I am assuming that the list presented by Google Webmaster tools (TRAFFIC | Links To Your Site) is the one that will actually be used by Google for indexing ?
There seem to be quite a few links that there that should not be there. ie Assumed NOFOLLOW links.
Am I working under an incorrect assumption that all links in webmaster tools are actually followed ?

Yup, afraid your assumption is incorrect, Mark.
Webmaster Tools shows you it's best representation of ALL incoming links it's aware of, both followed and no-followed.
It's not making any attempt to indicate which of those links may or may not be contributing to your rankings.
Put another way - just because Google is aware of links to your site and is listing them doesn't in any way indicate that those links are contributing "juice" to your site.
If you want just a list of the dofollow incoming links, you'll need to use a 3rd part tool - like SEOMoz's Open Site Explorer which allows you to filter the followed separately from the nofollowed links.

Does "google selected canonical" pass link juice the same as "user selected canonical"?
We are in a bit of a tricky situation since a key top-level page with lots of external links has been selected as a duplicate by Google. We do not have any canonical tag in place. Now this is fine if Google passes the link juice towards the page they have selected as canonical (an identical top-level page)- does anyone know the answer to this question? Due to various reasons, we can't put a canonical tag ourselves at this moment in time. So my question is, does a Google selected canonical work the same way and pass link juice as a user selected canonical? Thanks!

Will Google Recrawl an Indexed URL Which is No Longer Internally Linked?
We accidentally introduced Google to our incomplete site. The end result: thousands of pages indexed which return nothing but a "Sorry, no results" page. I know there are many ways to go about this, but the sheer number of pages makes it frustrating. Ideally, in the interim, I'd love to 404 the offending pages and allow Google to recrawl them, realize they're dead, and begin removing them from the index. Unfortunately, we've removed the initial internal links that lead to this premature indexation from our site. So my question is, will Google revisit these pages based on their own records (as in, this page is indexed, let's go check it out again!), or will they only revisit them by following along a current site structure? We are signed up with WMT if that helps.

Toxic Link Removal
Greetings Moz Community: Recently I received an site audit from a MOZ certified SEO firm. The audit concluded that technically the site did not have major problems (unique content, good architecture). But the audit identified a high number of toxic links. Out of 1,300 links approximately 40% were classified as suspicious, 55% as toxic and 5% as healthy. After identifying the specific toxic links, the SEO firm wants to make a Google disavow request, then manually request that the links be removed, and then make final disavow request of Google for the removal of remaining bad links. They believe that they can get about 60% of the bad links removed. Only after the removal process is complete do they think it would be appropriate to start building new links. Is there a risk that this strategy will result in a drop of traffic with so many links removed (even if they are bad)? For me (and I am a novice) it would seem more prudent to build links at the same time that toxic links are being removed. According to the SEO firm, the value of the new links in the eyes of Google would be reduced if there were many toxic links to the site; that this approach would be a waste of resources. While I want to move forward efficiently I absolutely want to avoid a risk of a drop of traffic. I might add that I have not received any messages from Google regarding bad links. But my firm did engage in link building in several instances and our traffic did drop after the Penguin update of April 2012. Also, is there value in having a professional SEO firm remove the links and build new ones? Or is this something I can do on my own? I like the idea of having a pro take care of this, but the costs (Audit, coding, design, content strategy, local SEO, link removal, link building, copywriting) are really adding up. Any thoughts??? How to optimize for different google seach center (google.de, google.ch) ?
We all use Deutsch language and (.com) domains for the sites. I ranked well in google.com ,but not so well in google.de , google.ch , my competitors ranked much better in google.de,google.ch. I checked most of their outbound-links, but get few information. Links from (.DE) domains or links from sites located in German help the rank for special google seach center ? (google.de, google.ch) . Or some other factors i missed? please help.

I'm a website developer, and in the past I have usually added a tiny backlink to the footer of my clients' websites like this: Website Design by MyCompanyName I understand that Google sees this as a low-quality backlink. However, I was wondering if such links can hurt my rankings. Does Penguin sees these links as spam? If so, should I add a rel="nofollow" to the links? Is there anything else I should change? I do not want to remove these links completely because they are good for marketing my business. I just want to minimize any negative SEO impact of the links. I appreciate your input. Thanks.

Google previews meanings
I have noticed that when I do a site:mysite.com search and all my indexed pages come up, that when I hover over the arrows and bring up the previews some of the pages have things in a red rectangle and some of the pages even have zig zag-like tears/perforations running through them. What do these signify?
