All of my incoming links to my site are gone in Webmaster Tools!?

I just checked webmaster tools and noticed that all of the links I have acquired over the last few months are gone except for 1 website. Did something change just recently? Is this a glitch?

I agree with this post. Google Webmaster Tools seem to have a mind of their own. OSE it!

Not all your inbound links will be listed in webmaster tools. I find it is somewhat of a random selection of your inbound links. A little bit of a splash of what google sees. I've talked to a lot of people about it and nobody really knows exactly what makes google choose the ones that it shows and doesn't show. One thing i have noticed though, is that the links that do tend to stick in there longer are links that are more credible. If you go around posting blog spam, and adding your link in shady places, google often picks up on them for a while, and then drops them after a month or two.
Just stick to classic, honest, strong link building. And don't focus so much on what google "says" is going on inside webmaster tools. Yahoo's link explorer, or OSE are far better at giving the big picture in that department anyway.

Site was infected with spam webmaster tools still reporting it
I have recently been working with a site that was hacked. It suffered from a pharma injection into Joomla. The site has been cleaned for several months, but WMT is still reporting "pharmacy" as occuring 421 times. The url it gives reports a 500 error. I also removed it in Google. Can this still be hurting the site? How can I clean this up?

Are links in menus to external sites bad for SEO?
We're building a blog on a subdomain of the main site. The main site is on Shopify and the blog will be on wordpress. I'd like to keep the user experience as simple as possible so I'd like to make the blog look exactly like the main Shopify site. This means having a menu in the blog that duplicates the Shopify menu. So is it bad for SEO to have someone click on the 'about us' button in the blog subdomain (blog.mainsite.com) which takes you to the 'about us page' on the main shopify website (mainsite.com)?

Internal Link Analysis Tool
I want to get a better handle on what internal link text (and co-occurance if possible) my site currently has. We have a lot of old blog articles that provide link juice back to the main site, but with thousands of pages, we never kept track of when we internally link to a page. Are there any tools that will provide an analysis of this? OpenSiteExplorer seems like a very tedious way to do it and it didn't appear to be 100% accurate. Also, are there any tools that will provide analysis and recommendations based on keywords targeted?

Merging multiple sites and contacting linking domains
This is strictly academic but I am having a friendly debate and I am hoping you guys could help me. If I decided that I wanted to merge several websites into a single new URL doing everything I am supposed to (page to page 301 redirects, etc), will I still need to reach out to those important websites that link to my different sites to have them change the links and anchor text to point to the new site? I know that 90% of the link juice is supposed to transfer and that you are SUPPOSED to contact linking domains, but is it really worth it, especially if there are literally hundreds of sites to contact?
