Rel="canonical" What if there is no header??

Hi Everyone!
Thanks to moz.com, I just found out that we have a duplicate content issue: mywebsite.com and mywebsite.com/index.php have the same content. I would like to make mywebsite.com the main one because it already has a few links and a better page rank.
I know how to do a 301 redirect (already have one for www.mywebsite.com) but I am aware that a 301 redirect for my index file would create a loop issue. I have read the article about redirecting without creating a loop (http://moz.com/blog/apache-redirect-an-index-file-to-your-domain-without-looping) but quite frankly I don't even have a clue what he's trying to tell me (e.g. "Create an apache DirectoryIndex directive for your document root." What????!)… So I figured a rel="canonical" tag for my index file would be easier and fix the problem, too (right??)
In every "How to" description they always say you have to put the rel="canonical" tag in the header of your duplicate content file. But: My index.php has no header (or nothing that looks like a header to me)! This is what it looks like:

Or is there another solution for the whole problem? Like delete the whole index file (lol)

Just fyi and for anyone who might be interested: That was the solution! I put the rel=canonical tag in the homepage header and my duplicate page content problem was gone!

You are right about the site dynamically creating pages. But the only one with the duplicate content issue is the homepage. I only need a rel=canonical tag for this one
Unfortunately contacting the people who originally wrote the code for the website and have them make changes is not an option
I will either have to figure this out on my own or find someone who can help me

Sounds like you've got a php site that's dynamically creating pages. You have to find the person who wrote the script and have them edit the template to add a canonical tag that inserts the correct url when the page is generated. Your not going to be able to insert a static canonical tag.

Yes there is a header in my homepage.php file. Does that help? I thought the rel=canonical tag has to go in the file you want to "redirect"?

What is in your homepage.php file? It sounds like there could be a header from the code snippet that you've copied in.

GSC: Change of Domain Not Processed, Despite Saying "Approved"?
Hi folks, I've just completed a straightforward olddomain -> newdomain migration. All the redirects were done on 7th Feb. I submitted the change of domain request on 7th Feb. All seemed fine - as can be seen in the attached. It's now 19th March and our pals at GSC are still saying that the domain migration is ongoing. I've never had this take so long before; 2-3 days tops. Their results are tanking as I can't geo target and more features in GSC are out of action as it's 'locked' due to this migration (I just get a screen as per the attached). Thoughts? Shall I risk withdrawing the request and starting anew? The old "turn it off and on again"? Thanks! hJXKC

Will this URL structure: "domain.com/s/content-title" cause problems?
Hey all, We have a new in-house built too for building content. The problem is it inserts a letter directly after the domain automatically. The content we build with these pages aren't all related, so we could end up with a bunch of urls like this: domain.com/s/some-calculator

Hi I was just wondering if there is any difference in using rel='next' rather than rel="next". Would it still work the same way? I mean using the apostrophes differently, would it matter? Thanks!

Webmaster Tools "Links to your site" history over time?
Is there a way to see a history of the "links to your site"? I've seen a lot of posts here from people say "I just saw a big drop in my numbers." I don't look at this number enough to be that familiar with it. Is there a way to see if Google has suddenly chopped our numbers? I've poked around a little, but not found a method yet. Help with pages Google is labeling "Not Followed"
I am seeing a number of pages that I am doing 301 redirects on coming up under the "Not Followed" category of the advanced index status in google webmasters. Google says this might be because the page is still showing active content or the redirect is not correct. I don't know how to tell if the page is still showing active content, and if someone can please tell me how to determine this it would be greatly appreciated. Also if you can provide a solution for how to adjust my page to make sure that the content is not appearing to be active, that would be amazing. REL Canonical Error
In my crawl diagnostics it showing a Rel=Canonical error on almost every page. I'm using wordpress. Is there a default wordpress problem that would cause this?
