Disavowing Links: Over-optimized Anchor Text

If a site has been effected by Penguin, and the main issue is over-optimized anchor text. Would the disavow file take care of this?
If there is a no-follow added to the link when Google next crawls the site, wouldn't you still have the optimized anchor text in your profile?

No manual action. I have seen some fluctuation in rankings, and I am trying to figure out if it is Penguin related.

How do you know the main issue is over-optimized anchor text? Did you get a manual action notification in GWT or is this effect your assumption? This would be an important distinction because you'd get some good info from the GWT team about what happened to your site. Some sites take a temporary hit after new algorithm updates, so if this just happened I'd give it a little time before making drastic changes to your site.
It's unclear whether it's your site that's hosting the links or if other site(s) are linking to yours. Follow Googles guidelines about linking https://support.google.com/webmasters/answer/2648487?hl=en and read up on how and why to disavow backlinks here https://support.google.com/webmasters/answer/2648487?hl=en. Being honest to yourself is the best policy here, so if you're taking or paying money for these links, you or your associates should use the nofollow attribute according to Google's guidelines. It's believed that links with the nofollow attribute won't pass PageRank, so the anchor text of such links won't hurt or help with search engines but may be valuable to your readers. Now if you actually got notified of a manual action, then you'll need to submit a reconsideration request in GWT. We don't have enough information here on how Google will deal with your site on the next crawl, but I would recommend a consistent, site-wide approach to SEO rather than just changing a few links you think might be hurting you.

GWT shows 38 external links from 8 domains to this PDF - But it shows no links and no authority in OSE
Hi All, I found one other discussion about the subject of PDFs and passing of PageRank here: http://moz.com/community/q/will-a-pdf-pass-pagerank But this thread didn't answer my question so am posting it here. This PDF: http://www.ccisolutions.com/jsp/pdf/YAM-EMX_SERIES.PDF is reported by GWT to have 38 links coming from 8 unique domains. I checked the domains and some of them are high-quality relevant sites. Here's the list: Domains and Number of Links

freedocument.net 1 However, when I plug the URL for this PDF into OSE, it reports no links and a Page Authority if only "1". This is not a new page. This is a really old page. In addition to that, when I check the PageRank of this URL, the PageRank is "nil" - not even "0" - I'm currently working on adding links back to our main site from within our PDFs, but I'm not sure how worthwhile this is if the PDFs aren't being allocated any authority from the pages already linking to them. Google Disavow Tool
Some background: My rankings have been wildly fluctuating for the past few months for no apparent reason. When I inquired about this, many people said that even though I haven't received any penalty notice, I was probably affected by penguin. (http://moz.com/community/q/ranking-fluctuations) I recently did a link detox by LinkRemovalTools and it gave me a list of all my links, 2% were toxic and 51% were suspiscious. Should I simply disavow the 2%? There are many sites where is no contact info.

Should I consider webmaster tools links and linked pages ratio to remove unnatural links?
I don't know this is a suitable place for post this question. Anyway I have done it. According to the Google webmaster tools, Links to your site page. My blog has considerable amount of links, from linked pages (from certain domain names). For an instance please refer following screenshot. When I am removing unnatural links, should I consider these, links from linked pages ratio? Almost all of these sites are social bookmarking sites. When I publish a new bookmark on those sites, they automatically add a homepage link. As a result of that, I got a huge number of home page links from linked pages. What is your recommendation? 404's in WMT are old pages and referrer links no longer linking to them.
Within the last 6 days, Google Webmaster Tools has shown a jump in 404's - around 7000. The 404 pages are from our old browse from an old platform, we no longer use them or link to them. I don't know how Google is finding these pages, when I check the referrer links, they are either 404's themselves or the page exists but the link to the 404 in question is not on the page or in the source code. The sitemap is also often referenced as a referrer but these links are definitely not in our sitemap and haven't been for some time. So it looks to me like the referrer data is outdated. Is that possible? But somehow these pages are still being found, any ideas on how I can diagnose the problem and find out how google is finding them?

Pinterist links no follow or followed?
in OSE it says we are getting lots of good links from pages like this on pinterest; pinterest.com/cbn456/inspiration-at-home However if you look at the code it says nofollow. Am I missing something or is OSE just missing it?

Effect of rel canonical on links
Has anyone done any experimentation on how Google treats links that are on a page that is being "rel canonical'd" to another page? For eg, example.com/b has a canonical pointing to example.com/a How does Google treat the internal links that are on page example.com/b?
