Secure HTTP Change - No Links in WMT

Website was changed over to secure HTTP about twp months ago. Just looked in Google Webmaster Tools and it only shows about 8 inbound links. We did a permanent 301 redirect for all URLs. There are over 800 links according to Open Site Explorer.
Is it just that they are showing only the HTTPS inbound links? Should I add the HTTPS version in WMT?

Did you validate both the www & the non-www version?
It could take some time before the links are taking into account. Apart from that, GWT is not exactly best in class to show the links to your site. This the reason why Open site explorer, Ahref,...etc exist.

I added those additional URLs and WMT still shows only a handful of links.

You will have to validate the https version as well - some background info: http://searchengineland.com/google-webmaster-tools-index-status-showing-data-https-protocol-187992 quote: "In order to see your data correctly, you will need to verify all existing variants of your site (www., non-www., HTTPS, subdirectories, subdomains) in Google Webmaster Tools"

Site Link Issues
For several search terms I get site links for the page http://www.waikoloavacationrentals.com/kolea-rentals/kolea-condos/ It makes sense that that page be a site link as it is one of my most used pages, but the problem is google gave it the site link "Kolea 10A". I am having 0 luck making any sense of why that was chosen. It should be something like "Kolea Condos" or something of that nature. Does anyone have any thoughts on where google is coming up with this?

Site's IP showing WMT 'Links to My Site'

Should we nofollow footer social links?
Like most sites today we have a whole raft of social links in our footer, these are on every page of the site and link out to Facebook, Twitter, YouTube, etc Should these links be nofollow to avoid juice leaving our site or would you recommend allowing them to be followed to increase the power of these social sites? Paid Links - How does Google classify them?
Greetings All, I have a question regarding "Paid Links." My company creates custom websites for other small businesses across the country. We always have backlinks to our primary website from our "Dealer Sites." Would Google and other search engines consider links from our "dealer sites" to be "paid links?" Example:

Changing all urls
A client of mine has a wordpress website that is installed in a directory, called "site". So when you go to www.domain.com you are redirected to www.domain.com/site. We all know how bad it is to have a redirect fron your subdomain to another page. In this case I measured a loss of 5 points of page authority. The question is: what is the best practice to remove the "site" from the address and changing all the urls? Should I use the webmaster tool to tell to Google that the site is moving? It's not 100% true, cause the site is just moving one level up. Should I install a copy of the website under www.domain.com and just redirect 301 every old page to its new url? This way I think the site would be deindexet for 2/3 months. Any suggestions or tips welcome! Thanks DoMiSol

Amazon s3 links
Hello, Dose anyone has experience with Amazon s3 ? Hosting images, site elements and static files (pdf etc) on Amazon S3 bucket can influence the link structure / juice ? (by having external links to the amazon s3 bucket / account). If you host all the site images and site resources with Amazon S3 will all those "links" count as outgoing external links ? Is it worst then having everything linking internally ? Dose anyone knows if that can hurt you ? Personally I was not able to test it and I am sure I can't test it in the near future. Hope someone has and I can skip some steps with this. Thanks !
