What is the best way to hide duplicate, image embedded links from search engines?

Hoping to get the community’s advice on a technical SEO challenge we are currently facing. [My apologies in advance for the long-ish post. I tried my best to condense the issue, but it is complicated and I wanted to make sure I also provided enough detail.]
Context: I manage a human anatomy educational website that helps students learn about the various parts of the human body. We have been around for a while now, and recently launched a completely new version of our site using 3D CAD images. While we tried our best to design our new site with SEO best practices in mind, our daily visitors dropped by ~15%, despite drastic improvements we saw in our user interaction metrics, soon after we flipped the switch.
SEOMoz’s Website Crawler helped us uncover that we now may have too many links on our pages and that this could be at least part of the reason behind the lower traffic. i.e. we are not making optimal use of links and are potentially ‘leaking’ link juice now.
Since students learn about human anatomy in different ways, most of our anatomy pages contain two sets of links:

Clickable links embedded via JavaScript in our images. This allows users to explore parts of the body by clicking on whatever objects interests them. For example, if you are viewing a page on muscles of the arm and hand and you want to zoom in on the biceps, you can click on the biceps and go to our detailed biceps page.

Anatomy Terms lists (to the left of the image) that list all the different parts of the body on the image. This is for users who might not know where on the arms the biceps actually are. But this user could then simply click on the term “Biceps” and get to our biceps page that way.
Since many sections of the body have hundreds of smaller parts, this means many of our pages have 150 links or more each. And to make matters worse, in most cases, the links in the images and in the terms lists go to the exact same page.
My Question: Is there any way we could hide one set of links (preferably the anchor text-less image based links) from search engines, such that only one set of links would be visible? I have read conflicting accounts of different methods from using JavaScript to embedding links into HTML5 tags. And we definitely do not want to do anything that could be considered black hat.

The drop in your site traffic may be due to a number of things, not just links on the page. If you restructured your URLs, changed title tags, etc etc. There can be lots of reasons besides number of links on the page. You now have a new site that Google is trying to sort out and so you may simply have a little drop in the SERPs.
If you have the tools, look and see if your ranking did drop and monitor that. Also use your analytics to see where the drop is coming from.

H3 Tags - Should I Link to my content Articles- ? And do I have to many H3 tags/ Links as it is ?
Hello All, On my ecommerce landing pages, I currently have links to my products as H3 Tags. I also have useful guides displayed on the page with links useful articles we have written (they currently go to my news section). I am wondering if I should put those article links as additional H3 tags as well for added seo benefit or do I have to many tags as it is ?. Link-building best SEO practice (one-off VS periodic blogging)
Hi all, Generally, what would be best when building a website's ranking through link building? Having the same links from the same bloggers or receiving new links from different bloggers every time? A lot of the SEO services offer 4-8 blog backlinks per month. Would it be best if these links came from different sources every time or most from the same sources each month? Which search engines still use Meta Keywords?
I know Google doesn't use meta keywords in meta tags, but i was wondering if there are other smaller search engines that still do? Id it worth it to add meta keywords for them?

What's the best way to manage content that is shared on two sites and keep both sites in search results?
I manage two sites that share some content. Currently we do not use a cross-domain canonical URL and allow both sites to be fully indexed. For business reasons, we want both sites to appear in results and need both to accumulate PR and other SEO/Social metrics. How can I manage the threat of duplicate content and still make sure business needs are met?

amazon.it Currently I have 18 CCTLDs for one brand in different languages (no DC). I am linking from each content page to each other language domain, providing a link to the equivalent content in a separate language on a different CCTLD doamin. However, with Google's discouragement of site-wide links I am reviewing this practice. I am tending towards making the language redirects on each page javascript driven and to start linking only from my home page to the other pages with optimized link titles. Does Google WMT download links button give me all the links they count
Hi Different people are telling me different things I think if I download "all links" using the button in WMT to excel, I am seeing all the links Google is 'counting' when evaluating my site. is that right?

Is there a way to stop my product pages with the "show all" catagory/attribute from duplicating content?
If there were less pages with the "show all" attribute it would be a simple fix by adding the canonical URL tag. But seeing that there are about 1,000 of them I was wondering if their was a broader fix that I could apply.

Sub domain versus separate domains, which is better for Search engine purposes?
We are pitching to a hotel client to build two new websites, a summer website and a winter website, two completely different looking websites. The client wants to automatically switch their domain name to point to one or the other, depending on the time of year. The customer does not want to use a landing page where you would choose which site to visit; they want the domain name to go directly to the relevant website. Our options: Set up two new domain names and optimise each website based on the holiday season and facilities offered at that time of year. Then change the exisiting domain name to point at the website that is in season. Or Use the existing domain name and setup two sub domains, switching the home page as necessary. We have been chewing this one over for a couple of days, the concern that we have with both options is loss of search visibility. The current website performs well in search engines, it has a home page rank of 4 and sub-pages ranking 2 and 3’s, when we point the domain at the summer site (the client only has a winter website at present) then we will lose all of the search engine benefits already gained. The new summer content will be significantly different to the winter content. We then work hard for six months optimising the summer site and switch back to the Winter site, the content will be wrong. Maybe because it's Friday afternoon we cannot see the light for the smoke of the cars leaving the car park for the weekend, or maybe there is no right or wrong approach. Is there another option? Are we not seeing the wood for the trees? Your comments highly welcome. Martin
