Help Crawl friendliness for large site

After watching Rand's video I am trying to think of the best way to make my large site more crawl friendly.
Background
I have a large site with over 100k product skus and so when you get to a particular page of products there are tons of different refinements and options that help you sort the products. Most of these are noindex followed, but I was wondering if I should be nofollowing the internal links as well in order to keep bots out of those pages and going to the pages that I want them to go too. Is this a good way to handle it?
Also, does anyone have good recommendations of links to posts that deal with helping the crawl friendliness of a large site?

Good point. If you don't want the filter pages crawled at all, it would be better to just block them via robots.txt. My preferred approach is to use query parameters for filters, and canonicaling the filtered pages back to the original, unfiltered page.
Another approach is to use AJAX to dynamically filter the page. This takes more programming overhead, but won't result in tons of extra pages being crawled and potentially indexed.

Nofollowing internal links is almost never a good idea. You're just wasting valuable link juice.
Google actually just recently came out with a good guide for how to handle ecommerce navigation with lots of product options: http://googlewebmastercentral.blogspot.com/2014/02/faceted-navigation-best-and-5-of-worst.html
Also, if you have a lot of categories in you store, try to show navigation that is only relevant to the section of the store the user is in. For example, if the user is in the Flowers section, don't show a ton of links for Cellphones.

Google has deindexed 40% of my site because it's having problems crawling it
Hi Last week i got my fifth email saying 'Google can't access your site'. The first one i got in early November. Since then my site has gone from almost 80k pages indexed to less than 45k pages and the number is lowering even though we post daily about 100 new articles (it's a online newspaper). The site i'm talking about is http://www.gazetaexpress.com/ We have to deal with DDoS attacks most of the time, so our server guy has implemented a firewall to protect the site from these attacks. We suspect that it's the firewall that is blocking google bots to crawl and index our site. But then things get more interesting, some parts of the site are being crawled regularly and some others not at all. If the firewall was to stop google bots from crawling the site, why some parts of the site are being crawled with no problems and others aren't? In the screenshot attached to this post you will see how Google Webmasters is reporting these errors. In this link, it says that if 'Error' status happens again you should contact Google Webmaster support because something is preventing Google to fetch the site. I used the Feedback form in Google Webmasters to report this error about two months ago but haven't heard from them. Did i use the wrong form to contact them, if yes how can i reach them and tell about my problem? If you need more details feel free to ask. I will appreciate any help. Homepage 301 and SEO Help
Hi All, Does redirecting alternate versions of my homepage with a 301 only improve reporting, or are there SEO benefits as well. We recently changed over our servers and this wasn't set-up as before and I've noticed a drop in our organic search traffic. i.e. there was no 301 sending mywebsite.com traffic to www.mywebsite.com Thanks in advance for any comments or help.

I have 3500 pages crawled by Google, - why is SEOMOZ only able to crawl 400 of these ?
I added my site almost two weeks ago to the PRO DashBoard, and so far only 404 pages has been crawled, - but I know for a fact that there is 3500 pages that should be crawled. Other search engines has no problem in crawling and indexing these pages, so what can be wrong here ?

How to handle Not found Crawl errors?
I'm using Google webmaster tools and able to see Not found Crawl errors. I have set up custom 404 page for all broken links. You can see my custom 404 page as follow. http://www.vistastores.com/404 But, I have question about it. Will it require to set 301 redirect for broken links which found in Google webmaster tools?

Help changing category and page titles on established Magento site.
Hi All, This is my first post, I've been a Pro member for a while now, read many posts but have never asked a question here. I have an established Magento site that I need to do a lot of SEO work on. I am a newbie at SEO, so I wanted to ask for advice here. I just changed one of the category names, the url, meta title, and meta description. When making the change I selected the checkbox in the Magento backend that says "Create Permanent Redirect for Old URL" Example:

New Category: http://www.domain.com/new-category-name.html Everything worked fine with the exception of one alarming thing... I lost all of the page authority for the category itself and all of the sub categories and pages below it. Now the category and all pages below it show (on the moz toolbar) a PA of 1 and 0 links and 0 domains. I updated the sitemap. I did not do a 301 redirect in the .htaccess, I only chose the option to redirect on the Magento backend when changing the name and url of the category. I need to change a lot of other category and page names and urls but now I'm a bit gun shy, as I do not want to do something that will damage what little page rank I have at the moment. I'm looking for some advice from one of you guys who might be able to help me do this the correct way. I did some research on Google, but I'm still not sure of the correct method to accomplish this.
