Recovering from an Automatic penalty

My website dropped from ~15 to 500 + for our main keywords in target markets (but are still doing okay in other countries and for other keywords)
I cleaned my site up and contacted Google who told me no manual spam actions were taken on my site. The only thing I can think is that we suffered from an automatic penalty (the drop corresponded with a small panda update).
If that is in fact what happened, how do we recover?
Also feel free to contribute other ideas about what may have occurred.

Penalty date - July 28
Past SEO - usual exact match stuff and a little link buying
Clean up - remove/change links, but internal and external and de-optimize on penalized so keyword is under-optimized and no way could be interpreted as keyword stuffing.
Told Google - sent excel with all the cleanup we did
We are in the gaming industry and it seems like most of our links are coming from affiliates. I told Google this as well since we should not be penalized if our affiliates are doing scammy things.

There are still a lot of questions you have to answer before any specific advice can be given. Without answering these questions, it is impossible to say whether you have been penalised for one thing or another (such as an 'algo anchor text penalty').
For example, when exactly did the drop occur? What is the URL of your site? What SEO have you undertaken in the past? What did you do to 'clean up' your site? What else did Google tell you (if anything)?
With this kind of information, it would be easier to pin-point exactly what has happened to your site.

Based on your description it looks like an algo anchor text penalty.
That means your main term is overused in on page optimisation and/or used as anchor text way to much.
If this is the case you should start de-optimizing for this term and change or remove any "bad" links that is using this term as anchor text.
First of all you should identify if your link profile is un balanced - that means again, if you have as ratio a lot of in coming links using this term as anchor text.
Is this term also part of your domain name ? You can't really do much about this (the domain thing that is) but at least you can de-optimize teh site so the term is not all over the place.
Google likes to be told what toi rank for and for what term but not in a very loud voice - if you know what I mean.
Once you've cleaned / edited some bad links that used this term as anchor text and you've tunned down a noch the on-page optimisation for the term (internal links/anchors, h1, url format, titles and even content / text within your site) and based on the size of your site (as number of pages vs crawling numbers) you will then have to wait for the site to be re-crawled and you will recover. However you will probably not go back to the initial position (around 15) as some factors that were coming into play for your 15 position will no longer be in place / counting towards your rankings.
As soon as you recover you will need to build a plan for this term in order to improve rankings but don't go again over borad with the optimisation... eg: build good links to the page /that is ranking for this term but without the term as anchor text, channel your internal PR towards this page but again without heavy optimisation around the term.

SEO penalty for changing domains by simply switching DNS on Wordpress and adding 301s server-side?
Working on a domain change for a client. They're hosted on Wordpress and their developer wants to simply switch out the DNS for the new domain to point to wordpress, and then have the old domain use 301s to redirect to the new domain. The url structure will be the same, but there will be no CMS connected to the old domain after the switch. Is this dangerous for SEO? A significant portion of their customers are from organic traffic and losing SEO value would be very bad.

Recovery from manual penalty, several sites sell same products
We are still struggling with the consequences of a manual penalty. Here the history we got a manual penalty in September 2013 on our main site kinderwagen.com for unnatural links we cleaned up our link profile and the penalty was lifted in February 2014 we did nothing in terms of link building until December 2014 from December 2014 we started to build natural links, we mostly gave away our products for reviews, that way we built first one content link per month now 2-3 content links per months we expanded our social acitivities on facebook and google plus we started a blog in the beginning of this year and rewrote our guide section For now the results of all this have been very modest. We are basically still stuck where we were after the penalty. In contrast our sites in other languages where we do similar activities perform quite well. There is one difference in Germany (where this kinderwagen.com is) we have other niche sites which partially sell the the same products. We made sure that every product is indexed only once, however it might still hurt the main site. Does anyone have experience in a similar situation or advice what we could do? Thanks in advance. WhoIs penalty
Does anyone know if it's possible to get a penalty on WHOIS data and a shared IP address? We had some bad SEO done (And at ranking demolished) on one of our company websites which has the same WHOIS data and is on the same IP address as another side which is just seems to have taken a knock. Is it possible Google could have associated both and penalised accordingly?

Google Penalty - Has It Been Lifted?
Hi, We have been trying to remove a ‘partial’ google penalty for a new client by the way of removing unnatural backlinks over a period of time and then submitting a reconsideration request, and uploading a disavow file etc. Previously Google listed the partial penalty in the ‘manual actions’ section of webmaster tools, making it possible for us to submit a reconsideration request. Having just logged in however we get the message ‘no manual webspam actions found’. So there isn’t any way we can submit a reconsideration request. Does this mean that the penalty has been lifted? Or could it still exist? If the latter is there any other way to submit a reconsideration request? Many thanks in advance, Lee.

How to handle a pure spam penalty (from GWT) as a blogging platform
Hello, I have a blogging platform which spammers unfortunately used a few years ago to create spam blogs. Since them, we've added spam filters and even if I can't not assume there isn't any spam blog left, I can say that most of the blogs are clean. The problem is, in Google Webmasters Tools, we have a Pure spam message in the Manual actions page. (https://support.google.com/webmasters/answer/2604777?hl=en), with a list of 1000 blog links. All these blogs have been marked as spam in our system for at least 1 year, technically it means they return a 410 header and display something like "this blog doesn't meet our quality requirements". When I've first seen the manual action message in GWT, I have asked for reconsideration request. Google answered within a week saying that they had checked again our website, but when I go went to the manual actions page, there was still a "pure spam" message, with a different list of blogs, which have already been marked as spam for a year at least. What should I do ? Ask for reconsideration requests as long as Google answers ? Thank you in advance,

My Website Has a Google Penalty, But I Can't Disavow Links
I have a client who has definitely been penalized, rankings dropped for all keywords and hundreds of malicious backlinks when checked with WebMeUp....However, when I run the backlink portfolio on Moz, or any other tool, they don't appear anyone, and all the links are dead when I click on the actual URL. That being said, I can't disavow links that don't exist, and they don't show up in Webmaster Tools, but I KNOW this site has been penalized. Also- I noticed this today (attached). Any suggestions? Can penalties be passed via 301 redirect?
I have a well established domain that's been hit with some penalties. It hasn't been nuked off the map, just downgraded, especially on short-tail, one word type queries. I'm planning on redirecting this domain to another well established domain. The domains already have a history of lots of interlinking and are very similar from a subject matter standpoint. I feel that the penalized domain has been hit with an "over-optimization" of link anchor text penalty (I'm hoping it's algorithmic, but it could be manual). My question is if anyone has ever heard of a penalty like this being transferred to another domain through a 301 redirect. My hope is that the penalty just puts a cap on how much juice the redirect can pass, rather than transferring the penalty to the other domain itself. Any thoughts on this?

Can backlinks negatively influence your ranking, or worse, cause a penalty?
Hello everbody! I am the owner of a price compare website and have been running it succesfully for over two years now. However, since february the news and articles section of our website lost a great deal of it's traffic. We did not completely lose traffic but only for items that were posted after february 2011. We have skilled content writers who do good research on the topics covered in our news section, i can honestly say we write our content for our visitors and not just for the search engines. We have investigated every part of our source code but we did not find anything there that was violating any guidelines. So my next guess was that maybe some incoming links could harm our news section. The most backlinks we receive are directed to our news and article section. These links are generally put on sites which use our RSS feed. There is just one website that we think could be the reason. It had included our RSS feed on each page which resulted in over 2,500,000 backlinks from a single domain which hosts a very poor quality website. We never considered it to be harmfull so we never did anything about it. My question is if this case could be the reason for the drop in traffic? kind regards, Jeroen from the Netherlands
