New site now links disappearing in Open Site Explorer and GWT

We launched a new site at the beginning of December 2012 and carefully 301'd all URLs from the old site to the new (custom CMS on old site wordpress on new). Our rankings have slipped quite badly but the most worrying thing is that we used to have about 1200 backlinks according to GWT/OSE before the new site launched and now we're down to about 30.
Can anyone help shed some light on this please? The site is www.littleoneslondon.co.uk
A few things that might help:
1. We were getting a lot of links through our job feeds (it's a nanny recruitment site) on indeed and trovitt, for some reason no new ones from these have appeared in site explorer and all the old jobs are gone completely.
2. We had 1000s of not found errors in google webmaster tools and once these were redirected and marked as fixed this is when the links disappeared.
3. We are getting quite a few 504 errors on the site due to an old proxy redirect (/blog was hosted on a different server on the old site and has not been removed yet), this will be fixed tomorrow but could this be a factor?
4. The developer seems to have redirected all the links through wordpress directly some how (I don't see any redirect plugins but there are lots of pages called 'redirect'). There are no references in the htaccess file for any redirects other than from the /blog folder that the wordpress instance sits in.
Sorry for the long post, I hope I've given any details you'd need and I really appreciate any help anyone can give.

If it helps, my links are showing up again on GWMT as of mid morning. Looks like the fix is in place.

Does anyone have any idea why we're showing so few links in all backlink checkers? I.e. Open Site Exporer, Majestic etc?
Surely the GWT bug wouldn't affect these?

It appears that GWT is having an issue currently with reporting all links going to the homepage of your site. According to Google it shouldn't be affecting your rankings or traffic, just the reporting - but they are checking into it.
That might be a good part of your issue.

Viewing search results for 'We possibly have internal links that link to 404 pages. What is the most efficient way to check our sites internal links?
We possibly have internal links on our site that point to 404 pages as well as links that point to old pages. I need to tidy this up as efficiently as possible and would like some advice on the best way to go about this.

Rankings Tanked since new Site redesign land new url Structure ? Anything Glaringly Obvious I need to check ?
Hi All, I've just checked my rankings and everything on my eCommerce Site has pretty much tanked really badly since my new URL structure and site redesign was put in a place 2 weeks ago. My url structure was originally long and had underscores but we have now made it clean, shorter and use hyphens. We also have location specific pages and we have incorporated these into the new url structure.Basically it now pretty much follows the breadcrumb trail on our website. We were originally a general online hire site but now we have become niche and only concentrating on one types of products, so we got rid of all the other categories/products and pages we do not deal with anymore. Our Rankings issue , was only bought to light in the most recent MOZ Ranking report so it's looking site google hates our new store. Someone mentioned the other day, that Google may have been doing a Panda/Penguin refresh last weekend, but I am surprised to have dropped like 20 to 50 places for most of my keywords. We have set up the 301 redirects, We have also made the site alot smaller and set up a few thousand 404's to get rid of a lot of redundant pages . We have cut down massively on the thin/duplicate content and have lots of good new content on there. We did new sitemaps , set up schema.org. , increase text to code ratio . Setup our H1-H5 tags on all our pages. made site mobile responsive.. Basically , we are trying to do everything right. Is there anything glaringly obvious , I should be checking ?. Merging 4 websites into one for a new site release (301 question)
Hi guys and girls, I have a client that has 4 very outdated websites with about 50 pages on each. They are made up like: 1 brand group and 3 for each individual key service they offer, so let's call them: brand.com (A) brand-service-1.com (B) brand-service-2.com (C) brand-service-3.com (D) We've rebuilt the main site and aggregated all the content from the others (99% re-written). Am I correct in thinking the process for the new lauch would be: 1. Launch the new site on brand.com (A) and 301 all the old brand.com (A) pages to the related pages on the new site. 2. Redirect the other websites (B,C,D) on a domain level to the new site on the brand.com (A) domain. 3. Clean up the old URL's, sitemaps, errors in Google WMT Is this right? Anything I missed/better practices? I was also wondering if I should redirect B,C,D in stages, or use page level redirects.

When migrating website platforms but keeping the domain name how best do we add the new site to google webmaster tools? Best redirect practices?
We are moving from BigCommerce to Shopify but maintaining our domain name and need to make sure that all links redirect to their corresponding links. We understand the nature of 301s and are fine with that, but when it comes to adding the site to google webmaster tools, not losing link juice and the change of address tool we are kind of lost. Any advice would be most welcome. Thank you so much in advance!

Are reciprocal links with a Pandalized site harmful?
Hi, We have a reciprocal link exchange relationship with just 1 website, which is in the same industry as us. They do not have a reciprocal link exchange relationship with any site other than us. Bunches (3-5) of do-follow links to our website appear on approx 2k pages of theirs. We provide several hundred links back to them (1 per page). The links result in some decent traffic exchanged, but nothing significant or getting Pandalized over. Both our sites are in the 60+ domain authority range according to open site explorer. Both of our sites clearly got hit hard by Panda. From a purely SEO perspective, are these reciprocal links hurting us? I have read that Panda has nothing to do with links but I wanted to know if there is a possibly that this may be hurting us. At the time, many years ago, the link exchange seemed to help us rank better. Thanks.

New links appeared, how do I test to see if they are good or bad?
I've just noticed 5 links appear via Majestic. Opensiteexplorer hasnt picked these up yet. I want to check if I should get these removed or leave them be. How can I check to see if the link is good or bad?

Should I link my similar sites together?
Hi I currently have two sites within exactly the same market. I've just purchased a third website from someone. Should I link these sites together? (i.e. in the page header should I cross link them or point two of them to the third?) If I do this will it harm them if they are on the same C-Class IP blocks? Is using private domains and different hosting companies considered dodgey in any way? Basically I'm a big wimp and don't want to do anything potentially that might potentially hurt my rankings;)
