Help... To Optimize Category Page or Not?

My question is about whether to optimize a category page or not, but it’s a rather odd situation. Here’s a bit of background to start.
When we relaunched our site, about six months ago, we had primary, secondary, and tertiary categories created. A user could reach all three levels by clicking through the site.
Then we decided instead of linking to the tertiary categories, that we’d turn them into filters which can be applied at the secondary level. Thus, there is not actually a direct link to the 3rd level categories on the site. An important side note, I did check and confirm they are still included in the sitemap file.
My initial thoughts were to forget any further optimization of those 3rd level categories, but as it turns out we still have rankings for some of them.
Now the question… Because some of these pages are ranking and are found in the sitemap, should I include them in my SEO plan to build up and optimize, or because they are no longer linked to directly on the site will they eventually fizzle out (and I shouldn’t do anything further).
This is such a unique situation that I am really looking for some insight from the community. Thanks!

There are a lot of factors to consider here. In addition to Bryan's excellent breakdown of time vs. reward, another thing to consider is where these pages are sitting in the rankings, how long it might take to put them in an excellent traffic-gaining situation, and what you can leverage out of them in terms of value.
In situations like this, if I choose to take action and begin ranking pages, I give myself 6 months to see what kind of rewards I can reap. If within 6 months I haven't seen promising movement of the bottom line, then I move on to a new tactic.

I'd say this depends entirely on time vs. reward. If you have the time and resources, there's no reason these shouldn't be included - especially if they're still ranking. They may very well continue to do so, even after the new structure you've implemented is recognized in crawls. However, if time is a factor and you need to prioritize only what's truly necessary, I'd suggest figuring out the actual worth of these pages and making a decision. What role they play in your sales / related, how many users and conversions they generate, etc.

When serving a 410 for page gone, should I serve an error page?
I'm removing a bunch of old & rubbish pages and was going to serve 410 to tell google they're gone (my understanding is it'll get them out of the index a bit quicker than a 404). I should still serve an error page though, right? Similar to a 404. That doesn't muddy the "gone" message that I'm giving Google? There's no need to 410 and die?

Help me to understand why this page doesn't rank
Hello everyone. I am trying to understand why most of my website category pages don't show up in the in the first 50 organic results on Google, despite my high website DA and high PA of those pages. We used to rank high a few years ago, not clear why most of those pages have almost completely disappeared. So, just to take one as an example, please, help me to understand why this page doesn't shows up in the first 50 organic search results for the keyword "cello sheet music": http://www.virtualsheetmusic.com/downloads/Indici/Cello.html I really can't explain why, unless we are under some sort of "penalization" or similar (a curse?!)... Help! Website Page Structure.
Hi there, I have a cupcake website; www.cupcakesdelivered.com.au To date, we have sold only regular cupcakes. Moving forward, we are about to start selling lots of different sorts of cupcakes and want to categorise them - i.e.; sport cupcakes, corporate cupcakes, movie-themed cupcakes etc. I am looking for a recommendation on how best to structure this in terms of pages / domains / subdomains etc, so as to best support SEO. Optimized pages ranking lower than homepage with keywords
Ok, I know this question has been out there before, but i don't know how fo search for it specifically enough. I have several keywords that rank higher on my home page. As you know MOZ assigns keywords to whichever page on your site popping up in search first. So even though i have A-grade optimized pages for a particular keyword, that page may not pop up BEFORE the homepage for instance, on searches. In many cases, the homepage is grade "F" for a particular keyword, yet its pulling up first for most of my keywords. I know that my homepage has more rank because it gets the most visits and i'm sure we can't really optimize the homepage for EVERY keyword. What is the best thing to do in this situation? Do i just need to wait for my optimized page to catch up in rank, or is there a trick to optimizing homepage to ALL key words at grade "A" level? Do i need to keep back-linking to my optimized page directly to get the juice up? I created all these great optimized pages for specific keywords, but my homepage which shows "F" grade is the one pulling up 4th or 5th on searches Help??

Video Optimization
I'm interested in marking up videos on a site, so we can get those videos ranking on Google as rich snippets. Anyway, i've been looking at Googles support on this - http://support.google.com/webmasters/bin/answer.py?hl=en&answer=2413309&topic=1088474&ctx=topic And they recommend scheme.org markup. I looked at Rands whiteboard friday videos - and it seems based on what i seen from the source code - that there is no scheme.org markup - http://www.seomoz.org/blog/fixing-the-broken-culture-of-seo-metrics-whiteboard-friday Also for the life of me, i've been trying to find sites with videos with scheme.org markup, and can't find any! Is there a negative effect to show categories and products on the same page?
I mean having say 5 different categories on a page and showing the products that are in those categories below the categories. Just In case people don't want to dig deeper to find there product because they know what they need already. I would also want those categories for the people that need to do a little more searching and have a better reference guide. So is there any negatives to my SEO doing it that way?
