Is our sub-domain messing up our seo for our root?

We have a website (mysite.com) that we control and a subdomain (affiliate.mysite.com) that is 3rd-Party Content completely out of our control. I've found that nearly all or our Crawl Errors are coming from this subdomain. Same deal with 95% of our warnings: they all come from the subdomain.
The two website are very much interlinked, as the subdomain serves up the header and footer of the root domain through iFrames and the 3rd-party content in the middle-section. On the root domain there are countless links pointing at this 3rd-party subdomain.
How do these errors affect the root domain, and how do you propose we address the issue?

The common thought is search engines consider the sub domain as an entirely different website, but your sub domain may be your competition. If you are selling yellow widgets on example.com and you are selling widgets on affiliate.widgets.com, you are competing against yourself.
Many of the errors and warning you are getting may be affecting just the affiliate.example.com.
If you site at affiliate.mysite.com, search engines probably recognize the content in the iframe as belonging to the Affiliate Company's website.
I believe you can do the diagnostics here for separate sub domains. That may help your focus on your controllable content.

Does Duplicate Content Actually "Penalize" a Domain?
Hi all, Some co-workers and myself were in a conversation this afternoon regarding if duplicate content actually causes a penalty on your domain. However, they do allude to spammy content negatively affecting a website. Why it came up: We originally were talking about syndicated content (same content across multiple domains; ex: "5 explanations of bad breath") for the purpose of social media sharing. Imagine if dentists across the nation had access to this piece of content (5 explanations of bad breath) simply for engagement with their audience. They would use this to post on social media & to talk about in the office. But they would not want to rank for that piece of duplicated content. This type of duplicated content would be valuable to dentists in different cities that need engagement with their audience or simply need the content. This is all hypothetical but serious at the same time. I would love some feedback & sourced information / case studies. Is duplicated content actually penalized or will that piece of content just not rank? (feel free to reference that example article as a real world example). **When I say penalized, I mean "the domain is given a negative penalty for showing up in SERPS" - therefore, the website would not rank for "dentists in san francisco, ca". Redirecting old domains for SEO ranking?
It's been a while since I read anything seriously out of the box on SEO but I thought I would see what others thought of the bold assertions made in this article. Most of it revolves around buying expired domains and using a 301 to point them, and their juice, to new sites. This guy makes a living doing this so he has to know a bit more than the average Joe but I'm wondering where the other shoe is and when it drops.

One Blog Comment Now on Many Pages of The Same Domain
My question is I blog commented on this site http://blogirature.com/2012/07/01/half-of-200-signals-in-googles-ranking-algorithm-revealed/#comment-272 under the name "Peter Rota". For some reason the recent comments is a site wide link so, bascially my link from my website is pretty much on each page of their site now. I also noticed that the anchor text for each one of my links says "Peter Rota". This is my concern will google think its spammy if im on a lot of pages on a same site for one blog comment, and will I be penailzied for the exact same anchor text on each page? If this is the case what could I do in trying to get the links removed? thanks

How do you remove unwanted links, built by your previous SEO company?
We dropped significantly (from page 1 for 4 keywords...to ranking over 75 for all) after the Penguin update. I understand trustworthy content and links (along with site structure) are the big reasons for staying strong through the update...and those sites that did these things wrong were penalized. In efforts to gain Google's trust again, we are checking into our site structure and making sure to produce fresh and relevant content on our site and social media channels on a weekly basis. But how do we remove links that were built by our SEO company, those of which could be untrustworthy/irrelevant sites with low site rankings? Try to email the webmaster of that site (using data from Open Site Explorer)?

New domain or flagged domain?
New client had a domain get flagged by Google and disappear from search rankings. He left is old website company and wants us to design new site using the flagged domain. Are we better off using a new domain or try to resurrect the flagged domain?

Got an SEO package, paid $400+ for it, basically got scammed.
Hi guys, I know this is stupid but I bought an SEO package for around $400. Received the report, and my... it was a complete load of spam. It was basically a blast to lots of sites with random articles and my anchor texts all over the place. Theres thousands of these links and the articles dont make sense, I'm not sure what i'm going to do! This is my main Ecommerce website and i'm worried, i've complained and I hope to get a refund however i'm worried hes going to just blast my site and get me penalized by Google. It is clearly blackhat. Is there anything I can do? I'm very worried. Thanks
