Best way to handle SEO error, linking from one site to another same IP

We committed an SEO sin and created a site with links back to our primary website. Although it does not matter, the site was not created for that purpose, it is actually "directory" with categorized links to thousands of culinary sites, and ours are some of the links.
This occurred back in May 2010. Starting April 2011 we started seeing a large drop in page views. It dropped again in October 2011. At this point our traffic is down over 40%
Although we don't know for sure if this has anything to do with it, we know it is best to remove the links.
The question is, given its a bad practice what is the best fix? Should we redirect the 2nd domain to the main or just take it down? The 2nd domain does not have much page rank and I really don't think many if any back-links to it.
Will it hurt us more to lose the 1600 or so back links? I would think keeping the links is a bad idea.

The 2 sites are quite related as to the nature of the content. Perhaps doing a domain 301 redirect might be the best choice.
We're flying blind here. Clearly traffic dropped significantly but we're out here trying to fix what we are not even sure is broken.

Thank you. There are 2 separate sites, both owned by us. There are about 1600 links from the "directory" site, back to our main site.

Redirecting one site to another when the two sites are not highly related doesn't help SEO in a major way. And if there is or was ever any real value to the directory, if people type that domain and end up on your site but don't get redirected to another directory (or at the very least a new custom page that explains why they were redirected and thus that new custom page at least has content related to the topic of that directory), it will be confusing to them and that in turn would not help SEO either.
Given your situation, if you set up such a page, don't communicate in that description the reason you shared here about why the site was created, because that's not necessary. Instead, just describe what the directory was focused on overall. And explain that you hope to one day resurrect the directory on this site, but in the mean time, hope visitors will find your site helpful...
(In other words, use marketing spin to make it sound all positive all around, while keeping topical focus on target to match the value of the 301 from an SEO perspective)

Just speaking to the very last part of your question and hoping I understand you correctly: it will not hurt you to lose those 1,600 backlinks if they're all from the same site that is actually your site. Changes are, Google is already discounting them. And if it's not, it will only be like losing one link, not 1,600, because all the links are from the same site and are not giving you any kind of extra boost.

This can shorted the url by 40% and still have keyword in url Is there any benefit in doing his? Re canonical urls, I only have about 15 products that are selected in many categories.the other 200 are under once category only. Product pages don't have many backlinks at the moment. Is this campaign of spammy links to non-existent pages damaging my site?
My site is built in Wordpress. Somebody has built spammy pharma links to hundreds of non-existent pages. I don't know whether this was inspired by malice or an attempt to inject spammy content. Many of the non-existent pages have the suffix .pptx. These now all return 403s. Example: https://www.101holidays.co.uk/tazalis-10mg.pptx A smaller number of spammy links point to regular non-existent URLs (not ending in .pptx). These are given 302s by Wordpress to my homepage. I've disavowed all domains linking to these URLs. I have not had a manual action or seen a dramatic fall in Google rankings or traffic. The campaign of spammy links appears to be historical and not ongoing. Questions: 1. Do you think these links could be damaging search performance? If so, what can be done? Disavowing each linking domain would be a huge task. 2. Is 403 the best response? Would 404 be better? 3. Any other thoughts or suggestions? Rank drop after link reclamation
Link reclamation is good activity interms of technical SEO and UX. But I noticed couple of times rank drop post the link reclamation activity. Why does this happen? What might be the cause? Beside redirecting to the most relevant page in contest to the source page content; anything else we must be looking into?

Somebody took an article from my site and posted it on there own site but gave it credit back to my site is this duplicate content?
Hey guys, This question may sound a bit drunk, but someone copied our article and re-posted it on their site the exact article, however the article was credited to our site and the original author of the article had approved the other site could do this. We created the article first though, Will this still be regarded as duplicate content? The owner of the other site has told us it wasn't because they credited it. Any advice would be awesome Thanks

Disavow links leading to 404
Looking at the link profile anchor text of a site i'm working on new links keep popping up in the reports with let's say very distasteful anchor text. These links are obviously spam and link to old forum pages for the site that doesn't exist any more, so the majority seem to trigger the 404 page. I understand that the 404 page (404 header response) does not flow any link power, or damage, but given the nature and volume of the sites linking to the "domain" would it be a good idea to completely disassociate and disavow these domains?

Partner Site In Bound Links
We have a staffing agency client that uses a 3rd party site (with different URL) to display open jobs for web viewers to see. However we are getting a bunch of backlinks from this site from the footer because it is set up as a White Label... Should I add a rel=nofollow to the links in the footer? Disavow the links from the site? Do nothing? I am not really sure. Thanks!

SEO problems with PR Newswires
Just been investigating PR newswires for the first time (despite having worked in PR for over a decade!) One of my clients has asked my to send out a news release via a newswire of my choice. I will not be posting the news release on my client's website, to avoid the most obvious duplication issue. Has anyone had SEO probs from newswires though? I just saw one which offered: "Minimum guaranteed number of media websites on which your release is posted" alarm bells!
