Competitor outranks us, even though we are better in every measurement

I run a site www.rent.com.au. We are a realestate portal that is dedicated to the rental market across Australia. We have been adding more content to our site and now have close to 80% of all realestate agent listings in Australia. Over the past few months we have spent time on:
- Canonicalisation of our search result and property pages
- Updating titles and descriptions to match key terms
- Adding a internal link structure to promote the capital cities of Australia
Yet despite this work there are sites which are much smaller, have less traffic, and haven't changed for years outranking us for terms like:
- rental properties perth
- houses for rent perth
One of these site is rentfind.com.au. Looking at the competitive domain analysis between us and rentfind we are better in every measurement.
I have compared our backlinks and there isn't too much difference with who is linking to us.
My conclusion is that there is something wrong with the way we are organising our content for search engines. I think that it could be because of our search drill-down from our home page, but before I do anything drastic it would be good to get some feedback on what we could be doing wrong.

I'd be careful doing this. You need to plan your strategy very carefully.
For instance, for the page http://www.rent.com.au/rent/properties-in-north+perth-wa-6006 you still might want that indexed for very specific, longtail searches about rental properties in north perth.
I'd start with some on site optimisation of existing pages. Get more content on whatever page you want to rank for and make sure the keyword is in title tags, alt image tags, headers, body text, anchor text from other parts of the site etc.
Also, try and build links to the pages you want to rank for, that will give Google a good indicator.
The noindex, follow - I would do a full site audit and identify exactly what pages you want to apply this to. This should be done VERY carefully.

My hands are tied about the number of ads. We comply with AdSense for the number of ads we display (3x AdSense for Content or 1 AsC + 3 AdSense for Search).
I would hope that the ads are offset by the content we provide.

Thanks Brad, I suspected something like this. Our site has two link structures - the drill down and the suburb. The idea was the drill down would be useful for users and also provide a way for crawlers to index our site. We would run with any page that would rank - although ideally it would be for the suburb page /rent/properties-in-perth-wa-6000 rather than /rental/wa/perth which is for all suburbs inside the greater metro area.
I think we should set a noindex,follow for all the drill down results, yet that would remove almost half of the pages indexed so I'm not sure if it is a good idea.

Just having a quick glance - if you go a Google search for 'rental properties perth' for your site (enter "rental properties perth site:rent.com.au" in Google) - your top ranking page for that term is http://www.rent.com.au/rent/properties-in-north+perth-wa-6006. I assume you'd want to rank for a page like this, however: http://www.rent.com.au/rental/wa/perth
Is that the case?
The URL http://www.rent.com.au/rental/wa/perth rates as only a 'B" in SEOmoz's on page report card tool. The keyword is only mentioned only 3 times on the page, only once on the body.
There's obviously some issues with that - plus your internal linking structure. You need to direct all 'Perth' type pages to a central Perth location.

Should I canonicalize URLs with no query params even though query params are always automatically appended?
There's a section of my client's website that presents quarterly government financial data. Users can filter results to see different years and quarters of financial info. If a user navigates to those pages, the URLs automatically append the latest query parameters. It's not a redirect...when I asked a developer what the mechanism was for this happening, he said "magic." He honestly didn't know how to describe it. So my question is, is it ok to canonicalize the URL without any query parameters, knowing that the user will always be served a page that does have query parameters? I need to figure out how to manage all of the various versions of these URLs.

Better to Remove Toxic/Low Quality Links Before Building New High Quality Links?
Recently an SEO audit from a reputable SEO firm identified almost 50% of the incoming links to my site as toxic, 40% suspicious and 5% of good quality. The SEO firm believes it imperative to remove links from the toxic domains. Should I remove toxic links before building new one? Or should we first work on building new links before removing the toxic ones? My site only has 442 subdomains with links pointing to it. I am concerned that there may be a drop in ranking if links from the toxic domains are removed before new quality ones are in place. For a bit of background my site has a MOZ Domain authority of 27, a Moz page authority of 38. It receives about 4,000 unique visitors per month through organic search. About 150 subdomains that link to my site have a Majestic SEO citation flow of zero and a Majestic SEO trust flow of zero. They are pretty low quality. However I don't know if I am better off removing them first or building new quality links before I disavow more than a third of the links to the site. Any ideas? Thanks,

My website keeps getting hit every other month. What should I do?
Since April 2012, my website impressions has dropped about 88% according to GWT. Every other month or so, the impressions are dropping by about 30%. My total traffic (visitors, not impressions) has dropped by about 25% but now I am getting lots of junk traffic. A few of the major keywords I used to rank for are still ranking in the top 10 but only in the USA. Lots of the keywords have gone to page 2 or 3 in the US and are gone to hell in other countries. Now I know I'm mostly responsible for this mess. About 3 years ago, I hired a freelancer to write news for my blog and she did a great job for quite some time so I stopped monitoring her work for duplicated content. Unfortunately, she started to provide me with copied content after a while and did so for almost 9 months before I noticed it. I had also hired RankPoop - errr I mean RankPop - to build some backlinks and that eventually got me in trouble too. I got an unnatural links warning in GWT in July 2012. Since then, I had more than 50% of the bad links taken down. There are still lots of them but they sure account for way less than 50% of all the backlinks. I have not submitted a reconsideration request yet as I haven't compensate for all the links taken down yet. I also started adding LOTS of fresh, unique and useful content to the website. I've added near 400 articles (sometimes up to 7 or 8 articles a day) over the last 5 months. I've also set lots of the duplicated posts to "noindex" and when they're not indexed anymore, I completely removed them in order to avoid any copyright issues (some were 100% identical to the source). I keep doing this gradually to avoid 404 errors. In early March of this year, I did a complete redesign of the site. The navigation structure stayed the same and visually, the layout is quite the same although the graphical elements are much more professional and the site is much faster. As much as I would've like to avoid a complete redesign, major technical issues from the previous design (and development platform) was now forcing me to do so. Unfortunately, I updated the website design right before the last Panda update so now I don't know if the recent traffic lost is due to the new design or because of Panda... or both. Google is like a police officer who repeatedly give you tickets for the same offense, yet they won't tell you what that offense is. Home page indexed but not ranking...interior pages with thin content outrank home page??
I have a Joomla site with a home page that I can't get to rank for anything beyond the company name @ Google - the site works fine @ Bing and Yahoo. The interior pages will rank all day long but the home page never shows up in the results. I have checked the page code out in every tool that I know about and have had no luck....by all account it should be good to go...any thoughts/comments/help would be greatly appreciated. Combining 2 blogs into one. What is quicker, easier and better - rel canonical or an htaccess/ 301?
The objective I have is to archive an entire blog (which I no longer have time to keep up) with multiple posts over 4years , into another blog as a a folder. My question: would it be quicker and easier to do a rel canonical, or separately list all pages in htaccess and do a 301 redirect.

While SEOMoz currently can tell us the number of linking c-blocks, can SEOMoz tell us what the specific c-blocks are?
I know it is important to have a diverse set of c-blocks, but I don't know how it is possible to have a diverse set if I can't find out what the c-blocks are in the first place. Also, is there a standard for domain linking c-blocks? For instance, I'm not sure if a certain amount is considered "average" or "above-average."
