ECommerce Site, URL's, Canonical and Tracking Referral Traffic

I'm very, very new to eCommerce websites that employ many different URL's to track referral traffic. I have a client that has 18 different URL's that land on the Home Page in order to track traffic from different referral sources. For example:
http://erasedisease.com/?ref=abot - Tracks traffic from an affiliate source
http://erasedisease.com/?ref=FB01 - Tracks traffic from a FB Ad
http://erasedisease.com/?ref=sas&SSAID=289169 - Tracks more affiliate traffic
...and the list goes on and on.
My first question is do you think this could hinder our Google rankings? SEOMoz Crawl doesn't show any Duplicate Content Errors, so I guess that's good. I've just been reading a lot about Canonical Url's and eCommerce sites, but I'm not sure if this is a situation where I'd want to use some kind of canonical plugin for this Wordpress website or not.
Any advice would be greatly appreciated. Thanks so much!!

To answer your 1st question: Yes you are going to have duplicate content issues. SEOmoz won't catch everything especially if you don't put those URLs in a sitemap where they can access it.
Your client is doing it ALL WRONG!
Install Google Analytics. Use the Google Anaytics URL Builder : http://support.google.com/googleanalytics/bin/answer.py?hl=en&answer=55578
Log in to GA and go to Traffic Sources > Campaigns.
I just created one for you: http://www.erasedisease.com/?utm_source=SEOmoz&utm_medium=QandA&utm_campaign=Francisco_Meza_affiliate . Click it and you'll see it populate in GA in a day or two. It'll make sense once you see it in action. Basically you are creating URLs to track campaigns from affiliates. Now you will NEVER have duplicate content issues.

You definitely need to use a canonical tag to handle tracking URLs. If you're on WordPress I highly recommend using Yoast's SEO Plugin - not only for canonicals, but everything.
You can also handle tracking URLs within Google Webmaster Tools.

How google bot see's two the same rel canonicals?
Hi, I have a website where all the original URL's have a rel canonical back to themselves. This is kinda like a fail safe mode. It is because if a parameter occurs, then the URL with the parameter will have a canonical back to the original URL. For example this url: https://www.example.com/something/page/1/ has this canonical: https://www.example.com/something/page/1/ which is the same since it's an original URL This url https://www.example.com/something/page/1/?parameter has this canonical https://www.example.com/something/page/1/ like i said before, parameters have a rel canonical back to their original url's. SO: https://www.example.com/something/page/1/?parameter and this https://www.example.com/something/page/1/ both have the same canonical which is this https://www.example.com/something/page/1/ Im telling you all that because when roger bot tried to crawl my website, it gave back duplicates. This happened because it was reading the canonical (https://www.example.com/something/page/1/) of the original url (https://www.example.com/something/page/1/) and the canonical (https://www.example.com/something/page/1/) of the url with the parameter (https://www.example.com/something/page/1/?parameter) and saw that both were point to the same canonical (https://www.example.com/something/page/1/)... So, i would like to know if google bot treats canonicals the same way. Because if it does then im full of duplicates 😄 thanks.

Do I submit a sitemap for a highly dynamic site or not? If so, what's the best way to go about doing it?
I do SEO for online boutique marketplace. I've been here for about 4 weeks and no one's done there SEO (they've been around for about 5 years), so there's lots to do. A big concern is whether or not to submit a sitemap, and if I do submit one, what's the best way to go about doing one.

Why is this site beating mine? I can't work it out!
I feel my site is not to bad. Needs more work and could be better but what site could not, However i'm bamboozled by some of the sites that are out ranking me on key terms. e.g. Horse Rugs http://www.fasttackdirect.co.uk/products-1-122/Horse_Clothing/HORSE_RUG_SALE.html ranking 8th http://www.centralsaddlery.co.uk/horse/horse-rugs/ not ranking in first 10 pages I dont expect my site (the later) to rank well as its not up there with the bigger players in our industry yet however I can't see why a page like the one i mentioned is ranking so well when as far as i can see its not as well optimized and has very little content. This is not me ranting about it or whining about why i'm not top etc. I just can't work it out and would love sombody to explain the reasons for this? The only thing i can think of is that they have more category with the words "Horse Rugs" in them. Other than that i'm stumped! Ideas on a postcard please!

Replacing H1's with images

Should we introduce subfolders into the URLs on a new site?
A site we are working on currently gives no indication of the subfolders in the URL. Eg. the site uses: www.examplesite.com/brand-name Rather than: www.examplesite.com/popular-products/brand-name There are breadcrumbs on site to show the user what part of the site they are in and how they navigated there. We are building a new site and have to decide what route to take: Since the site is already performing relatively well in the SERPs and the URLs are nice and short this way, is it a good idea to keep them like this or is it better for usability to include the subfolders?
