301 them into your main site if the admin is too much. if they are worth 301ing but not worth anything else i would put them in at top level for simplicitys sake if there is a good number to do.

How can I avoid too many internal links in my site navigation?
Hi! I always get this notification on my pages 'Avoid Too Many Internal Links' when I run the Page Optimization Score. And this is the message I get how to fix it: Scale down the number of internal links on your page to fewer than 100, if possible. At a minimum, try to keep navigation and menu links to fewer than 100. On my website I got a desktop navigation menu and a mobile variant, so in the source this will show more internal links. If I hide those links with CSS for the view, is the problem then solved? So Does Google then see less internal links? Or does Google crawl everything? Help Setting Up 301 Redirects from Coldfusion Site to Wordpress Site.
I have created a new website and need to redirect all of the previous pages to the new one. The old website was built in coldfusion and the new site is built in wordpress. Spam links - which link is most damaging to my rankings.
I have just started using Open Site Explorer and discovered a lot of spam links to my website.

(I have mostly ranked on page for many years one but in the last two weeks ranking have dropped to page two)
The links have Anchor Text such as Scam - Dishonest - Drugs. Most of the of the links are "nofollow".
Will links with "nofollow" affect my ranking and if so which of the links should i priorities to remove?
Do I look at Link Equity - Domain Authority - Page Authority or other criteria? Many thanks

Can Silos and Exact Anchor Text In Links Hurt a Site Post Penguin?
Just got a client whose site dropped from a PR of 3 to zero. This happened shortly after the Penguin release, June, 2012. Examining the site, I couldn't find any significant duplicate content, and where I did find duplicate content (9%), a closer look revealed that the duplication was totally coincidental (common expressions). Looking deeper, I found no sign of purchased links or linking patterns that would hint at link schemes, no changes to site structure, no change of hosting environment or IP address. I also looked at other factors, too many to mention here, and found no evidence of black hat tactics or techniques. The site is structured in silos, "services", "about" and "blog". All page titles that fall under services are categorized (silo) under "services", all blog entries are categorized under "blogs", and all pages with company related information are categorized under "about". When exploring the site's links in Site Explorer (SE), I noticed that SE is identifying the "silo" section of links (i.e. services, about, blog, etc.) and labeling it as an anchor text. For example, domain.com/(services)/page-title, where the page title prefix (silo), "/services/", is labeled as an anchor text. The same is true for "blog" and "about". BTW, each silo has its own navigational menu appearing specifically for the content type it represents. Overall, though there's plenty of room for improvement, the site is structured logically. My question is, if Site Explorer is picking up the silo (services) and identifying it as an anchor text, is Google doing the same? That would mean that out of the 15 types of service offerings, all 15 links would show as having the same exact anchor text (services). Can this type of site structure (silo) hurt a website post Penguin?

Removing links from another site
Hello, Some site that I have never been able to access as it is always down has over 3,000 links to my website. They disappeared the other week and our search queries dramatically improved but now they are back again in Google Webmaster and we have dropped again.I have contacted the site owner and got no response and I have also put in a removal form (though I am not sure this fits for that) and asked Google to remove as they have been duplicating our content also. It was in my pending section but has now disappeared.This links are really damaging our search and the site isnt even there. Do I have to list all 3,000 links in the link removal to Google or is there another way I can go about telling them the issue.Appreciate any help on this

Help optimising this site
Hi I have been optimising this site http://seakayakdevon.co.uk/ which is a wordpress site since making changes to it recently the site is now indexed and appearing among its competitors. trouble is they still are placed higher rn the SE rankings. i wish to optimise for local search i.e on Google places etc. but the trouble is there is'nt a physical address for the business it is run from various coastal locations. any ideas how i can still market for local search- maps etc. I have done the following optimisation: sitemaps title tag, description tag improved content removed duplicate content an blocker pages replace image text and replaced with header tag improved page names - making them static any advice of guidance would be greatly appreciated- will the fatc its built in wordpress limit its ability to gain better ranking in the SE? Partial Site Move -- Tell Google Entire Site Moved?
OK this one's a little confusing, please try to follow along. We recently went through a rebranding where we brought a new domain online for one of our brands (we'll call this domain 'B' -- it's also not the site linked to in my profile, not to confuse things). This brand accounted for 90% of the pages and 90% of the e-comm on the existing domain (we'll call the existing domain 'A') . 'A' was also redesigned and it's URL structure has changed. We have 301s in place on A that redirect to B for those 90% of pages and we also have internal 301s on A for the remaining 10% of pages whose URL has changed as a result of the A redesign What I'm wondering is if I should tell Google through webmaster tools that 'A' is now 'B' through the 'Change of Address' form. If I do this, will the existing products that remain on A suffer? I suppose I could just 301 the 10% of URLs on B back to A but I'm wondering if Google would see that as a loop since I just got done telling it that A is now B. I realize there probably isn't a perfect answer here but I'm looking for the "least worst" solution. I also realize that it's not optimal that we moved 90% of the pages from A to B, but it's the situation we're in.
