Should I add SSL certificate site-wide? Or just on Checkout?

I'm setting up my SSL certificate and my programmer said it's smart to just apply it to the entire site. I'm concerned about how this could affect my SEO work. I've heard as far as SEO is concerned, applying it to just the checkout pages is the best way to do it.
What are your thoughts? What are potential problems?

Irving, I was going to put a redirect in, so that any time a user goes to the checkout page, it redirects from the http:// version to the https:// version (no matter how they get there: clicking a link, typing it in directly, black magic, etc). I believe the search engine bot should honor the redirect and only see the https version.

just on the checkout for the reason that the happy dude in the teal shirt said above me
make sure when the user jumps to and from https and http that you are using absolute links or you could wind up with duplicate versions of the site indexed in both http and https

I'd do it just on the checkout pages. If you use https over your entire site, every page will have to load all of its own resources as the browser won't be able to cache any files. I'd prefer to keep your page load times down, and only use https on pages that need it.

I think what your programmer meant to say is "It's easier to apply SSL to the entire site". For most instances on a new or existing site, I would recommend just adding it to the checkout page.

Backlinks from an Association Site
My company is joining an Industrial Association. Part of the membership is a link to our site from theirs. I've found that going to their site triggers a "threat alert" through our company malware detection system and shows a link that may be infected with malware. With all of that said I have (2) questions... Since this is a paid membership, will Google penalize us for having a link to our company from this association's website? Since a link on their site has potential malware issues, should we add our link to their site or could it be harmful to us? Any helpful advice is appreciated.

Site architecture & breadcrumbs
Hi A client hasn't structured site architecture in a silo type format so breadcrumbs are not predicating in a topical hierarchy as one would desire (or at least i think one would prefer) For example: say the site is called www.fruit.com and it has a category called 'types of fruit' and then sub/content pages called things like 'apples' and 'pears'. So in terms of architecture that should be: www.fruit.com/types-of-fruit/apples and www.fruit.com/types-of-fruit/pears etc etc The client has kept it all flat so instead architecture is: www.fruit.com/types-of-fruit and www.fruit.com/apples and www.fruit.com/pears As a result breadcrumbs follow suit and hence since also not employing logical predication dont reflect the topical & sub-topical hierarchy I have seen that some seo's at least used to think this was better for seo since kept the page/s nearer the root but surely its better to structure site architecture in a logical topical hierarchy so long as dont go beyond say 3 or 4 directories/forward slashes in the url's? Also is it theoretically possible to keep url structure as is (flat) and just edit/customise the breadcrumbs to reflect a topical hierarchy in a silo structure rather than change the entire site architecture & required 301'ing etc in order to do this (or is that misleading or just not possible?) Duplicate Content - Just how killer is it?
Yesterday I received my ranking report and was extremely disappointed that my high-priority pages dropped in rank for a second week in a row for my targeted keywords. This is after running them through the gradecard and getting As for each of them on the keywords I wanted. I looked at my google webmaster tools and saw new duplicate content pages listed, which were the ones I had just modified to get my keyword targeting better. In my hastiness to work on getting the keyword usage up, I neglected to prevent these descriptions from coming up when viewing the page with filter parameters, sort parameters and page parameters... so google saw these descriptions as duplicate content (since myurl.html and myurl.html?filter=blah are seen as different). So my question: is this the likely culprit for some pretty drastic hits to ranking? I've fixed this now, but are there any ways to prevent this in the future? (I know _of _canonical tags, but have never used them, and am not sure if this applies in this situation) Thanks! EDIT: One thing I forgot to ask as well: has anyone inflicted this upon themselves? And how long did it take you to recover?

Site Structure Still Old
Ok after my first SEO report from seomoz I re-structured one of my sites. I basically split it into two different sites. I did this way before it was re-crawled on 5/1 and the results still show pages that no longer exist on that domain. What is causing this (user error I am sure but I just need to know what I can do to fix it).

The course of action to move my macro site to some mini sites- justin if you can help
We have a site that we want to break up into mini sites but keep the old site for the major brands. Empirecovers.com is the major and we want to break it off into Empire Truck Covers and Empire Boat covers. What I am thinking of doing is linking from the home to Empiretruckcovers.com instead of a mini page on the site and 301 redirect the mini page to empiretruckcovers.com. Than (there wont be duplicate content) making a small page for truck covers on empire just so people do not get confused. Is this the best way to go or what do you suggest? We are doing this because I feel there is seo value in having mini sites and also the user experience will be cleaner and people will trust it a lot more than inside a big site. The other problem is I have some great rankings on the pages so I want to do it so there is as little damage as possible. I guess once I start I will do all the free directories, yahoo directory and try to get links as fast as I can. Any suggestions would be great. I am going to do a/b testing to see if my adwords convert better on mini site or on the big site for certain keywords too
