Optimizing a website which uses information from a database

Hi,
Sorry if this question is very general. I am in the process of building a website for local business, and it it will be heavily dependent on a database.
The database will contain loads of information which can be optimized such as business directory listings, articles, forums, questions and answers etc. The businesses will also be able to link to and from the site.
Which is the best way to display this information so that it can be optimized the best? I was going to use drop down boxes on a single page, ie main category, sub catagory, then display the business listings based on this.
However, as the information on the page changes constantly based on the drop down the robot / user uses, I am assuming this is very hard to get optimized well.
Does anyone know a better way?

Ok - I will ask something else which might help (and which I might understand).
From reading around, I understand that search engines will index pages with
?category=foo&subcategory=fee on the end. Can anyone confirm this, as if this is true it will make my life a lot easier!Thanks

Thanks for the reply. Can you give me any examples of this, or explain how it might help. I am a beginner with regards to SEO, and not come across this term in regards to web design.
Do you mean have a file for each category, and then a page for each sub category, and another page for the listings? Can this be automated, or is it manual?

I don't know if this will solve your problems, but could you program the site using breadcrumb navigation? That will go a long way in your seo efforts.

Disavowing Links: Over-optimized Anchor Text
If a site has been effected by Penguin, and the main issue is over-optimized anchor text. Would the disavow file take care of this? If there is a no-follow added to the link when Google next crawls the site, wouldn't you still have the optimized anchor text in your profile?

Optimizing internal links or over-optimizing?
For a while I hated the look of the internal links page of Google Web Master Tools account for a certain site. With a total of 120+K pages, the top internal link was the one pointing to "FAQ". With around 1M links. That was due to the fact, on every single page, both the header and the footer where presenting 5 links to the most popular questions. The traffic of those FAQ pages is non-existent, the anchor text is not SEO interesting, and theoretically 1M useless internal links is detrimental for page juice flow. So I removed them. Replacing the anchor with javascript to keep the functionality. I actually left only 1 “pure” link to the FAQ page in the footer (site wide). And overnight, the internal links page of that GWT account disappeared. Blank, no links. Now... Mhhh... I feel like... Ops! Yes I am getting paranoid at the idea the sudden disappearance of 1M internal links was not appreciated by google bot. Anyone had similar experience? Could this be seen by google bot as over-optimizing and be penalized? Did I possibly triggered a manual review of the website removing 1M internal links? I remember Matt Cutts saying adding or removing 1M pages (pages) would trigger a flag at google spam team and lead to a manual review, but 1M internal links? Any idea?

Why is my business website site dropping down the ranking
Hi, i have a business site which is dropping down the ratings and I would like your help in understanding why. I know a business site is different from other sites such as news sites and blogs where the front page changes all the time. I would like to know what is the best way to get google to visit the site on a regular basis, should i have a page that changes all the time or should i keep changing all the pages on the site. Would adding an SSL certificate help my website?
SSL certificates can obviously be a used as a ranking factor by Google, but would a site with no need for an SSL certificate notice a gain by adding one? Is it possible to demonstrate you have an SSL certificate without having some https pages on your site?

Hiding Duplicate Content using Javascript
We have e-commerce site selling books. Besides basic information on books, we have content for “About the book” , “Editorial Reviews”, “About the author” etc. But the content in all these section are duplicate and are available on all sites selling similar books. Our question is: 1.Should we worry about the content being duplicate?2.If yes, then will it by a good idea to hide this duplicate content using javascript or iframe?

Website redesign launch
Hello everyone, I am in the process of having my consulting website redesigned and have a question about how this may impact SEO. I will be using the same URL as I did before, just simply replacing an old website with a new website. Obviously the URL structure will change slightly since I am changing navigation names. Page titles will also change. Do I need to do anything special to ensure that all of the pages from the old website are redirected to the new website? For example, should I do a page level redirect for each page that remains the same? So that the old "services" page is pointed to the new "services" page? Using Drupal to Author Websites across 2 Domains
I am new to Drupal and as an organization we are considering using it to author both our corporate site and our blog. In the future we'd like our blog to live at a separate domain and I understand Drupal is capable of publishing across 2 domains.
