Google Manual Penalty - Unnatural Links

Hi,
We are in the process of trying to remove a partial manual penalty for unnatural links. I would like to do a complete link audit of our site, where can I get complete data on sites linking to my website? Webmaster tools only appears to show the top 1000 domains.

You'll get way more than 1000 links from WMT. It says you get links from the top 1000 domains but it's usually quite a bit more. I have had some spreadsheets from WMT that contain over 30,000 links.
John Mueller (Google employee) once said that WMT was all you needed in order to remove a penalty. So, for over a year that's all I used. However, in the last couple of months since Google has started to give examples of unnatural links when a site fails, many of those examples are not in WMT! I think what John meant was that you could see the patterns in WMT such as articles, directories, etc. and then use those patterns to find additional links. But, if you don't have a list of all of the links that you have made then that is not going to work for most people.
So, now, what I do is combine the links from WMT, ahrefs.com, majestic SEO and Open Site Explorer. It's a pain. I've written a script that combines them for me but it still takes me quite a while to put them together.
With that being said, I have removed penalties from some sites by just using the WMT links. And then I've had other ones that Google has been really nitpicky on and has not removed the penalty until we addressed every single self made link.

I would recommend using Majestic SEO in this instance. So long as you are working on a website which you can verify as your own, you will be eligible to free link data from Majestic SEO. They can explain better than me:

It isn't free but Link Detox is quite handy for showing links/ showing which links need to be gotten rid of.

Hello, you should be able to find more links than a 1000 from Google Webmaster tools. It's also worth trying Bing and majestic as mentioned above. This is a great resource to get you on your way...

Link conundrum - losing nav/footer links in mobile view
Hi Moz folks! I'm currently moving a site from being hosted on www. and m. separately to a responsive single URL. The problem is, the desktop version currently has links to important landing pages in the footer (about 60) and that's not something we want to replicate on mobile (mainly because it will look pretty awful.) There is no navigation menu because the key to the homepage is to convert users to subscription so any distraction reduces conversion rate. The footer links will continue to exist on the desktop view but, since Google's mobile-first index, presumably we lose these important homepage links to our most important pages. So, my questions: Do you think there is any SEO value in the desktop footer links? Do you have any suggestions about how best to include these 60-odd links in a way that works for mobile? Thanks!

Which links to disavow?
I've got a new client that just fired their former SEO company, which was building spammy links like crazy! Using GSC and Majestic, I've identified 341 linking domains. I'm only a quarter of the way through the list, but it is clear that the overwhelming majority are from directories, article directories and comment spam. So far less than 20% are definitely links I want to keep. At what point do I keep directory links? I see one with a DA of 61 and a Moz spam score of 0. I realize this is a judgement call that will vary, but I'd love to hear some folks give DA and spam numbers. FWIW, the client's DA is 37.

Hide Aggregation from Google?
Google isn't a fan of aggregation, but sometimes it is a good way to fill out content when you cannot cover every news story there is. What I'm wondering is if anyone has continued to do any form of aggregation based on a category and hide that url from Google. Example: example.com/industry-news/ -- is where you'd post aggregation stories but you block robots from crawling that. We wouldn't be doing this for search value just value to our readers. Thoughts?

My Website Has a Google Penalty, But I Can't Disavow Links
I have a client who has definitely been penalized, rankings dropped for all keywords and hundreds of malicious backlinks when checked with WebMeUp....However, when I run the backlink portfolio on Moz, or any other tool, they don't appear anyone, and all the links are dead when I click on the actual URL. That being said, I can't disavow links that don't exist, and they don't show up in Webmaster Tools, but I KNOW this site has been penalized. Also- I noticed this today (attached). Any suggestions? Switching from Google Plus Local to Google Plus Business
Greetings, We have a website design firm located in India. We wanted to target customers in our city who are looking for website design locally. And with google plus local and a few content marketing would get us into first page very soon because none in the competition is using social signals or even content marketing. BUT unfortunately from last month even though our Google Places is verified we cant verify our Google Local Plus page https://plus.google.com/b/116513400635428782065/ It just shows error 500. Its a bug and its been a year for people without it being addressed. So we are skeptical if our strategy would work without Google+. At the least we decided we would just make company local page and connect it with website. But it might not have effect as local. So we are still unsure which step to take either to wait for google to fix it.(feedbacks emails calls nothing worked) OR We start the process with Google Business Category.

Do links from twitter count in SEOMoz's Toolbar link count?
I am using the Chrome extension and looking at a SERP, when a page is said to have 2000 incoming links, does that include tweets with a link back to this page? What about retweets. Are those counted separately or as one? And what about independent tweets that have exactly the same content (tweet text + link)

Do I have any harmful links? If so, what should I do?
URL in question: www.nasserilegal.com/criminal.html I'm using OSE and see some questionable backlinks. At first glance, if you look at the page authority and domain authority, they look great. Once you go to the actual pages, they look spammy. If the links are hurting the rankings for the site, should I try to remove the links manually or just ignore and continue to build good quality links or even build a new site? I noticed for the last couple of weeks, the rankings started to slip. Thanks in Advance, Lucas

It Doesn’t Matter Where You Point Links, Google Will Pick The Page
Hi Guys, I have a site that ranks quite well in a very competitive vertical and the company is now planning to do a site relaunch. SEO is very important to them and all of the sites within in the top 10 have the primary keyword in the urls example search: key1 key2 site.com/key1-key2/

As part of the consultation, I recommended we create a landing page for our primary keyword so we get **oursite.com/key1-key2/ **and shift the on-page keyword balance towards this page. the hope is, we get search: key1 key2 site.com/key1-key2/ site.com/ key1key2/ site.com/key1key2.php oursite.com/key1-key2 sitekey2.com/key1-key2/
key1site.com/key1key2.html Would Google simply replace my current domain only list for the most relevant url for a term? Does anyone have any experience with this?
