Link Removal Request Sent to Google, Bad Pages Gone from Index But Still Appear in Webmaster Tools

On June 14th the number of indexed pages for our website on Google Webmaster tools increased from 676 to 851 pages. Our ranking and traffic have taken a big hit since then.
The increase in indexed pages is linked to a design upgrade of our website. The upgrade was made June 6th. No new URLS were added. A few forms were changed, the sidebar and header were redesigned. Also, Google Tag Manager was added to the site.
My SEO provider, a reputable firm endorsed by MOZ, believes the extra 175 pages indexed by Google, pages that do not offer much content, may be causing the ranking decline.
My developer submitted a page removal request to Google via Webmaster tools around June 20th. Now when a Google search is done for site:www.nyc-officespace-leader.com 851 results display. Would these extra pages cause a drop in ranking?
My developer issued a link removal request for these pages around June 20th and the number in the Google search results appeared to drop to 451 for a few days, now it is back up to 851. In Google Webmaster Tools it is still listed as 851 pages. My ranking drop more and more everyday.
At the end of displayed Google Search Results for site:www.nyc-officespace-leader.comvery strange URSL are displaying like:www.nyc-officespace-leader.com/wp-content/plugins/...
If we can get rid of these issues should ranking return to what it was before?I suspect this is an issue with sitemaps and Robot text. Are there any firms or coders who specialize in this? My developer has really dropped the ball.

Thanks for your quite detailed response to my question. Some of the possibilities you mention probably don't apply for the following reasons:
1. None of the URLs' changed, so it cannot be that.
2. Page titles did not change, so it's not that.
3. As for unnatural links, these have existed for several years. In fact we succeeded in getting 28 our of 100 removed and made a disavow request for Google for the other 80 toxic links. While the link profile is weak it is not worse than what it was before.
When the upgrade was launched in early June Wordpress was upgraded to the latest version. I wonder if at that time some issue did not develop with robot txt or no-index. I find it very curious if that a removal request was made for the 175 URLs on June then the number of indexed pages went down for a few days and now they are back to 851.
My developer may be a little bit shy about accepting responsibility about this issue. Is there any source, a Guru or sorts that could check the Wordpress installation to see if that is the source of the 175 appearing on Google that should not be there? Someone way to eliminate any doubt about what is causing this issue?

The extra pages possibly could negatively affect your site in the eyes of Panda...but there are many other possibilities.
Regarding the url removal tool, it will only work permanently if the pages either have a noindex tag (best) or are blocked by robots.txt. Perhaps that is the issue?
Any time that rankings drop after a design upgrade I would look first of all to on site issues such as accidental noindexing, accidental blocking by robots.txt. Have your urls changed at all? If so, then the appropriate redirects need to be put in place. Also, have all your page titles stayed the same? I recently saw a site that thought it was pummelled by Panda. It turned out that during a redesign their home page title changed from a keyword rich good title to "Home".
You've also got a good number of unnatural links and this can affect your rankings as well. Here are some examples:

I'm guessing that the solution is probably not as simple as just removing those pages from the index unfortunately.

Weird Site is linking to our site and links appears to be broken

What to do when your home page an index for a series of pages.
I have created an index stack. My home page is http://www.southernwhitewater.com The home page is the index itself and the 1st page http://www.southernwhitewater.com/nz-adventure-tours-whitewater-river-rafting-hunting-fishing My home page (if your look at it through moz bat for chrome bar} incorporates all the pages in the index. Is this Bad? I would prefer to index each page separately. As per my site index in the footer What is the best way to optimize all these pages individually and still have the customers arrive at the top to a picture. rel= canonical? Google indexing only 1 page out of 2 similar pages made for different cities
We have created two category pages, in which we are showing products which could be delivered in separate cities. Both pages are related to cake delivery in that city. But out of these two category pages only 1 got indexed in google and other has not. Its been around 1 month but still only Bangalore category page got indexed. We have submitted sitemap and google is not giving any crawl error. Google is indexing the wrong page
Hello, I have a site I am optimizing and I cant seem to get a particular listing onto the first page due to the fact google is indexing the wrong page. I have the following scenario. I have a client with multiple locations. To target the locations I set them up with URLs like this /<cityname>-wedding-planner.</cityname> The home page / is optimized for their port saint lucie location. the page /palm-city-wedding-planner is optimized for the palm city location. the page /stuart-wedding-planner is optimized for the stuart location. Google picks up the first two and indexes them properly, BUT the stuart location page doesnt get picked up at all, instead google lists / which is not optimized at all for stuart. How do I "let google know" to index the stuart landing page for the "stuart wedding planner" term? MOZ also shows the / page as being indexed for the stuart wedding planner term as well but I assume this is just a result of what its finding when it performs its searches.

Webmaster Tools HTML Improvements Page Blank / Site Not Ranking Well
I have an ecommerce site that is not ranking well currently. It has about 1,000 pages indexed in Google but very few appear to be ranking. I normally find issues in Webmaster Tools HTML Improvements but for some reason it does not see a problem with the site. There are problems, trust me. Moz shows many issues. Google nothing! There is a problem somewhere but I am not seeing it. Why are HTML Improvements blank and the site not ranking? Am I in the dreaded sandbox? Any ideas? Urgent Site Migration Help: 301 redirect from legacy to new if legacy pages are NOT indexed but have links and domain/page authority of 50+?
Sorry for the long title, but that's the whole question. Notes: New site is on same domain but URLs will change because URL structure was horrible Old site has awful SEO. Like real bad. Canonical tags point to dev. subdomain (which is still accessible and has robots.txt, so the end result is old site IS NOT INDEXED by Google) Old site has links and domain/page authority north of 50. I suspect some shady links but there have to be good links as well My guess is that since that are likely incoming links that are legitimate, I should still attempt to use 301s to the versions of the pages on the new site (note: the content on the new site will be different, but in general it'll be about the same thing as the old page, just much improved and more relevant). So yeah, I guess that's it. Even thought the old site's pages are not indexed, if the new site is set up properly, the 301s won't pass along the 'non-indexed' status, correct? Google+ Personal Page pass link juice?
I noticed recently that a clients google plus business page (Set up as a personal page) has a followed link pointing to their site. They have many links on the web pointing to the google+ page, however that page is an https page. So the question is, would a google+ page that is https still pass authority and link juice to the site linked in the about us tab?

Does Google WMT download links button give me all the links they count
