Partial manual action - unnatural links from domain takeover

One of our clients took over a competitor and it would appear that all links to that take over website got redirected to our client. This resulted in ~430,000 links to our client in a short time period. This also resulted in a partial manual action against the unnatural links. What would Google be looking for us to solve in this case? Should we change all of the links to "no follow", should we remove them completey?

If you got a partial action warning when you redirected site A to site B, then there are a couple of possible reasons why:

If Site A has a lot of unnatural links pointing to it then those suddenly are pointing at Site B.

It's also possible that the unnatural links pointing to Site A were part of the problem but that it uncovered a problem with unnatural links to Site A.
If you know that Site A has had no manipulative link building done, then a quick solution would be to remove the redirect from Site B to Site A and file for reconsideration. However, if Site A has unnatural links as well then Google won't remove the warning unless you clean up those links as well.
If removing the redirect is not an option then there are a few things you can do:
-Do a link audit of all of the links pointing to Site A AND site b, attempt to manually remove as many links as you can, document your efforts, disavow the remaining unnatural links and then apply for reconsideration. The process of filing for reconsideration is extensive.
-There are also ways that you can redirect Site A to Site B and NOT pass any of the link equity. You can do so by redirecting via an intermediate page that is blocked by robots.txt. This is a complicated thing to do, but it can be done. This would remove the link equity from ALL links that pointed to Site B so that they don't pass to Site A. This includes removing the link equity from any good links that were there.
However, my guess is that if you got a warning for Site A that Site A may also have unnatural links, so you may have quite a job on your hands in cleaning this up.
With all of that being said, there is some debate as to whether you need to heed partial match warnings. In some cases Google says you can ignore the warning because Google is simply not counting the unnatural links. But, in every case that I have examined where a site got this warning, within a few weeks their rankings started to drop. In my opinion, these warnings should always be cleared.

Spam links - which link is most damaging to my rankings.
I have just started using Open Site Explorer and discovered a lot of spam links to my website.

Spam link? Links from linguee
Hi Everyone My site received a notification of unnatural links in Webmaster Tools and the site has had a penalty applied. I can see there are a lot of links from a site : linguee.com .de. nl. ect ..more than 30k of them! I am not sure where did those links come from! The suddenly appeared over the weekend. Does anyone has similar experience before and any suggestion? Thanks Ricky

What do I do with these back links?
In the last two weeks, I've got 10 pingbacks from this http://caraccidentlawyer.cc/coroner-ids-berkeley-bodies-who-were-killed-in-recent-car-accident/ and sites like it. The featured attorney is a competitor of ours and, since the links aren't sex/drugs/rock&roll related, (and he's linked too) I doubt this is a negative SEO campaign, but I want it to stop. These blogs are basically pure spam. Any suggestions?

URL redirecting domains
Hi Is there anything wrong/dangerous forwarding a clutch of domains to a sub page (landing page) on a different domain ? Say Brand X buys Brand Z and wants to close down Brand Z site but have Brand Z domain fwd to a landing page (explaining the company acquisition) on Brand X site. In addition Brand Z had a few related but unused domains forwarding to Brand Z doman & now also wants those fwd'd to the new landing page on brand X Since the reasons for doing this forwarding are legitimate company reasons relating to an acquisition i would have thought it should be ok but can anyone think of a reason why could be bad since i remember in the old days peeps used to redirect domains for seo reasons so worried fwd'ing a load of domains could cause some sort of negative flag with big G ? Also do domain redirects transfer the authority/juice from the old site/domain to the new destination page (new landing page on brand x site) similar to how a 301 redirect works ? Many Thanks Dan

Cross links between sites
hi, We have several ecommerce sites and we cross linked 3 of them by mistake. We realize that the sites were linked through WMT, We have shut down 2 of the sites about 2 months ago, but WMT still shows the links coming from those 2 sites. how do we make sure that google will see the sites are shut down. Is there a better of way resolving this issue. We are no longer using those sites, so do not need them to be active. whats the best solution to show google that the links are no longer there. Crawler shows that it was able to crawl the site 45 days after it is shut down. thanks nick

Should we 301 redirect our old domain to the new domain
We have a product that when started was under the domain appnowgo.com. We've since changed the name and the domain is now knackhq.com. The latter domain doesn't rank nearly as well as the former for many of the keywords we are targeting. For example... "online database builder" and "web app builder" are two of those keywords. Obviously having app in the domain is not a bad thing but it is our old name. The question is, should we 301 the appnowgo.com domain to knackhq.com? Or should we use that better rank and just link users to knackhq.com from the appnowgo.com site until we can increase our ranking for knackhq.com? We don't plan to update the content on appnowgo.com anymore and we obviously don't want to drop off rank if at all possible. Thanks! Eric

Google Links
I am assuming that the list presented by Google Webmaster tools (TRAFFIC | Links To Your Site) is the one that will actually be used by Google for indexing ? There seem to be quite a few links that there that should not be there. ie Assumed NOFOLLOW links. Am I working under an incorrect assumption that all links in webmaster tools are actually followed ?
