How to defend against link cloaking

Hi,
I own a website where recently a lot of backlinks have been going to my old domain that 301's to my new domain. During the past 2 months I have noticed a massive amount of links pointing to my old domain. When I go to look at the links and go to the page all I see is a search bar which to me this seems like link cloaking. I am not sure what I should do. Obviously I am not doing the link building and someone is targeting anchor specific keywords from multiple domains that all look the same. My question is should I report it myself in google webmaster tools before I get hit with a filter or penalty, or would this force them to penalize me. And if I do get caught up in a penalty I would not know how to fix this since I doubt the webmaster is linking to me out of the kindness of his heart. Any advice?

From personal experience and from advice I've had before, you can expect google to be lenient. From what I understand, they will discredit the links, but make sure that it won't harm your site in any future updates, just make sure that you're not partaking in any suspicious activity elsewhere though. I did personally have this happen on a few separate occasions; first time round I didn't react and let it be. Then google did an update and gave me a warning on unnatural links. Got it sorted by demonstrating to Google that the links weren't our doing and demonstrated that we had tried to communicate with the site owner (found their details through Whois). Google then replied saying they had reconsidered my request and rankings went back up. The second time it happend I went straight to google with a resubmission request and explained the situation, they again came back and said they had recorded my input and no impact to site. Paid links that are passing link equity from a blog?
We have a well-known blogger in our industry with whom we've had a long-standing relationship. We've had inbound links from his blog for many, many years. Today I noticed that we are running a banner ad listed on all pages of his blog under a heading that says "Sponsors." He has dedicated an entire page of his site giving full disclosure of all advertising. However, all of the links on his site pointing to us are passing link equity. To my knowledge they've been this way ever since they were first established years ago. I am fairly certain this fellow, with whom we have an excellent relationship, neither knows nor cares what a "nofollow" attribute is. I am afraid that if I contact him with a request that he add "nofollow" attributes to all of our links that it will damage our relationship by creating friction. To someone who knows nothing and cares nothing about SEO, asking them to put a "nofollow" on a link could either seem like a technical request they don't know how to handle, or something even potentially "shady" on our part. My question is this: Considering how long these links have been there, is this even worth worrying about? Should I just forget about it and move on to bigger fish, or, is this a potentially serious enough violation of Google Webmaster guidelines that we should pursue getting those links "nofollow" attributes added? I should add that we haven't received any "unnatural" link notifications from Google, ever, and haven't ever engaged in any questionable link-building tactics.

Linking shallow sites to flagship sites
We have hundreds of domains that we are either doing nothing with, or they are very shallow. We do not have the time to build enough quality content on them since they are ancillary to our flagship sites that are already in need of attention and good content. My question is...should we redirect them to the flagship site? If yes, is it ok to do this from root domain to root domain or should we link the root domain to a matching/similar page (gymfranchises.com to http://www.franchisesolutions.com/health_services_franchise_opportunities.cfm)? Or should we do something different altogether? Since we have many to redirect (if this is the route we go), should we redirect gradually?

Internal linking disaster
Can someone help me understand what my devs have done? The site has thousands of pages but if there's an internal homepage link on all of the pages (click on the logo) shouldn't that count for internal links? Reciprocal links and nofollow tag
What happens if I link to a site using the nofollow tag and they are linking back to me with a dofollow link? Will it give me as much power and link juice as if it was a one way link (to me) or will Google discount the link because it's reciprocal?

Are no follows leaking link juice?
Recently, in a discussion on resources pages EGOL informed me that just because I had no followed the links on my my resource page, I was still leaking link juice. He mentioned that this was a recent change in Google policy. This was quite a surprise. I have done a couple of searches on this recent change but have not found any information. Am I simply the last one on the planet to learn this and this change is widely known and understood? If so, does that mean honest resource pages (I have two such pages) that are there to help visitors are negatively impacting the site - at least in terms of SEO? If they are leaking link juice is it comparable to a followed link or a smaller amount that has less impact?

Are multiple links devalued on the same domain?
I'm in negotiations to get links placed on a popular blog with good stats. I'm allowed to pick older posts on the site, and I get to pick the anchor text. Is it best practice to diversify the links by having different keywords pointing to different pages or am I better off pointing as many links as I can at one page (varying anchor text)? Also, is it best to pick a more recent blog post, or is it ok to pick one from say, 2009?
