Persistent Unnatural Links in Webmaster tools

We recently were notified about unnatural links from two websites (totalling a few thousands links each). We went to the websites and asked them to remove the links, which they apparently did.
After this we applied for reconsideration to Google, explaining the situation, however they came back and said we still have links. We noticed there were still links, however there were less than before, and so we once again asked the sites to remove all the links.
Now we are sure all the links are gone as when we click a random link and view the page source there is no reference to our site, however WebMaster tools is not updating the link list, claiming we still have thousands of links.
Do we have to apply for another reconsideration request to get them to re-crawl the sites to get rid of the links, or should it happen automatically?

Thanks for the answers everyone. I'm currently going through and making a spreadsheet of the sites who are linking more than 100 times.
Some of the sites I have no idea why there are links or why there are hundreds for them for that matter. We are going to contact them all (if we can find their contact details) and then apply for reconsideration.

I'm guessing that you have other links that you probably think are ok but are unnatural in the eyes of Google. I have found that most webmasters, when evaluating their links tend to be too lenient.
Any link that was built by you or an SEO for the point of increasing your Google rankings is considered unnatural in the eyes of Google. It may have been the two websites you mentioned that set off the penalty, but now that you've got a penalty you've got to come totally clean.
You need to make an attempt to contact each website that has a potentially unnatural link to your site using all means possible - email address from site, contact form, and email from whois data. If you can't get a link removed then you need to show in your reconsideration request a copy of every attempt to get the link removed. That usually does the trick, but it's a lot of work!

It's so hard to tell whats natural and what's not in Google's eyes, i think the rule of thumb here is, if you have paid someone to do link building for you question those links and start there, also look out of poor directory submissions too (there are some good directorys) however you know the ones i mean.
Download the links in WMT and start there,
It's an absolute pain in the backside as you will never know what links your removing and how Google views them
Make a Google doc's account, list every single link you can find, Visit every single one of those links and catalogue what has been done, if its been removed note is has been removed , if you have requested the removal note that down too so in your next reconsideration request Google can see you have been actively trying to resolve the issues, and don't forget to link in that Google doc
If you have used a 3rd party who's is getting your link building for you be honest and name them, if you know you have done wrong apologise and tell them it will never happen again,
Never say its a competitor as that is very highly unlikely, you may have 1000's of links so good luck and it wont be easy,

Yes, you shall again have to apply for the reconsideration. But before applying, make sure clean your overall link profile. You should only have natural links (or should appear as natural, which Google can't detect).
Once you're sure that there are no thin quality, unnatural links, you can again apply for reconsideration.

Change of address form in Webmaster Tools
I have changed my domain from .co.uk to .com and tried to submit a change of address form in Google Webmaster Tools. However it seems because I redirect my home page onto www.domain.com/index.php I cannot submit the form as it is not a domain name. Is there a way round this? No follow links from ban sites
Hello boys and girls. I'm auditing my link profile and came across links pointing to my sites, from a ban site (site: domain.com gives back no result).yet the links are no follow. should i try to remove them all? i know no follow should be enough, yet my links are set in a bad neighborhood. what would you recommend??

Toxic Link Removal
Greetings Moz Community: Recently I received an site audit from a MOZ certified SEO firm. The audit concluded that technically the site did not have major problems (unique content, good architecture). But the audit identified a high number of toxic links. Out of 1,300 links approximately 40% were classified as suspicious, 55% as toxic and 5% as healthy. After identifying the specific toxic links, the SEO firm wants to make a Google disavow request, then manually request that the links be removed, and then make final disavow request of Google for the removal of remaining bad links. They believe that they can get about 60% of the bad links removed. Only after the removal process is complete do they think it would be appropriate to start building new links. Is there a risk that this strategy will result in a drop of traffic with so many links removed (even if they are bad)? For me (and I am a novice) it would seem more prudent to build links at the same time that toxic links are being removed. According to the SEO firm, the value of the new links in the eyes of Google would be reduced if there were many toxic links to the site; that this approach would be a waste of resources. While I want to move forward efficiently I absolutely want to avoid a risk of a drop of traffic. I might add that I have not received any messages from Google regarding bad links. But my firm did engage in link building in several instances and our traffic did drop after the Penguin update of April 2012. Also, is there value in having a professional SEO firm remove the links and build new ones? Or is this something I can do on my own? I like the idea of having a pro take care of this, but the costs (Audit, coding, design, content strategy, local SEO, link removal, link building, copywriting) are really adding up. Any thoughts??? Link juice and max number of links clarification
I understand roughly that "Link Juice" is passed by dividing PR by the number of links on a page. I also understand the juice available is reduced by some portion on each iteration. 50 PR page 10 links on page 5 * .9 = 4.5 PR goes to each link. Correct? If so and knowing Google stops counting links somewhere around 100, how would it impact the flow to have over 100 links? IE 50 PR page 150 links on the page .33 *.9 = .29PR to each link BUT only for 100 of them. After that, the juice is just lost? Also, I assume Google, to the best of its ability, organizes the links in order of importance such that content links are counted before footer links etc.

Diagnostic says too many links on a page and most of the pages are from blog entries. Are tags considered links? How do I decrease links?
I just ran my first diagnostic on my site and the results came back were negative in the area of too many links one a page. There were also quite a few 404 errors. What is the best way to fix these problems? Most of the pages with too many links are from blog posts, are the tags counted as well and is this the reason for too many links?

How do you find bad links to your site?
My website has around 900 incoming links and I have a Google 50 penalty that is sitewide. I have been doing research and from what I can see is that the 50 penalty is usually associated with scetchy links. The penalty started last year. I had about 40 related domains to my main site and each had a simple one page site with a link to the main site. (I know I screwed up) I cleaned up all of those links by removing them. The single page site still exist, but they have no links and several of them still rank very well. I also had an outside SEO person that bought a few links. I came clean with Google and told them everything. I gave them all of my sites and that the SEO person had bought links. I gave them full disclosure and removed everything. I have one site that I can't get the link removed from. I have contacted them numerous times to remove the link and I get no response. I am curious if anyone has had a simular experience and how they corrected the situation. Another issue is that my site is "thin" because its an ecommerce affiliate site and full of affiliate links. I work in the costume market. I'm also afraid that I have other bad links pointing to my site. Dooes anyone know of a tool to identify bad links that Google may be penalizing me for at this time. How do I know which page a link is from
