Should I consider webmaster tools links and linked pages ratio to remove unnatural links?

I don't know this is a suitable place for post this question. Anyway I have done it.
According to the Google webmaster tools, Links to your site page. My blog has considerable amount of links, from linked pages (from certain domain names). For an instance please refer following screenshot.
When I am removing unnatural links, should I consider these, links from linked pages ratio?
Almost all of these sites are social bookmarking sites. When I publish a new bookmark on those sites, they automatically add a homepage link. As a result of that, I got a huge number of home page links from linked pages.
What is your recommendation?

Howdy,
The big question is whether or not these links are actually "unnatural." If they are there because of overly-aggressive social booking marking, they may be considered unnatural and you may consider removing them.
Unfortunately, search engines never tell us exactly what links are bad or which are good. Social bookmarking links aren't necessarily good or bad by themselves, but often it depends on the anchor text - lots of exact match anchor text is usually a sign of unnatural linking.

Wish I could tell you one way or another to remove and/or disavow those links, but there's never an easy answer.

Honestly this is an issue we all come across. My biggest concert was always these bookmarking websites scraping content, so you end up with 50-60 domains with bookmarking services serving exact same content, linking to your site with thousands of links that hold no real value.
From what I see both sites have the same way of doing things with a ton of articles with direct name anchor texts in the title. Do you really need it? Does it help your community in any way with regards to your website performing better? Will you attract any new readers from those sites?
Are you removing manually (eg. asking owner to remove them from the sites) or are you using the disavow tool to handle it? Thanks!

Google Webmaster Tools : no data available
Hi guys I have a website which is 2 years old. Since 03/01/2013 I have no data in Google Webmaster Tools > Trafic > Search queries. The queries, the impressions and the clics dropped suddenly from one day to the next. I checked the rank of my keywords and the traffic of my site. They are stable and didn't move which means that they don't cause the problem. Has anybody had the same problem ? Is it Google Webmaster Tools bug ? Many thanks.

Webmaster Tools - Clarification of what the top directory is in a calender url
Hi all, I had an issue where it turned out a calender was used on my site historically (a couple of years ago) but the pages were still present, crawled and indexed by google to this day. I want to remove them now from the index as it really clouds my analysis and as I have been trying to clean things up e.g. by turning modules off, webmaster tools is throwing up more and more errors due to these pages. Below is an example of the url of one of the pages: http://www.example.co.uk/index.php?mact=Calendar,m1a033,default,1&m1a033year=2084&m1a033month=3&m1a033returnid=59&page=59?phpMyAdmin=xxyyzz The closest question I have found on the topic in Seomoz is: http://www.seomoz.org/q/duplicate-content-issue-6 I want to remove all these pages from the index by targeting their top level folder. From the historic question above would I be right in saying that it is: http://www.example.co.uk/index.php?mact=Calendar I want to be certain before I do a directory level removal request in case it actually targets index.php instead and deindexes my whole site (or homepage at the very least). No crawl code for pages of helpful links vs. no follow code on each link?
Our college website has many "owners" who want pages of "helpful links" resulting in a large number of outbound links. If we add code to the pages to prevent them from being crawled, will that be just as effective as making every individual link no follow?

I have TLD that has authority and a number of micro-sites built off of the primary domain. All sites relate to the same topic, as I am promoting a destination. Too Many On-Page Links
Hello. My Seomoz report this week tells me that I have about 500 pages with Too Many On-Page Links One of the examples is this one: https://www.theprinterdepo.com/hp-9000mfp-refurbished-printer (104 links) If you check, all our products have a RELATED products section and in some of them the related products can be UP to 40 Products. I wonder how can I solve this. I thought that putting nofollow on the links of the related products might fix all of these warnings? Putting NOFOLLOW does not affect SEO?

As an agency, what is the best way to handle being the webmaster and hosting provider for several sites (some of which are in the same industry and have natural links to each other)?
We are an agency that builds and hosts websites for several companies (some of which happen to be in the same industry - and therefore naturally link to each other - we do not dictate). In regards to handling their domain registrations, webmaster tools account, google analytics account, and servers, what is the best practice to avoid Google thinking that these companies are affilliated? Even though they aren't affiliated, we are afraid that us being the "webmaster" of these sites and having shared servers for them that we may be affecting them.

Why would you remove a canonical link?
Currently, my client's blog makes a duplicate page every time someone comments on a post. The previous SEO consultant told the developer to not put a canonical link directing it to the main blog post. Did taking out the canonical link result in these duplicate pages? My question is why would she recommend this action? Is it best to now add in the canonical link in or should we implement a 301 redirect or insert a index: no follow? Would adding a canonical link keep duplicate pages from happening in the future?
