What's the best way to deal with deleted .php files showing as 404s in WMT?

During a recent site migration I have seen a bit of an increase in WMT of 404 errors on pages ending .php. Click on the link in WMT and it just shows as File Not Found - no 404 page. There are about 20 in total showing in webmaster tools and I want to advise the IT department what to do. What is the best way to deal with this for on-page best practice?

Those pages will eventually drop out of Google's index, but if there are still sites (either pages within your own site or others) that are linking to any of those pages you will continue to see 404 error codes. I'm working on fixing the same issue on a site that I just started optimizing.
The best thing you can do is a 301 redirect from each of the old .php pages to a similar, relevant page that currently exists on the site. This will fix the 404 codes and also pass any page authority from the old page to the new page that it is being directed to.

File not found errors should show an http status code of 404. 404 pages will be naturally dropped by Google, I wouldn't worry about them.
Make sure any of those 404'ed pages shouldn't have been 301'ed to a related page, to save any authority, if necessary.
You can use the Moz toolbar to check the http status code too.

Best way to "Prune" bad content from large sites?
I am in process of pruning my sites for low quality/thin content. The issue is that I have multiple sites with 40k + pages and need a more efficient way of finding the low quality content than looking at each page individually. Is there an ideal way to find the pages that are worth no indexing that will speed up the process but not potentially harm any valuable pages? Current plan of action is to pull data from analytics and if the url hasn't brought any traffic in the last 12 months then it is safe to assume it is a page that is not beneficial to the site. My concern is that some of these pages might have links pointing to them and I want to make sure we don't lose that link juice. But, assuming we just no index the pages we should still have the authority pass along...and in theory, the pages that haven't brought any traffic to the site in a year probably don't have much authority to begin with. Recommendations on best way to prune content on sites with hundreds of thousands of pages efficiently? Also, is there a benefit to no indexing the pages vs deleting them? What is the preferred method, and why?

Best way to do site seals for clients to have on their sites
I am about to help release a product which also gives people a site seal for them to place on their website. Just like the geotrust, comodo, symantec, rapidssl and other web security providers do.

I have notices all these siteseals by these companies never have nofollow on their seals that link back to their websites. So i am wondering what is the best way to do this. Should i have a nofollow on the site seal that links back to domain or is it safe to not have the nofollow.
It wont be doing any keyword stuffing or anything, it will probly just have our domain in the link and that is all. The problem is too, we wont have any control of where customers place these site seals. From experience i would say they will mostly likely always be placed in the footer on every page of the clients website. I would like to hear any and all thoughts on this. Best way to implement canonical tags on an ecommerce site with many filter options?
What would be the best way to add canonical tags to an ecommerce site with many filter options, for example, http://teacherexpress.scholastic.com? Should I include a canonical tag for all filter options under a category even though the pages don't have the same content? Thanks for reading!

Not alt tags but Title and description Meta: My designer's answer.

However, as you have pointed out here, we use other elements that essentially accomplish the same thing. Each image display page does have its own page title and meta description, as you have also noticed. For the title, we use the IPTC Headline field (if there is no headline, then we use IPTC Title, and if there is no title, then we go to file name), and for the meta description, we use both the IPTC caption as well as the keywords - so all of that information is embedded on the image display page with the image itself and search engines can index this content. Alt Text data intends to given contextual information to search engines when they crawl your site, and the IPTC metadata that shows along with your images, does this as well." Do I need to use canonicals if I will be using 301's?
I just took a job about three months and one of the first things I wanted to do was restructure the site. The current structure is solution based but I am moving it toward a product focus. The problem I'm having is the CMS I'm using isn't the greatest (and yes I've brought this up to my CMS provider). It creates multiple URL's for the same page. For example, these two urls are the same page: (note: these aren't the actual urls, I just made them up for demonstration purposes) http://www.website.com/home/meet-us/team-leaders/boss-man/

Does Google crawl the pages which are generated via the site's search box queries?
For example, if I search for an 'x' item in a site's search box and if the site displays a list of results based on the query, would that page be crawled? I am asking this question because this would be a URL that is non existent on the site and hence am confused as to whether Google bots would be able to find it.
